Computational modelling of bone growth and mineralization surrounding biodegradable Mg-based and permanent Ti implants

In silico testing of implant materials is a research area of high interest, as cost- and labour-intensive experiments may be omitted. However, assessing the tissue-material interaction mathematically and computationally can be very complex, in particular when functional, such as biodegradable, implant materials are investigated. In this work, we expand and refine suitable existing mathematical models of bone growth and magnesium-based implant degradation based on ordinary differential equations. We show that we can simulate the implant degradation, as well as the osseointegration in terms of relative bone volume fraction and changes in bone ultrastructure when applying the model to experimental data from titanium and magnesium-gadolinium implants for healing times up to 32 weeks. An additional sensitivity analysis highlights important parameters and their interactions. Moreover, we show that the model is predictive in terms of relative bone volume fraction with mean absolute errors below 6%.

An ontology-based description of nano computed tomography measurements in electronic laboratory notebooks: from metadata schema to first user experience

In recent years, the importance of well-documented metadata has been discussed increasingly in many research fields. Making all metadata generated during scientific research available in a findable, accessible, interoperable, and reusable (FAIR) manner remains a significant challenge for researchers across fields. Scientific communities are agreeing to achieve this by making all data available in a semantically annotated knowledge graph using semantic web technologies. Most current approaches do not gather metadata in a consistent and community-agreed standardized way, and there are insufficient tools to support the process of turning them into a knowledge graph. We present an example solution in which the creation of a schema and ontology are placed at the beginning of the scientific process which is then - using the electronic laboratory notebook framework Herbie - turned into a bespoke data collection platform to facilitate validation and semantic annotation of the metadata immediately during an experiment. Using the example of synchrotron radiation-based nano computed tomography measurements, we present a holistic approach which can capture the complex metadata of such research instruments in a flexible and straightforward manner. Different instrument setups of this beamline can be considered, allowing a user-friendly experience. We show how Herbie turns all semantic documents into an accessible user interface, where all data entered automatically fulfills all requirements of being FAIR, and present how data can be directly extracted via competency questions without requiring familiarity with the fine-grained structure of the knowledge graph.

In situ kinetics studies of Zn-Al LDH intercalation with corrosion related species

Kinetics parameters for three anion exchange reactions - Zn-LDH-NO3 - Zn-LDH-Cl, Zn-LDH-NO3 - Zn-LDH-SO4 and Zn-LDH-NO3 - Zn-LDH-VOx - were obtained by in situ synchrotron study. The first and the second ones are two-stage reactions; the first stage is characterized by the two-dimensional diffusion-controlled reaction following deceleratory nucleation and the second stage is a one-dimensional diffusion-controlled reaction also with a decelerator nucleation effect. In the case of exchange NO3 - Cl host anions are completely released, while in the case of NO3 - SO42 the reaction ends without complete release of nitrate anions. The exchange of Zn-LDH-NO3 - Zn-LDH-VOx is one-stage reaction and goes much slower than the previous two cases. It is characterized by a one stage two-dimensional reaction and nucleation considered to be instantaneous in this case. As a result, at the end of this process there are two crystalline phases with different polyvanadate species, presumably V4O124 and V2O74, nitrate anions were not completely released. The rate of replacing NO3 anions by guest ones can be represented as Cl > SO42 > VOxy.

Sparse Annotations with Random Walks for U-Net Segmentation of Biodegradable Bone Implants in Synchrotron Microtomograms

Currently, most bone implants used in orthopedics and traumatology are non-degradable and may need to be surgically removed later on e.g. in the case of children. This removal is associated with health risks which could be minimized by using biodegradable implants. Therefore, research on magnesium-based implants is ongoing, which can be objectively quantified through synchrotron radiation microtomography and subsequent image analysis. In order to evaluate the suitability of these materials, e.g. their stability over time, accurate pixelwise segmentations of these high-resolution scans are necessary. The fully-convolutional U-Net architecture achieves a Dice coefficient of 0.750 +/- 0.102 when trained with a small dataset with dense expert annotations. However, extending the learning to larger databases would require prohibitive annotation efforts. Hence, in this work we implemented and compared new training methods that require only a small fraction of manually annotated pixels. While directly training on these scribble annotation deteriorates the segmentation quality by 26.8 percentage points, our new random walk-based semi-automatic target achieves the same Dice overlap as a dense supervision, and thus offers a more promising approach for sparse annotations.
