Stochastic Description of a Bistable Frustrated Unit

Mixed positive and negative feedback loops are often found in biological systems which support oscillations. In this work we consider a prototype of such systems, which has been recently found at the core of many genetic circuits showing oscillatory behaviour. Our model consists of two interacting species A and B, where A activates not only its own production, but also that of its repressor B. While the self-activation of A leads already to a bistable unit, the coupling with a negative feedback loop via B makes the unit frustrated. In the deterministic limit of infinitely many molecules, such a bistable frustrated unit is known to show excitable and oscillatory dynamics, depending on the maximum production rate of A which acts as a control parameter. We study this model in its fully stochastic version and we find oscillations even for parameters which in the deterministic limit are deeply in the fixed-point regime. The deeper we go into this regime, the more irregular these oscillations are, becoming finally random excitations whenever fluctuations allow the system to overcome the barrier for a large excursion in phase space. The fluctuations can no longer be fully treated as a perturbation. The smaller the system size (the number of molecules), the more frequent are these excitations. Therefore, stochasticity caused by demographic noise makes this unit even more flexible with respect to its oscillatory behaviour.

Explosive condensation in a mass transport model

We study a far-from-equilibrium system of interacting particles, hopping between sites of a 1d lattice with a rate which increases with the number of particles at interacting sites. We find that clusters of particles, which initially spontaneously form in the system, begin to move at increasing speed as they gain particles. Ultimately, they produce a moving condensate which comprises a finite fraction of the mass in the system. We show that, in contrast with previously studied models of condensation, the relaxation time to steady state decreases as an inverse power of ln L with system size L and that condensation is instantenous for L-->infinity.

Random matrices and localization in the quasispecies theory

The quasispecies model of biological evolution for asexual organisms such as bacteria and viruses has attracted considerable attention of biological physicists. Many variants of the model have been proposed and subsequently solved using the methods of statistical physics. In this paper I will put forward important but largely overlooked relations between localization theory, random matrices, and the quasispecies model. These relations will help me to study the dynamics of this model. In particular, I will show that the distribution of times between evolutionary jumps in the genotype space follows a power law, in agreement with recent findings in the shell model - a simplified version of the quasispecies model.

A dynamical phase transition in a model for evolution with migration

Migration between different habitats is ubiquitous among biological populations. In this Letter, we study a simple quasispecies model for evolution in two different habitats, with different fitness landscapes, coupled through one-way migration. Our model applies to asexual, rapidly evolving organisms such as microbes. Our key finding is a dynamical phase transition at a critical value of the migration rate. The time to reach steady state diverges at this critical migration rate. Above the transition, the population is dominated by immigrants from the primary habitat. Below the transition, the genetic composition of the population is highly non-trivial, with multiple coexisting quasispecies which are not native to either habitat. Using results from localization theory, we show that the critical migration rate may be very small --- demonstrating that evolutionary outcomes can be very sensitive to even a small amount of migration.

Spectral properties of empirical covariance matrices for data with power-law tails

We present an analytic method for calculating spectral densities of empirical covariance matrices for correlated data. In this approach the data is represented as a rectangular random matrix whose columns correspond to sampled states of the system. The method is applicable to a class of random matrices with radial measures including those with heavy (power-law) tails in the probability distribution. As an example we apply it to a multivariate Student distribution.

Correlated Wishart Matrices and Critical Horizons

We discuss a practical method to determine the eigenvalue spectrum of the empirical correlation matrix. The method is based on the analysis of the behavior of a conformal map at a critical horizon which is defined as a border line of the physical Riemann sheet of this map. The map is a convenient representation of the Marčenko-Pastur equation.

Homogeneous complex networks

We discuss various ensembles of homogeneous complex networks and a Monte-Carlo method of generating graphs from these ensembles. The method is quite general and can be applied to simulate micro-canonical, canonical or grand-canonical ensembles for systems with various statistical weights. It can be used to construct homogeneous networks with desired properties, or to construct a non-trivial scoring function for problems of advanced motif searching.

Spectral Moments of Correlated Wishart Matrices

We present an analytic method to determine spectral properties of the covariance matrices constructed of correlated Wishart random matrices. The method gives, in the limit of large matrices, exact analytic relations between the spectral moments and the eigenvalue densities of the covariance matrices and their estimators. The results can be used in practice to extract information about the genuine correlations from the given experimental realization of random matrices.
