BioDyad: Synchronize Biomedical Discovery and Machine Learning Engineering

Agentic biomedical machine learning (ML) draws on complementary advances in biomedical evidence acquisition and executable program search. Existing systems connect aspects of these capabilities, but coordinating them throughout program search remains challenging. New evidence must guide candidate construction, execution outcomes must inform subsequent discovery and reuse, and validation demands must fit the search budget. We introduce BioDyad, which couples biomedical discovery and ML engineering through two hierarchies within Monte Carlo graph search. Its scientific hierarchy combines prior biomedical guidance with iterative discovery, then links biomedical plans to execution outcomes in memory for reuse across candidates. Its engineering hierarchy moves candidate programs from smoke execution, through train/validation evaluation, to full-data retraining. We evaluate BioDyad on the 76-task BioXArena benchmark under a two-hour per-task budget with three matched LLM backends. It achieves the highest penalized all-task score and task success rate among four agent methods and a one-shot baseline under each backend. These results support coordinating biomedical discovery and ML engineering to integrate external knowledge into executable programs across heterogeneous biomedical tasks.

TimpaTeks: Automatic In-place Text Sequence Modification via Diffusion Language Model Steering

We extend activation steering to diffusion language models (DLMs) and study a novel problem that arose due to the inference mechanism of DLMs: Modifying a text in-place to manifest a different concept. We propose TimpaTeks, an automatic in-place text modification mechanism using DLMs. Experiments on IMDB movie reviews (sentiment) and a synthetic Cats and Dogs Dataset (arbitrary, more unconventional concept steering) show that TimpaTeks provides a feasible novel mechanism to steer diffusion language model outputs in-place. TimpaTeks enables in-place modification while simultaneously lowers sentence perplexity and retaining the original sentence structre without the need of instruction tuned models. TimpaTeks is also computationally cheaper than prompt-based DLM steering, as it performs denoising in-place rather than constructing an additional prompt-conditioned output sequence.

Cross-lingual Transfer Learning for Javanese Dependency Parsing

While structure learning achieves remarkable performance in high-resource languages, the situation differs for under-represented languages due to the scarcity of annotated data. This study focuses on assessing the efficacy of transfer learning in enhancing dependency parsing for Javanese, a language spoken by 80 million individuals but characterized by limited representation in natural language processing. We utilized the Universal Dependencies dataset consisting of dependency treebanks from more than 100 languages, including Javanese. We propose two learning strategies to train the model: transfer learning (TL) and hierarchical transfer learning (HTL). While TL only uses a source language to pre-train the model, the HTL method uses a source language and an intermediate language in the learning process. The results show that our best model uses the HTL method, which improves performance with an increase of 10% for both UAS and LAS evaluations compared to the baseline model.
