Belief-Combining Framework for Multi-Trace Reconstruction over Channels with Insertions, Deletions, and Substitutions

Optimal reconstruction of a source sequence from multiple noisy traces corrupted by random insertions, deletions, and substitutions typically requires joint processing of all traces, leading to computational complexity that grows exponentially with the number of traces. In this work, we propose an iterative belief-combining procedure that computes symbol-wise a posteriori probabilities by propagating trace-wise inferences via message passing. We prove that, upon convergence, our method achieves the same reconstruction performance as joint maximum a posteriori estimation, while reducing the complexity to quadratic in the number of traces. This performance equivalence is validated using a real-world dataset of clustered short-strand DNA reads.

Design and Analysis of a Concatenated Code for Intersymbol Interference Wiretap Channels

We propose a two-stage concatenated coding scheme for reliable and secure communication over intersymbol interference wiretap channels. We first establish the secrecy capacity. Then, motivated by the theoretical codes that achieve the secrecy capacity, our scheme integrates low-density parity-check (LDPC) codes in the outer stage, forming a nested structure of wiretap codes, with trellis codes in the inner stage to improve achievable secure rates. The trellis code is specifically designed to transform the uniformly distributed codewords produced by the LDPC code stage into a Markov process, achieving tight lower bounds on the secrecy capacity. We further estimate the information leakage rate of the proposed scheme using an upper bound. To meet the weak secrecy criterion, we optimize degree distributions of the irregular LDPC codes at the outer stage, essentially driving the estimated upper bound on the information leakage rate to zero.

Constrained Secrecy Capacity of Finite-Input Intersymbol Interference Wiretap Channels

We consider reliable and secure communication over intersymbol interference wiretap channels (ISI-WTCs). In particular, we first derive an achievable secure rate for ISI-WTCs without imposing any constraints on the input distribution. Afterwards, we focus on the setup where the input distribution of the ISI-WTC is constrained to be a time-invariant finite-order Markov chain. Optimizing the parameters of this Markov chain toward maximizing the achievable secure rates is a computationally intractable problem in general, and so, toward finding a local maximum, we propose an iterative algorithm that at every iteration replaces the secure rate function with a suitable~surrogate function whose maximum can be found efficiently. Although the secure rates achieved in the unconstrained setup are potentially larger than the secure rates achieved in the constrained setup, the latter setup has the advantage of leading to efficient algorithms for estimating and optimizing the achievable secure rates, and also has the benefit of being the basis of efficient coding schemes.
