Study of Quantum Confinement inside a Viral Capsid

Classical computational methods, such as molecular dynamics and Monte Carlo simulations, have long been the standard for modeling viral structure and function. However, these approaches may overlook crucial quantum phenomena that operate at the nanoscale, particularly within the highly-compacted genetic material of the viral capsid. The confined, high-density environment of genetic material within the capsid strongly suggests that quantum confinement effects play a significant, yet unexplored, role in viral processes. This study introduces a novel quantum approach using Supersymmetric Quantum Mechanics (SQM) to investigate the quantum confinement effects on viruses. In this paper, the viral capsid environment is modeled using the Pariacoto virus, a model system well-suited for this analysis due to its specific structural properties. The findings reveal that quantum effects are not merely marginal but essential for understanding key processes inside the capsid, providing new insights beyond the scope of classical physics.

Photoinduced Quantum Tunneling Model Applied to an Organic Molecule

The paper proposes a photoinduced quantum tunneling model of electron transfer through four quantum square wells potential to simulate the biological process of photosynthesis in bacteria. The problem is mathematically exact with mathematical transcendental equations solved graphically. This simplified model allowed the calculation of the characteristic tunneling times of the process. A comparison is made between the results obtained in the model and the experimental data of the organic molecule Rhodobacter sphaeroides photosynthetic process.

Quantum Confinement in Hydrogen Bond

In this work, the quantum confinement effect is proposed as the cause of the displacement of the vibrational spectrum of molecular groups that involve hydrogen bonds. In this approach the hydrogen bond imposes a space barrier to hydrogen and constrains its oscillatory motion. We studied the vibrational transitions through the Morse potential, for the NH and OH molecular groups inside macromolecules in situation of confinement (when hydrogen bonding is formed) and non-confinement (when there is no hydrogen bonding). The energies were obtained through the variational method with the trial wave functions obtained from Supersymmetric Quantum Mechanics (SQM) formalism. The results indicate that it is possible to distinguish the emission peaks related to the existence of the hydrogen bonds. These analytical results were satisfactorily compared with experimental results obtained from infrared spectroscopy.

Quantum Confinement in Hydrogen Bond of DNA and RNA

The hydrogen bond is a fundamental ingredient to stabilize the DNA and RNA macromolecules. The main contribution of this work is to describe quantitatively this interaction as a consequence of the quantum confinement of the hydrogen. The results for the free and confined system are compared with experimental data. The formalism to compute the energy gap of the vibration motion used to identify the spectrum lines is the Variational Method allied to Supersymmetric Quantum Mechanics.

Energy Localization in the Peyrard-Bishop DNA model

We study energy localization on the oscillator-chain proposed by Peyrard and Bishop to model the DNA. We search numerically for conditions with initial energy in a small subgroup of consecutive oscillators of a finite chain and such that the oscillation amplitude is small outside this subgroup for a long timescale. We use a localization criterion based on the information entropy and we verify numerically that such localized excitations exist when the nonlinear dynamics of the subgroup oscillates with a frequency inside the reactive band of the linear chain. We predict a mimium value for the Morse parameter $(μ>2.25)$ (the only parameter of our normalized model), in agreement with the numerical calculations (an estimate for the biological value is $μ=6.3$). For supercritical masses, we use canonical perturbation theory to expand the frequencies of the subgroup and we calculate an energy threshold in agreement with the numerical calculations.

Ladder operators for subtle hidden shape invariant potentials

Ladder operators can be constructed for all potentials that present the integrability condition known as shape invariance, satisfied by most of the exactly solvable potentials. Using the superalgebra of supersymmetric quantum mechanics we construct the ladder operators for two exactly solvable potentials that present a subtle hidden shape invariance.

Supersymmetric variational energies of 3d confined potentials

Within the approach of Supersymmetric Quantum Mechanics associated with the variational method a recipe to construct the superpotential of three dimensional confined potentials in general is proposed. To illustrate the construction, the energies of the Harmonic Oscillator and the Hulthén potential, both confined in three dimensions are evaluated. Comparison with the corresponding results of other approximative and exact numerical results is presented.

Generalized Ladder Operators for Shape-invariant Potentials

A general form for ladder operators is used to construct a method to solve bound-state Schrödinger equations. The characteristics of supersymmetry and shape invariance of the system are the start point of the approach. To show the elegance and the utility of the method we use it to obtain energy spectra and eigenfunctions for the one-dimensional harmonic oscillator and Morse potentials and for the radial harmonic oscillator and Coulomb potentials.

A new exactly solvable Eckart-type potential

A new exact analytically solvable Eckart-type potential is presented, a generalisation of the Hulthen potential. The study through Supersymmetric Quantum Mechanics is presented together with the hierarchy of Hamiltonians and the shape invariance property.

Morse potential energy spectra through the variational method and supersymmetry

The Variational Method is applied within the context of Supersymmetric Quantum Mechanics to provide information about the energy and eigenfunction of the lowest levels of a Hamiltonian. The approach is illustrated by the case of the Morse potential applied to several diatomic molecules and the results are compared with stablished results.

The Hierarchy of Hamiltonians for a Restricted Class of Natanzon Potentials

The restricted class of Natanzon potentials with two free parameters is studied within the context of Supersymmetric Quantum Mechanics. The hierarchy of Hamiltonians is indicated, where the first members of the superfamily are explicitly evaluated and a general form for the superpotential is proposed.
