Neural Likelihood Approximation for Integer Valued Time Series Data

Stochastic processes defined on integer valued state spaces are popular within the physical and biological sciences. These models are necessary for capturing the dynamics of small systems where the individual nature of the populations cannot be ignored and stochastic effects are important. The inference of the parameters of such models, from time series data, is challenging due to intractability of the likelihood. To work at all, current simulation based inference methods require the generation of realisations of the model conditional on the data, which can be both tricky to implement and computationally expensive. In this paper we instead construct a neural likelihood approximation that can be trained using unconditional simulation of the underlying model, which is much simpler. We demonstrate our method by performing inference on a number of ecological and epidemiological models, showing that we can accurately approximate the true posterior while achieving significant computational speed ups compared to current best methods.

A stochastic household model for vector-borne diseases

We introduce a stochastic household model for vector-borne diseases, in particular as relevant to prominent vectors belonging to the Aedes genus and hence the Zika, chikungunya, and dengue viruses. In this model, vectors remain local to each household, while hosts mix for a proportion of their time in their household and the remaining proportion in the population at random. This is approximated with a two-type branching process, allowing us to efficiently calculate a number of useful epidemiological characteristics, such as reproductive numbers, early growth rates and household-type proportions, offspring distributions, probabilities of a major outbreak, and within-household final size distributions. We compare control interventions of spraying -- reducing the number of vectors in each household -- and social-distancing -- having individuals spend more time at home -- in terms of these characteristics.

The burden of HIV in a Public Hospital in Johannesburg, South Africa

South Africa has the greatest number of people living with HIV in the world but the direct impact of this on the public health system has not been directly measured. Using data from the Chris Hani Baragwanath Hospital, the largest hospital in the Southern Hemisphere, collected between January 2006 and December 2009, we demonstrate directly the scale of the impact of HIV on mortality in health services in the pubic sector in South Africa. During the period under investigation 14,431 people died in the hospital's medical wards, an average of 11 deaths each day. Of those that died 64 per cent of men and 82 per cent of women were HIV positive. Between the ages of 30 and 40, 94 percent of men and 96 percent of women of those that died were HIV-positive. These data not only reflect the extraordinary mortality directly attributable to the epidemic of HIV but also the massive burden placed on the health services at a time when triple combination therapy was available and these HIV-related deaths could have been averted.
