Modeling temporal networks using random itineraries

We propose a procedure to generate dynamical networks with bursty, possibly repetitive and correlated temporal behaviors. Regarding any weighted directed graph as being composed of the accumulation of paths between its nodes, our construction uses random walks of variable length to produce time-extended structures with adjustable features. The procedure is first described in a general framework. It is then illustrated in a case study inspired by a transportation system for which the resulting synthetic network is shown to accurately mimic the empirical phenomenology.

Clustering in Cell Cycle Dynamics with General Response/Signaling Feedback

Motivated by experimental and theoretical work on autonomous oscillations in yeast, we analyze ordinary differential equations models of large populations of cells with cell-cycle dependent feedback. We assume a particular type of feedback that we call Responsive/Signaling (RS), but do not specify a functional form of the feedback. We study the dynamics and emergent behaviour of solutions, particularly temporal clustering and stability of clustered solutions. We establish the existence of certain periodic clustered solutions as well as "uniform" solutions and add to the evidence that cell-cycle dependent feedback robustly leads to cell-cycle clustering. We highlight the fundamental differences in dynamics between systems with negative and positive feedback. For positive feedback systems the most important mechanism seems to be the stability of individual isolated clusters. On the other hand we find that in negative feedback systems, clusters must interact with each other to reinforce coherence. We conclude from various details of the mathematical analysis that negative feedback is most consistent with observations in yeast experiments.

Dynamics of a 3 cluster cell-cycle system with positive linear feedback

In this technical note we calculate the dynamics of a linear feedback model of progression in the cell cycle in the case that the cells are organized into k=3 clusters. We examine the dynamics in detail for a specific subset of parameters with non-empty interior. There is an interior fixed point of the Poincare' map defined by the system. This fixed point corresponds to a periodic solution with period $T$ in which the three cluster exchange positions after time $T/3$. We call this solution 3=cyclic. In all the parameters studied, the fixed point is either: * isolated and locally unstable, or, * contained in a neutrally stable set of period 3 points. In the later case the edges of the neutrally stable set are unstable. This case exists if either the three clusters are isolated from each other, or, if they interact in a non-essential way. In both cases the orbits of all other interior points are asymptotic to the boundary. Thus 3-cyclic solutions are practically unstable in the sense the arbitrarily small perturbations may lead to loss of stability and eventual merger of clusters. Since the single cluster solution (synchronization) is the only solution that is asymptotically stable, it would seem to be the most likely to be observed in application if the feedback is similar to the form we propose and is positive.

Extensive escape rate in lattices of weakly coupled expanding maps with holes

This paper discusses possible approaches to the escape rate in infinite lattices of weakly coupled maps with uniformly expanding repeller. It is proved that computed-via-volume rates of spatially periodic approximations grow linearly with the period size, suggesting normalized escape rate as the appropriate notion for the infinite system. The proof relies on symbolic dynamics and is based on the control of cumulative effects of perturbations within cylinder sets. A piecewise affine diffusive example is presented that exhibits monotonic decay of the escape rate with coupling intensity.

Metastability in Interacting Nonlinear Stochastic Differential Equations I: From Weak Coupling to Synchronisation

We consider the dynamics of a periodic chain of N coupled overdamped particles under the influence of noise. Each particle is subjected to a bistable local potential, to a linear coupling with its nearest neighbours, and to an independent source of white noise. We show that as the coupling strength increases, the number of equilibrium points of the system changes from 3^N to 3. While for weak coupling, the system behaves like an Ising model with spin-flip dynamics, for strong coupling (of the order N^2), it synchronises, in the sense that all oscillators assume almost the same position in their respective local potential most of the time. We derive the exponential asymptotics for the transition times, and describe the most probable transition paths between synchronised states, in particular for coupling intensities below the synchronisation threshold. Our techniques involve a centre-manifold analysis of the desynchronisation bifurcation, with a precise control of the stability of bifurcating solutions, allowing us to give a detailed description of the system's potential landscape, in which the metastable behaviour is encoded.

Metastability in Interacting Nonlinear Stochastic Differential Equations II: Large-N Behaviour

We consider the dynamics of a periodic chain of N coupled overdamped particles under the influence of noise, in the limit of large N. Each particle is subjected to a bistable local potential, to a linear coupling with its nearest neighbours, and to an independent source of white noise. For strong coupling (of the order N^2), the system synchronises, in the sense that all oscillators assume almost the same position in their respective local potential most of the time. In a previous paper, we showed that the transition from strong to weak coupling involves a sequence of symmetry-breaking bifurcations of the system's stationary configurations, and analysed in particular the behaviour for coupling intensities slightly below the synchronisation threshold, for arbitrary N. Here we describe the behaviour for any positive coupling intensity γof order N^2, provided the particle number N is sufficiently large (as a function of γ/N^2). In particular, we determine the transition time between synchronised states, as well as the shape of the "critical droplet", to leading order in 1/N. Our techniques involve the control of the exact number of periodic orbits of a near-integrable twist map, allowing us to give a detailed description of the system's potential landscape, in which the metastable behaviour is encoded.

Discrete time piecewise affine models of genetic regulatory networks

We introduce simple models of genetic regulatory networks and we proceed to the mathematical analysis of their dynamics. The models are discrete time dynamical systems generated by piecewise affine contracting mappings whose variables represent gene expression levels. When compared to other models of regulatory networks, these models have an additional parameter which is identified as quantifying interaction delays. In spite of their simplicity, their dynamics presents a rich variety of behaviours. This phenomenology is not limited to piecewise affine model but extends to smooth nonlinear discrete time models of regulatory networks. In a first step, our analysis concerns general properties of networks on arbitrary graphs (characterisation of the attractor, symbolic dynamics, Lyapunov stability, structural stability, symmetries, etc). In a second step, focus is made on simple circuits for which the attractor and its changes with parameters are described. In the negative circuit of 2 genes, a thorough study is presented which concern stable (quasi-)periodic oscillations governed by rotations on the unit circle -- with a rotation number depending continuously and monotonically on threshold parameters. These regular oscillations exist in negative circuits with arbitrary number of genes where they are most likely to be observed in genetic systems with non-negligible delay effects.

Route to chaotic synchronisation in coupled map lattices: Rigorous results

Two-dimensional mappings obtained by coupling two piecewise increasing expanding maps are considered. Their dynamics is described when the coupling parameter increases in the expanding domain. By introducing a coding and by analysing an admissibility condition, approximations of the corresponding symbolic systems are obtained. These approximations imply that the topological entropy is located between two decreasing step functions of the coupling parameter. The analysis firstly applies to mappings with piecewise affine local maps which allow explicit expressions and, in a second step, is extended by continuity to mappings with piecewise smooth local maps.

From synchronization to multistability in two coupled quadratic maps

The phenomenology of a system of two coupled quadratic maps is studied both analytically and numerically. Conditions for synchronization are given and the bifurcations of periodic orbits from this regime are identified. In addition, we show that an arbitrarily large number of distinct stable periodic orbits may be obtained when the maps parameter is at the Feigenbaum period-doubling accumulation point. An estimate is given for the coupling strength needed to obtain any given number of stable orbits.
