BioNeMo Framework: a modular, high-performance library for AI model development in drug discovery

Artificial Intelligence models encoding biology and chemistry are opening new routes to high-throughput and high-quality in-silico drug development. However, their training increasingly relies on computational scale, with recent protein language models (pLM) training on hundreds of graphical processing units (GPUs). We introduce the BioNeMo Framework to facilitate the training of computational biology and chemistry AI models across hundreds of GPUs. Its modular design allows the integration of individual components, such as data loaders, into existing workflows and is open to community contributions. We detail technical features of the BioNeMo Framework through use cases such as pLM pre-training and fine-tuning. On 256 NVIDIA A100s, BioNeMo Framework trains a three billion parameter BERT-based pLM on over one trillion tokens in 4.2 days. The BioNeMo Framework is open-source and free for everyone to use.

Retarding the growth of the {Rosensweig} instability unveils a new scaling regime

Using a highly viscous magnetic fluid, the dynamics in the aftermath of the Rosensweig instability can be slowed down by more than 2000 times. In this way we expand the regime where the growth rate is predicted to scale linearly with the bifurcation parameter by six orders of magnitude, while this regime is tiny for standard ferrofluids and can not be resolved experimentally there. We measure the growth of the pattern by means of a two-dimensional imaging technique, and find that the slopes of the growth and decay rates are not the same - a qualitative discrepancy to the theoretical predictions. We solve this discrepancy by taking into account a viscosity which is assumed to be different for the growth and decay. This may be a consequence of the measured shear thinning of the ferrofluid.

A note on the magnetic spatial forcing of a ferrofluid layer

We report on the response of a thin layer of ferrofluid to a spatially modulated magnetic field. This field is generated by means of a constant current in a special arrangement of aluminum wires. The full surface profile of the liquid layer is recorded by means of the absorption of X-rays. The outcome is analyzed particularly with regard to the magnetic self focusing effect under a deformable fluid layer.

Growth of surface undulations at the Rosensweig instability

We investigate the growth of a pattern of liquid crests emerging in a layer of magnetic liquid when subjected to a magnetic field oriented normally to the fluid surface. After a steplike increase of the magnetic field, the temporal evolution of the pattern amplitude is measured by means of a Hall-sensor array. The extracted growth rate is compared with predictions from linear stability analysis by taking into account the proper nonlinear magnetization curve M(H). The remaining discrepancy can be resolved by numerical calculations via the finite-element method. By starting with a finite surface perturbation, it can reproduce the temporal evolution of the pattern amplitude and the growth rate. The investigations are performed for two magnetic liquids, one with low and one with high viscosity.

Magnetic Soret effect: Application of the ferrofluid dynamics theory

The ferrofluid dynamics theory is applied to thermodiffusive problems in magnetic fluids in the presence of magnetic fields. The analytical form for the magnetic part of the chemical potential and the most general expression of the mass flux are given. By employing these results to experiments, global Soret coefficients in agreement with measurements are determined. Also an estimate for a hitherto unknown transport coefficient is made.

Chain-induced effects in the Faraday instability on ferrofluids in a horizontal magnetic field

The linear stability analysis of the Faraday instability on a viscous ferrofluid in a horizontal magnetic field is performed. Strong dipole-dipole interactions lead to the formation of chains elongated in the field direction. The formation of chains results in a qualitative new behaviour of the ferrofluid. This new behaviour is characterized by a neutral stability curve similar to that observed earlier for Maxwell viscoelastic liquids and causes a significant weakening of the energy dissipation at high frequencies. In the case of a ferrofluid with chains in a horizontal magnetic field, the effective viscosity is anisotropic and depends on the field strength as well as on the wave frequency.

Decay of metastable patterns for the Rosensweig instability: revisiting the dispersion relation

The decay of metastable patterns in the form of magnetic liquid ridges is studied in the frame of a linear stability analysis where the ridges are the most unstable linear pattern of the Rosensweig instability. The analysis of the corresponding dispersion relation reveals that different sets of solutions exist. Two of them are associated with an oscillatory and a pure exponential decay, respectively.

