A deterministic model for non-monotone relationship between translation of upstream and downstream open reading frames

TASEP modeling was shown to offer a parsimonious explanation for the experimentally confirmed ability of a single upstream Open Reading Frames (uORFs) to upregulate downstream translation during the integrated stress response. As revealed by numerical simulations, the model predicts that reducing the density of scanning ribosomes upstream of certain uORFs increases the flow of ribosomes downstream. To gain a better insight into the mechanism which ensures the non-monotone relation between the upstream and downstream flows, in this work, we propose a phenomenological deterministic model approximating the TASEP model of the translation process. We establish the existence of a stationary solution featuring the decreasing density along the uORF for the deterministic model. Further, we find an explicit non-monotone relation between the upstream ribosome density and the downstream flow for the stationary solution in the limit of increasing uORF length and increasingly leaky initiation. The stationary distribution of the TASEP model, the stationary solution of the deterministic model and the explicit limit are compared numerically.

Dynamics of SIR model with vaccination and heterogeneous behavioral response of individuals modeled by the Preisach operator

We study global dynamics of an SIR model with vaccination, where we assume that individuals respond differently to dynamics of the epidemic. Their heterogeneous response is modeled by the Preisach hysteresis operator. We present a condition for the global stability of the infection-free equilibrium state. If this condition does not hold true, the model has a connected set of endemic equilibrium states characterized by different proportion of infected and immune individuals. In this case, we show that every trajectory converges either to an endemic equilibrium or to a periodic orbit. Under additional natural assumptions, the periodic attractor is excluded, and we guarantee the convergence of each trajectory to an endemic equilibrium state. The global stability analysis uses a family of Lyapunov functions corresponding to the family of branches of the hysteresis operator.

Patterns of Non-Radial Solutions to Coupled Semilinear Elliptic Systems on a Disc

In this paper, we prove the existence of non-radial solutions to the problem $-\triangle u=f(z,u)$, $u|_{\partial D}=0$ on the unit disc $D:=\{z\in \mathbb C : |z|<1\}$ with $u(z)\in \mathbb R^k$, where $f$ is a sub-linear continuous function, differentiable with respect to $u$ at zero and satisfying $f(e^{iθ}z,u) = f(z,u)$ for all $θ\in \mathbb R$, $f(z,-u)=- f(z,u)$. Under the assumption that $f$ respects additional (spacial) symmetries on $\mathbb R^k$, we investigate symmetric properties of the corresponding non-radial solutions. The abstract result is supported by a numerical example with extra $S_4$-symmetries.

Guaranteed estimates for the length of branches of periodic orbits for equivariant Hopf bifurcation

Connected branches of periodic orbits originating at a Hopf bifurcation point of a differential system are considered. A computable estimate for the range of amplitudes of periodic orbits contained in the branch is provided under the assumption that the nonlinear terms satisfy a linear estimate in a ball. If the estimate is global, then the branch is unbounded. The results are formulated in an equivariant setting where the system can have multiple branches of periodic orbits characterized by different groups of symmetries. The non-local analysis is based on the equivariant degree method, which allows us to handle both generic and degenerate Hopf bifurcations. This is illustrated by examples.

On geometric conditions for reduction of the Moreau sweeping process to the Prandtl-Ishlinskii operator

The sweeping process was proposed by J. J. Moreau as a general mathematical formalism for quasistatic processes in elastoplastic bodies. This formalism deals with connected Prandtl's elastic-ideal plastic springs, which can form a system with an arbitrarily complex topology. The model describes the complex relationship between stresses and elongations of the springs. On the other hand, the Prandtl-Ishlinskii model assumes a very simple connection of springs. This model results in an input-output operator, which has many good mathematical properties. It turns out that the sweeping processes can be reducible to the Prandtl-Ishlinskii operator even if the topology of the system of springs is complex. In this work, we analyze the conditions for such reducibility.

Sliding Hopf bifurcation in interval systems

In this paper, the equivariant degree theory is used to analyze the occurrence of the Hopf bifurcation under effectively verifiable mild conditions. We combine the abstract result with standard interval polynomial techniques based on Kharitonov's theorem to show the existence of a branch of periodic solutions emanating from the equilibrium in the settings relevant to robust control. The results are illustrated with a number of examples.

Convergence of direct recursive algorithm for identification of Preisach hysteresis model with stochastic input

We consider a recursive iterative algorithm for identification of parameters of the Preisach model, one of the most commonly used models of hysteretic input-output relationships. The classical identification algorithm due to Mayergoyz defines explicitly a series of test inputs that allow one to find parameters of the Preisach model with any desired precision provided that (a) such input time series can be implemented and applied; and, (b) the corresponding output data can be accurately measured and recorded. Recursive iterative identification schemes suitable for a number of engineering applications have been recently proposed as an alternative to the classical algorithm. These recursive schemes do not use any input design but rather rely on an input-output data stream resulting from random fluctuations of the input variable. Furthermore, only recent values of the input-output data streams are available for the scheme at any time instant. In this work, we prove exponential convergence of such algorithms, estimate explicitly the convergence rate, and explore which properties of the stochastic input and the algorithm affect the guaranteed convergence rate.

Timing jitter in passively mode-locked semiconductor lasers

We study the effect of noise on the dynamics of passively mode-locked semiconductor lasers both experimentally and theoretically. A method combining analytical and numerical approaches for estimation of pulse timing jitter is proposed. We investigate how the presence of dynamical features such as wavelength bistability affects timing jitter.

A preliminary threshold model of parasitism in the Cockle\emph{Cerastoderma edule} using delayed exchange of stability

Thresholds occur in the dynamics of many biological communities. Here we model a persistence type threshold which has been shown experimentally to exist in hyperparasitised flukes in the cockle, a shellfish. Our model consists of a periodically driven slow-fast host-parasite system of equations for a slow flukes population and a fast Unikaryon hyperparasite population. The model exhibits two branches of the critical curve crossing in a transcritical bifurcation scenario. We discuss two thresholds due to immediate and delayed exchange of stability effects; and we derive algebraic relationships for parameters of the periodic solution in the limit of the infinite ratio of the time scales. Flukes parasitise cockles and in turn are hyperparasitised by the microsporidian Unikaryon legeri; the life cycle of flukes includes several life stages and a number of different hosts. That is, the flukes-hyperparasite system in a cockle is part of a larger estuarine ecosystem of species involving parasites, shellfish and birds which prey on shellfish. A population dynamics model which accounts for such multi-species interactions and includes the fluke-hyperparasite model in a cockle as a subsystem is presented. We provide evidence that the threshold effect we observed in the flukes-hyperparasite subsystem remains apparent in the multi-species system. Assuming that flukes damage cockles, and taking into account that the hyperparasite is detrimental to flukes, it is natural to suggest that the hyperparasitism may support the abundance of cockles and, thereby, the persistence of the ecosystem, including shellfish and birds. We confirm the possibility of this scenario in our model by removing the hyperparasite and demonstrating that this may result in a substantial drop in cockle numbers. The result indicates a possible significant role for the microparasite in this estuarine ecosystem.
