Scattering of atomic dark-bright solitons from narrow impurities

In this work, we study the collision of an atomic dark-bright soliton, in a two-component Bose-Einstein condensate, with a Gaussian barrier or well. First, we present the results of an experiment, illustrating the classical particle phenomenology (transmission or reflection) in the case of an equal barrier or well in both components. Then, motivated by the experimental observations, we perform systematic simulations considering not only the case of equal heights, but also the considerably more complex setting, where the potential affects only one of the two components. We systematically classify the ensuing cases within a two-parameter diagram of barrier amplitudes in the two components, and provide intuitive explanations for the resulting observations, as well as of their variations as the size of the barrier changes.

Dark-Bright Discrete Solitons: A Numerical Study of Existence, Stability and Dynamics

In the present work, we numerically explore the existence and stability properties of different types of configurations of dark-bright solitons, dark-bright soliton pairs and pairs of dark-bright and dark solitons in discrete settings, starting from the anti-continuum limit. We find that while single discrete dark-bright solitons have similar stability properties to discrete dark solitons, their pairs may only be stable if the bright components are in phase and are always unstable if the bright components are out of phase. Pairs of dark-bright solitons with dark ones have similar stability properties as individual dark or dark-bright ones. Lastly, we consider collisions between dark-bright solitons and between a dark-bright one and a dark one. Especially in the latter and in the regime where the underlying lattice structure matters, we find a wide range of potential dynamical outcomes depending on the initial soliton speed.

Stability of non-time-reversible phonobreathers

Non-time reversible phonobreathers are non-linear waves that can transport energy in coupled oscillator chains by means of a phase-torsion mechanism. In this paper, the stability properties of these structures have been considered. It has been performed an analytical study for low-coupling solutions based upon the so called {\em multibreather stability theorem} previously developed by some of the authors [Physica D {\bf 180} 235]. A numerical analysis confirms the analytical predictions and gives a detailed picture of the existence and stability properties for arbitrary frequency and coupling.

Discrete moving breather collisions in a Klein-Gordon chain of oscillators

We study collision processes of moving breathers with the same frequency, traveling with opposite directions within a Klein-Gordon chain of oscillators. Two types of collisions have been analyzed: symmetric and non-symmetric, head-on collisions. For low enough frequency the outcome is strongly dependent of the dynamical states of the two colliding breathers just before the collision. For symmetric collisions, several results can be observed: breather generation, with the formation of a trapped breather and two new moving breathers; breather reflection; generation of two new moving breathers; and breather fusion bringing about a trapped breather. For non-symmetric collisions the possible results are: breather generation, with the formation of three new moving breathers; breather fusion, originating a new moving breather; breather trapping with also breather reflection; generation of two new moving breathers; and two new moving breathers traveling as a ligand state. Breather annihilation has never been observed.

Breather trapping and breather transmission in a DNA model with an interface

We study the dynamics of moving discrete breathers in an interfaced piecewise DNA molecule. This is a DNA chain in which all the base pairs are identical and there exists an interface such that the base pairs dipole moments at each side are oriented in opposite directions. The Hamiltonian of the Peyrard--Bishop model is augmented with a term that includes the dipole--dipole coupling between base pairs. Numerical simulations show the existence of two dynamical regimes. If the translational kinetic energy of a moving breather launched towards the interface is below a critical value, it is trapped in a region around the interface collecting vibrational energy. For an energy larger than the critical value, the breather is transmitted and continues travelling along the double strand with lower velocity. Reflection phenomena never occur. The same study has been carried out when a single dipole is oriented in opposite direction to the other ones. When moving breathers collide with the single inverted dipole, the same effects appear. These results emphasize the importance of this simple type of local inhomogeneity as it creates a mechanism for the trapping of energy. Finally, the simulations show that, under favorable conditions, several launched moving breathers can be trapped successively at the interface region producing an accumulation of vibrational energy. Moreover, an additional colliding moving breather can produce a saturation of energy and a moving breather with all the accumulated energy is transmitted to the chain.

Interaction of moving discrete breathers with vacancies

In this paper a Frenkel--Kontorova model with a nonlinear interaction potential is used to describe a vacancy defect in a crystal. According to recent numerical results [Cuevas et al, Phys. Lett. A 315, 364 (2003)] the vacancy can migrate when it interacts with a moving breather. We study more thoroughly the phenomenology caused by the interaction of moving breathers with a single vacancy and also with double vacancies. We show that vacancy mobility is strongly correlated with the existence and stability properties of stationary breathers centered at the particles adjacent to the vacancy, which we will now call vacancy breathers.

Classical and quantum nonlinear localized excitations in discrete systems

Discrete breathers, or intrinsic localized modes, are spatially localized, time--periodic, nonlinear excitations that can exist and propagate in systems of coupled dynamical units. Recently, some experiments show the sighting of a form of discrete breather that exist at the atomic scale in a magnetic solid. Other observations of breathers refer to systems such as Josephson--junction arrays, photonic crystals and optical-switching waveguide arrays. All these observations underscore their importance in physical phenomena at all scales. The authors review some of their latest theoretical contributions in the field of classical and quantum breathers, with possible applications to these widely different physical systems and to many other such as DNA, proteins, quantum dots, quantum computing, etc.