Kelvin force in a layer of magnetic fluid

The Kelvin force in a layer of magnetic fluid subjected to a homogeneous magnetic field and local heating is studied. The study is motivated by the question about the corresponding Kelvin force density [M. Liu, Phys. Rev. Lett., 2762 (2000)]. It is shown that the usual and the newly proposed formulation of the Kelvin force are entirely equivalent. It is only when approximations are introduced that differences arise.

Thermomagnetic convection of magnetic fluids in a cylindrical geometry

The thermomagnetic convection of magnetic fluids in a cylindrical geometry subjected to a homogeneous magnetic field is studied. The study is motivated by a novel thermal instability [W. Luo et al., Phys. Rev. Lett. 82, 4134 (1999)]. As model system a composite cylinder with inner heating is considered which reflects the symmetry of the experimentally setup. The general condition for the existence of a potentially unstable stratification in the magnetic fluid is derived. Within a linear stability analysis the critical external induction for the onset of thermomagnetic convection is determined for dilute and nondilute magnetic fluids. The difference between both thresholds allows to test experimentally whether a test sample is a dilute fluid or not.

Faraday instability on viscous ferrofluids in a horizontal magnetic field: Oblique rolls of arbitrary orientation

A linear stability analysis of the free surface of a horizontally unbounded ferrofluid layer of arbitrary depth subjected to vertical vibrations and a horizontal magnetic field is performed. A nonmonotonic dependence of the stability threshold on the magnetic field is found at high frequencies of the vibrations. The reasons of the decrease of the critical acceleration amplitude caused by a horizontal magnetic field are discussed. It is revealed that the magnetic field can be used to select the first unstable pattern of Faraday waves. In particular, a rhombic pattern as a superposition of two different oblique rolls can occur. A scaling law is presented which maps all data into one graph for the tested range of viscosities, frequencies, magnetic fields and layer thicknesses.

The adjoint problem in the presence of a deformed surface: the example of the Rosensweig instability on magnetic fluids

The Rosensweig instability is the phenomenon that above a certain threshold of a vertical magnetic field peaks appear on the free surface of a horizontal layer of magnetic fluid. In contrast to almost all classical hydrodynamical systems, the nonlinearities of the Rosensweig instability are entirely triggered by the properties of a deformed and a priori unknown surface. The resulting problems in defining an adjoint operator for such nonlinearities are illustrated. The implications concerning amplitude equations for pattern forming systems with a deformed surface are discussed.

Scaling Behaviour of the Maximal Growth Rate in the Rosensweig Instability

The dependence of the maximal growth rate of the modes of the Rosensweig instability on the properties of the magnetic fluid and the external magnetic induction is studied. An expansion and a fit procedure are applied in the appropriate ranges of the supercritical induction $\hat B$. With increasing $\hat B$ the scaling of the maximal growth rate changes from linear to a combination of linear and square-root-like scaling. The scaling of the corresponding wave number alternates from quadratic to primarily linear. For very small $\hat B$ the dependence of the maximal growth rate on the viscosity is given. Suggestions are made for experiments to test the predicted scaling behaviours.

Wave Number of Maximal Growth in Viscous Magnetic Fluids of Arbitrary Depth

An analytical method within the frame of linear stability theory is presented for the normal field instability in magnetic fluids. It allows to calculate the maximal growth rate and the corresponding wave number for any combination of thickness and viscosity of the fluid. Applying this method to magnetic fluids of finite depth, these results are quantitatively compared to the wave number of the transient pattern observed experimentally after a jump--like increase of the field. The wave number grows linearly with increasing induction where the theoretical and the experimental data agree well. Thereby a long-standing controversy about the behaviour of the wave number above the critical magnetic field is tackled.

Dynamics of a Single Peak of the Rosensweig Instability in a Magnetic Fluid

To describe the dynamics of a single peak of the Rosensweig instability a model is proposed which approximates the peak by a half-ellipsoid atop a layer of magnetic fluid. The resulting nonlinear equation for the height of the peak leads to the correct subcritical character of the bifurcation for static induction. For a time-dependent induction the effects of inertia and damping are incorporated. The results of the model show qualitative agreement with the experimental findings, as in the appearance of period doubling, trebling, and higher multiples of the driving period. Furthermore a quantitative agreement is also found for the parameter ranges of frequency and induction in which these phenomena occur.
