Greatwall-phosphorylated Endosulfine is Both an Inhibitor and a Substrate of PP2A-B55 Heterotrimers

During M phase, Endosulfine (Endos) family proteins are phosphorylated by Greatwall kinase (Gwl), and the resultant pEndos inhibits the phosphatase PP2A-B55, which would otherwise prematurely reverse many CDK-driven phosphorylations. We show here that PP2A-B55 is the enzyme responsible for dephosphorylating pEndos during M phase exit. The kinetic parameters for PP2A-B55's action on pEndos are orders of magnitude lower than those for CDK-phosphorylated substrates, suggesting a simple model for PP2A-B55 regulation that we call inhibition by unfair competition. As the name suggests, during M phase PP2A-B55's attention is diverted to pEndos, which binds much more avidly and is dephosphorylated more slowly than other substrates. When Gwl is inactivated during the M phase-to-interphase transition, the dynamic balance changes: pEndos dephosphorylated by PP2A-B55 cannot be replaced, so the phosphatase can refocus its attention on CDK-phosphorylated substrates. This mechanism explains simultaneously how PP2A-B55 and Gwl together regulate pEndos, and how pEndos controls PP2A-B55.

Efficient Uncertainty Minimization for Fuzzy Spectral Clustering

Spectral clustering uses the global information embedded in eigenvectors of an inter-item similarity matrix to correctly identify clusters of irregular shape, an ability lacking in commonly used approaches such as k-means and agglomerative clustering. However, traditional spectral clustering partitions items into hard clusters, and the ability to instead generate fuzzy item assignments would be advantageous for the growing class of domains in which cluster overlap and uncertainty are important. Korenblum and Shalloway [Phys. Rev. E 67, 056704 (2003)] extended spectral clustering to fuzzy clustering by introducing the principle of uncertainty minimization. However, this posed a challenging non-convex global optimization problem that they solved by a brute-force technique unlikely to scale to data sets having more than O(10^2) items. Here we develop a new method for solving the minimization problem, which can handle data sets at least two orders of magnitude larger. In doing so, we elucidate the underlying structure of uncertainty minimization using multiple geometric representations. This enables us to show how fuzzy spectral clustering using uncertainty minimization is related to and generalizes clustering motivated by perturbative analysis of almost-block-diagonal matrices. Uncertainty minimization can be applied to a wide variety of existing hard spectral clustering approaches, thus transforming them to fuzzy methods.

Efficient computation of the first passage time distribution of the generalized master equation by steady-state relaxation

The generalized master equation or the equivalent continuous time random walk equations can be used to compute the macroscopic first passage time distribution (FPTD) of a complex stochastic system from short-term microscopic simulation data. The computation of the mean first passage time and additional low-order FPTD moments can be simplified by directly relating the FPTD moment generating function to the moments of the local FPTD matrix. This relationship can be physically interpreted in terms of steady-state relaxation, an extension of steady-state flow. Moreover, it is amenable to a statistical error analysis that can be used to significantly increase computational efficiency. The efficiency improvement can be extended to the FPTD itself by modelling it using a Gamma distribution or rational function approximation to its Laplace transform.

Steady-state relaxation and the first passage time distribution of the generalized master equation

In principle, the generalized master equation can be used to efficiently compute the macroscopic first passage time (FPT) distribution of a complex stochastic system from short-term microscopic simulation data. However, computing its transition function matrix, Gamma(tau), from such data can be practically difficult or impossible. We solve this problem by showing that the FPT moment generating function is a simple function of the (easily computable) Laplace transform of the local FPT distribution matrix. Physical insight into this relationship is obtained by analyzing the process of steady-state relaxation.

Macrostate Data Clustering

We develop an effective nonhierarchical data clustering method using an analogy to the dynamic coarse graining of a stochastic system. Analyzing the eigensystem of an interitem transition matrix identifies fuzzy clusters corresponding to the metastable macroscopic states (macrostates) of a diffusive system. A "minimum uncertainty criterion" determines the linear transformation from eigenvectors to cluster-defining window functions. Eigenspectrum gap and cluster certainty conditions identify the proper number of clusters. The physically motivated fuzzy representation and associated uncertainty analysis distinguishes macrostate clustering from spectral partitioning methods. Macrostate data clustering solves a variety of test cases that challenge other methods.