Effect of the Introduction of Impurities on the Stability Properties of Multibreathers at Low Coupling

sing a theorem dubbed the {\em Multibreather Stabiliy Theorem} [Physica D 180 (2003) 235-255] we have obtained the stability properties of multibreathers in systems of coupled oscillators with on-site potentials, with an inhomogeneity. Analytical results are obtained for 2-site, 3-site breathers, multibreathers, phonobreathers and dark breathers. The inhomogeneity is considered both at the on-site potential and at the coupling terms. All the results have been checked numerically with excellent agreement. The main conclusion is that the introduction of a impurity does not alter the stability properties.

Effect of base-pair inhomogeneities on charge transport along DNA mediated by twist and radial polarons

Some recent results for a three--dimensional, semi--classical, tight--binding model for DNA show that there are two types of polarons, named radial and twist polarons, that can transport charge along the DNA molecule. However, the existence of two types of base pairs in real DNA, makes it crucial to find out if charge transport also exist in DNA chains with different base pairs. In this paper we address this problem in its simple case, an homogeneous chain except for a single different base pair, what we call a base-pair inhomogeneity, and its effect on charge transport. Radial polarons experience either reflection or trapping. However, twist polarons are good candidates for charge transport along real DNA. This transport is also very robust with respect to weak parametric and diagonal disorder.

Nonlinear charge transport in DNA mediated by twist modes

Recent works on localized charge transport along DNA, based on a three--dimensional, tight--binding model (Eur. Phys. J. B 30:211, 2002; Phys. D 180:256, 2003), suggest that charge transport is mediated by the coupling of the radial and electron variables. However, these works are based on a linear approximation of the distances among nucleotides, which forces for consistency the assumption that the parameter $α$, that describes the coupling between the transfer integral and the distance between nucleotides is fairly small. In the present letter we perform an improvement of the model which allows larger values of $α$, showing that there exist two very different regimes. Particulary, for large $α$, the conclusions of the previous works are reversed and charge transport can be produced only by the coupling with the twisting modes.

Moving breathers in a bent DNA-related model

We study the properties of moving breathers in a bent DNA-related model with short range interaction, due to the stacking of the base pairs, and long range interaction, due to the finite dipole moment of the bonds within each base pair. We show that the movement of a breather is hindered by the bending of the chain as a particle in a potential barrier. We have also found that the behaviour of moving breathers in an homogeneous bent chain and in a straight chain with a small impurity is qualitatively equivalent.

Interaction of moving breathers with an impurity

We analyze the influence of an impurity in the evolution of moving discrete breathers in a Klein--Gordon chain with non-weak nonlinearity. Three different behaviours can be observed when moving breathers interact with the impurity: they pass through the impurity continuing their direction of movement; they are reflected by the impurity; they are trapped by the impurity, giving rise to chaotic breathers. Resonance with a breather centred at the impurity site is conjectured to be a necessary condition for the appearance of the trapping phenomenon.

Dark breathers in Klein-Gordon lattices. Band analysis of their stability properties

Discrete bright breathers are well known phenomena. They are localized excitations that consist of a few excited oscillators in a lattice and the rest of them having very small amplitude or none. In this paper we are interested in the opposite kind of localization, or discrete dark breathers, where most of the oscillators are excited and one or a few units of them have very small amplitude. We investigate using band analysis, Klein--Gordon lattices at frequencies not close to the linear ones. Dark breathers at low coupling are shown to be stable for Klein--Gordon chains with soft on--site potentials and repulsive dispersive interaction, and with hard on--site potentials and attractive dispersive interactions. At higher coupling dark breathers lose their stability via subharmonic, harmonic or oscillatory bifurcations, depending on the model. However, most of these bifurcations are harmless in the sense that they preserve dark localization. None of these bifurcations disappear when the system is infinite. Dark breathers in dissipative systems are found to be stable for both kinds of dispersive interaction.

Breathers in a system with helicity and dipole interaction

Recent papers that have studied variants of the Peyrard-Bishop model for DNA, have taken into account the long range interaction due to the dipole moments of the hydrogen bonds between base pairs. In these models the helicity of the double strand is not considered. In this particular paper we have performed an analysis of the influence of the helicity on the properties of static and moving breathers in a Klein--Gordon chain with dipole-dipole interaction. It has been found that the helicity enlarges the range of existence and stability of static breathers, although this effect is small for a typical helical structure of DNA. However the effect of the orientation of the dipole moments is considerably higher with transcendental consequences for the existence of mobile breathers.

Moving discrete breathers in a Klein--Gordon chain with an impurity

We analyze the influence of an impurity in the movement of discrete breathers in Klein--Gordon chains. We observe that the moving breather can cross the impurity, can be reflected by it, or can be trapped originating a quasi-periodic breather. We find that resonance with a nonlinear localised mode centred in the impurity is a necessary condition in order to observe the trapping phenomenon, as a difference with the resonance condition with a linear localised mode when this problem is studied within the Nonlinear Schrödinger Equation approximation.
