ViroBench: Benchmarking Nucleotide Foundation Models on Viral Genomics Tasks

Nucleotide sequences constitute the fundamental genetic basis of biological systems, rendering viral genomic analysis critical for biomedical advancement. Despite progress in biological foundation models, specifically nucleotide foundation models (NFMs), the field lacks a unified standard for viral genomics to facilitate community development and enforce biosecurity constraints. To address this, we introduce ViroBench, the first comprehensive and large-scale benchmark specifically designed for NFMs in viral settings. ViroBench evaluates models across two critical dimensions: biological understanding and latent biosecurity risk, covering 18 diverse scenarios within 4 task types. Extensive evaluation of 66 NFMs across diverse architectures yields three critical conclusions. Firstly, NFMs exhibit a performance degradation in biological understanding under phylogenetic and temporal shifts, indicating weak extrapolation capabilities. Secondly, generation tasks reveal a decoupling between statistical likelihood and biological functional validity, posing latent biosecurity risks. Thirdly, controlled ablation studies reveal that taxonomic diversity in pretraining data outweighs parameter scale. Specifically, a lightweight baseline trained on diverse data achieves a 67.5% performance gain over its original model. Overall, ViroBench provides interpretable, diagnostic evaluations and a reproducible measurement framework for future research on viral nucleotide foundation models. Knowledge-to-Verification: Exploring RLVR for LLMs in Knowledge-Intensive Domains

Reinforcement learning with verifiable rewards (RLVR) has demonstrated promising potential to enhance the reasoning capabilities of large language models (LLMs) in domains such as mathematics and coding. However, its applications on knowledge-intensive domains have not been effectively explored due to the scarcity of high-quality verifiable data. Furthermore, current RLVR focuses solely on the correctness of final answers, leading to the limitations of flawed reasoning and sparse reward signals. In this work, we propose Knowledge-to-Verification (K2V), a framework that extends RLVR to knowledge-intensive domains through automated verifiable data synthesis, while enabling verification of the LLM's reasoning process. Extensive experiments demonstrate that K2V enhances the reasoning of LLM in knowledge-intensive domains without significantly compromising the model's general capabilities. This study also suggests that integrating automated data synthesis with reasoning verification is a promising direction to enhance model capabilities in these broader domains. Advanced Multi-Microscopic Views Cell Semi-supervised Segmentation

Although deep learning (DL) shows powerful potential in cell segmentation tasks, it suffers from poor generalization as DL-based methods originally simplified cell segmentation in detecting cell membrane boundary, lacking prominent cellular structures to position overall differentiating. Moreover, the scarcity of annotated cell images limits the performance of DL models. Segmentation limitations of a single category of cell make massive practice difficult, much less, with varied modalities. In this paper, we introduce a novel semi-supervised cell segmentation method called Multi-Microscopic-view Cell semi-supervised Segmentation (MMCS), which can train cell segmentation models utilizing less labeled multi-posture cell images with different microscopy well. Technically, MMCS consists of Nucleus-assisted global recognition, Self-adaptive diameter filter, and Temporal-ensembling models. Nucleus-assisted global recognition adds additional cell nucleus channel to improve the global distinguishing performance of fuzzy cell membrane boundaries even when cells aggregate. Besides, self-adapted cell diameter filter can help separate multi-resolution cells with different morphology properly. It further leverages the temporal-ensembling models to improve the semi-supervised training process, achieving effective training with less labeled data. Additionally, optimizing the weight of unlabeled loss contributed to total loss also improve the model performance. Evaluated on the Tuning Set of NeurIPS 2022 Cell Segmentation Challenge (NeurIPS CellSeg), MMCS achieves an F1-score of 0.8239 and the running time for all cases is within the time tolerance.

SCOREH+: A High-Order Node Proximity Spectral Clustering on Ratios-of-Eigenvectors Algorithm for Community Detection

The research on complex networks has achieved significant progress in revealing the mesoscopic features of networks. Community detection is an important aspect of understanding real-world complex systems. We present in this paper a High-order node proximity Spectral Clustering on Ratios-of-Eigenvectors (SCOREH+) algorithm for locating communities in complex networks. The algorithm improves SCORE and SCORE+ and preserves high-order transitivity information of the network affinity matrix. We optimize the high-order proximity matrix from the initial affinity matrix using the Radial Basis Functions (RBFs) and Katz index. In addition to the optimization of the Laplacian matrix, we implement a procedure that joins an additional eigenvector (the $(k+1)^{th}$ leading eigenvector) to the spectrum domain for clustering if the network is considered to be a "weak signal" graph. The algorithm has been successfully applied to both real-world and synthetic data sets. The proposed algorithm is compared with state-of-art algorithms, such as ASE, Louvain, Fast-Greedy, Spectral Clustering (SC), SCORE, and SCORE+. To demonstrate the high efficacy of the proposed method, we conducted comparison experiments on eleven real-world networks and a number of synthetic networks with noise. The experimental results in most of these networks demonstrate that SCOREH+ outperforms the baseline methods. Moreover, by tuning the RBFs and their shaping parameters, we may generate state-of-the-art community structures on all real-world networks and even on noisy synthetic networks.

