Reciprocal Nucleopeptides as the Ancestral Darwinian Self-Replicator

Even the simplest organisms are too complex to have spontaneously arisen fully-formed, yet precursors to first life must have emerged ab initio from their environment. A watershed event was the appearance of the first entity capable of evolution: the Initial Darwinian Ancestor. Here we suggest that nucleopeptide reciprocal replicators could have carried out this important role and contend that this is the simplest way to explain extant replication systems in a mathematically consistent way. We propose short nucleic-acid templates on which amino-acylated adapters assembled. Spatial localization drives peptide ligation from activated precursors to generate phosphodiester-bond-catalytic peptides. Comprising autocatalytic protein and nucleic acid sequences, this dynamical system links and unifies several previous hypotheses and provides a plausible model for the emergence of DNA and the operational code.

A generalised Davydov-Scott model for polarons in linear peptide chains

We present a one-parameter family of mathematical models describing the dynamics of polarons in linear periodic structures such as polypeptides. By tuning the parameter, we are able to recover the Davydov and the Scott models. We describe the physical significance of this parameter. In the continuum limit, we derive analytical solutions which represent stationary polarons. On a discrete lattice, we compute stationary polaron solutions numerically. We investigate polaron propagation induced by several external forcing mechanisms. We show that an electric field consisting of a constant and a periodic component can induce polaron motion with minimal energy loss. We also show that thermal fluctuations can facilitate the onset of polaron motion. Finally, we discuss the bio-physical implications of our results.

Skyrme Model with Different Mass Terms

We consider a one parameter family of mass terms for the Skyrme model that disfavours shell-like configurations for multi-baryon classical solutions. We argue that a model with such mass terms can provide a better description of nuclei as shell like configurations are now less stable than in the traditional massive Skyrme model

Wobbles and other kink-breather solutions of the Sine Gordon model

We study various solutions of the Sine Gordon model in (1+1) dimensions. We use the Hirota method to construct some of them and then show that the wobble, discussed in detail by Kälberman, is one of such solutions. We concentrate our attention on a kink and its bound states with one or two breathers. We study their stability and some aspects of their scattering properties on potential wells and on fixed boundary conditions.

Scattering of topological solitons on holes and barriers

We study the scattering properties of topological solitons on obstructions in the form of holes and barriers. We use the 'new baby Skyrme' model in (2+1) dimensions and we model the obstructions by making the coefficient of the baby skyrme model potential - position dependent. We find that that the barrier leads to the repulsion of the solitons (for low velocities) or their complete transmission (at higher velocities) with the process being essentially elastic. The hole case is different; for small velocities the solitons are trapped while at higher velocities they are transmitted with a loss of energy. We present some comments explaining the observed behaviour.