Transferable Active Grasping and Real Embodied Dataset

Grasping in cluttered scenes is challenging for robot vision systems, as detection accuracy can be hindered by partial occlusion of objects. We adopt a reinforcement learning (RL) framework and 3D vision architectures to search for feasible viewpoints for grasping by the use of hand-mounted RGB-D cameras. To overcome the disadvantages of photo-realistic environment simulation, we propose a large-scale dataset called Real Embodied Dataset (RED), which includes full-viewpoint real samples on the upper hemisphere with amodal annotation and enables a simulator that has real visual feedback. Based on this dataset, a practical 3-stage transferable active grasping pipeline is developed, that is adaptive to unseen clutter scenes. In our pipeline, we propose a novel mask-guided reward to overcome the sparse reward issue in grasping and ensure category-irrelevant behavior. The grasping pipeline and its possible variants are evaluated with extensive experiments both in simulation and on a real-world UR-5 robotic arm.

Tunable magnetic and transport properties of Mn3Ga thin films on Ta/Ru seedlayer

Hexagonal D019-type Mn3Z alloys that possess large anomalous and topological-like Hall effects have attracted much attention due to their great potential in the antiferromagnetic spintronic devices. Here, we report the preparation of Mn3Ga film in both tetragonal and hexagonal phases with a tuned Ta/Ru seed layer on the thermally oxidized Si substrate. A large coercivity together with a large anomalous Hall resistivity is found in the Ta-only sample with mixed tetragonal phase. By increasing the thickness of Ru layer, the tetragonal phase gradually disappears and a relatively pure hexagonal phase is obtained in the Ta(5)/Ru(30) buffered sample. Further magnetic and transport measurements revealed that the anomalous Hall conductivity nearly vanishes in the pure hexagonal sample, while an abnormal asymmetric hump structure emerges in the low field region. The extracted additional Hall term is robust in a large temperature range and presents a sign reversal above 200K. The abnormal Hall properties are proposed to be closely related with the frustrated spin structure of D019 Mn3Ga.

Designing compensated magnetic states in tetragonal Mn3Ge-based alloys

Magnetic compensated state attracted much interests due to the observed large exchange bias and large coercivity, and its potential applications in the antiferromagnetic spintronics with merit of no stray field. In this work, by ab initio calculations with KKR-CPA for the treatment of random substitution, we obtain the complete compensated states in the Ni (Pd, Pt) doped Mn3Ge-based D022-type tetragonal Heusler alloys. We find the total moment change is asymmetric across the compensation point (at ~ x = 0.3) in Mn3-xYxGe (Y = Ni, Pd, Pt), which is highly conforming to that experimentally observed in Mn3Ga. In addition, an uncommon discontinuous jump is observed across the critical zero-moment point, indicating that some non-trivial properties can emerge at this point. Further electronic analysis for the three compensation compositions reveals large spin polarizations, together with the high Curie temperature of the host Mn3Ge, making them promising candidates for spin transfer torque applications.

Strongly Modulated Ambipolar Characteristics of Few-layer Black Phosphorus in Oxygen

Two-dimensional black phosphorus has been configured as field-effect transistors, showing an intrinsic symmetric ambipolar transport characteristic. Here, we demonstrate the strongly modulated ambipolar characteristics of few-layer black phosphorus in oxygen. Pure oxygen exposure can dramatically decrease the electron mobility of black phosphorus without degrading the hole transport. The transport characteristics can be nearly recovered upon annealing in Argon. This reveals that oxygen molecules are physisorbed on black phosphorus. In contrast, oxygen exposure upon light illumination exhibits a significant attenuation for both electron and hole transport, originating from the photoactivated oxidation of black phosphorus, which is corroborated by in situ X-ray photoelectron spectroscopy characterization. Our findings clarify the predominant role of oxygen in modulating ambipolar characteristics of black phosphorus, thereby providing deeper insight to the design of black phosphorus based complementary electronics.
