Systematic Design and Evaluation of Social Determinants of Health Ontology (SDoHO)

Social determinants of health (SDoH) have a significant impact on health outcomes and well-being. Addressing SDoH is the key to reducing healthcare inequalities and transforming a "sick care" system into a "health promoting" system. To address the SDOH terminology gap and better embed relevant elements in advanced biomedical informatics, we propose an SDoH ontology (SDoHO), which represents fundamental SDoH factors and their relationships in a standardized and measurable way. The ontology formally models classes, relationships, and constraints based on multiple SDoH-related resources. Expert review and coverage evaluation, using clinical notes data and a national survey, showed satisfactory results. SDoHO could potentially play an essential role in providing a foundation for a comprehensive understanding of the associations between SDoH and health outcomes and providing a path toward health equity across populations.

Towards practical and massively parallel quantum computing emulation for quantum chemistry

Quantum computing is moving beyond its early stage and seeking for commercial applications in chemical and biomedical sciences. In the current noisy intermediate-scale quantum computing era, quantum resource is too scarce to support these explorations. Therefore, it is valuable to emulate quantum computing on classical computers for developing quantum algorithms and validating quantum hardware. However, existing simulators mostly suffer from the memory bottleneck so developing the approaches for large-scale quantum chemistry calculations remains challenging. Here we demonstrate a high-performance and massively parallel variational quantum eigensolver (VQE) simulator based on matrix product states, combined with embedding theory for solving large-scale quantum computing emulation for quantum chemistry on HPC platforms. We apply this method to study the torsional barrier of ethane and the quantification of the protein-ligand interactions. Our largest simulation reaches $1000$ qubits, and a performance of $216.9$ PFLOPS is achieved on a new Sunway supercomputer, which sets the state-of-the-art for quantum computing emulation for quantum chemistry

Learning Person-specific Network Representation for Apparent Personality Traits Recognition

Recent studies show that apparent personality traits can be reflected from human facial behavior dynamics. However, most existing methods can only encode single-scale short-term facial behaviors in the latent features for personality recognition. In this paper, we propose to recognize apparent personality recognition approach which first trains a person-specific network for each subject, modelling multi-scale long-term person-specific behavior evolution of the subject. Consequently, we hypothesize that the weights of the network contain the person-specific facial behavior-related cues of the subject. Then, we propose to encode the weights of the person-specific network to a graph representation, as the personality representation for the subject, allowing them to be processed by standard Graph Neural Networks (GNNs) for personality traits recognition. The experimental results show that our novel network weights-based approach achieved superior performance than most traditional latent feature-based approaches, and has comparable performance to the state-of-the-art method. Importantly, the produced graph representations produce robust results when using different GNNs. This paper further validated that person-specific network's weights are correlated to the subject's personality.

Mining On Alzheimer's Diseases Related Knowledge Graph to Identity Potential AD-related Semantic Triples for Drug Repurposing

To date, there are no effective treatments for most neurodegenerative diseases. Knowledge graphs can provide comprehensive and semantic representation for heterogeneous data, and have been successfully leveraged in many biomedical applications including drug repurposing. Our objective is to construct a knowledge graph from literature to study relations between Alzheimer's disease (AD) and chemicals, drugs and dietary supplements in order to identify opportunities to prevent or delay neurodegenerative progression. We collected biomedical annotations and extracted their relations using SemRep via SemMedDB. We used both a BERT-based classifier and rule-based methods during data preprocessing to exclude noise while preserving most AD-related semantic triples. The 1,672,110 filtered triples were used to train with knowledge graph completion algorithms (i.e., TransE, DistMult, and ComplEx) to predict candidates that might be helpful for AD treatment or prevention. Among three knowledge graph completion models, TransE outperformed the other two (MR = 13.45, Hits@1 = 0.306). We leveraged the time-slicing technique to further evaluate the prediction results. We found supporting evidence for most highly ranked candidates predicted by our model which indicates that our approach can inform reliable new knowledge. This paper shows that our graph mining model can predict reliable new relationships between AD and other entities (i.e., dietary supplements, chemicals, and drugs). The knowledge graph constructed can facilitate data-driven knowledge discoveries and the generation of novel hypotheses.

Hierarchical exact controllability of the fourth order parabolic equations

This paper is concerned with the application of Stackelberg-Nash strategies to control fourth order linear and semi-linear parabolic equations. We assume that the system is acted through a hierarchy of distributed controls: one main control (the leader) that is responsible for an exact controllability property; and a couple of secondary controls (the followers) that minimize two prescribed cost functionals and provides a pair of Nash equilibria for the two prescribed cost functionals. In this paper, we first prove the existence of an associated Nash equilibrium pair corresponding to a hierarchical bi-objective optimal control problem for each leader by Banach fixed points theorem. Then, we establish an observability inequalities of fourth order coupled parabolic equations by global Carleman inequalities and energy methods. Based on such results, we obtain the existence of a leader that drives the controlled system exactly to a prescribed (but arbitrary) trajectory. Furthermore, we also give the second-order sufficient conditions of optimality for the secondary controls.

Insensitizing controls for a fourth order semi-linear parabolic equations

This paper is concerned with the existence of insensitizing controls for a fourth order semilinear parabolic equation. Here, the initial data is partially unknown, we would like to find controls such that a specific functional is insensitive for small perturbations of the initial data. In general, this kind of problems can be recast as a null controllability problem for a nonlinear cascade system. We will first prove a null controllability result for a linear problem by global Carleman estimates and dual arguments. Then, by virtue of Leray-Schauder's fixed points theorem, we conclude the null controllability for the cascade system in the semi-linear case.

Domain-specific Learning of Multi-scale Facial Dynamics for Apparent Personality Traits Prediction

Human personality decides various aspects of their daily life and working behaviors. Since personality traits are relatively stable over time and unique for each subject, previous approaches frequently infer personality from a single frame or short-term behaviors. Moreover, most of them failed to specifically extract person-specific and unique cues for personality recognition. In this paper, we propose a novel video-based automatic personality traits recognition approach which consists of: (1) a \textbf{domain-specific facial behavior modelling} module that extracts personality-related multi-scale short-term human facial behavior features; (2) a \textbf{long-term behavior modelling} module that summarizes all short-term features of a video as a long-term/video-level personality representation and (3) a \textbf{multi-task personality traits prediction module} that models underlying relationship among all traits and jointly predict them based on the video-level personality representation. We conducted the experiments on ChaLearn First Impression dataset, and our approach achieved comparable results to the state-of-the-art. Importantly, we show that all three proposed modules brought important benefits for personality recognition.

Optimisation of total population in logistic model with nonlocal dispersals and heterogeneous environments

In this paper, we investigate the issue of maximizing the total equilibrium population with respect to resources distribution m(x) and diffusion rates d under the prescribed total amount of resources in a logistic model with nonlocal dispersals. Among other things, we show that for $d\ge1$, there exist $C_0, C_1>0$, depending on the $\|m\|_{L^1}$ only, such that $$C_0\sqrt{d}<\mbox{supremum~ of~ total~ population}<C_1\sqrt{d}.$$ However, when replaced by random diffusion, a conjecture, proposed by Ni and justified in [3], indicates that in the one-dimensional case, supremum of total population$=3\|m\|_{L^1}$. This reflects serious discrepancies between models with local and nonlocal dispersal strategies.

Large-Scale Simulation of Quantum Computational Chemistry on a New Sunway Supercomputer

Quantum computational chemistry (QCC) is the use of quantum computers to solve problems in computational quantum chemistry. We develop a high performance variational quantum eigensolver (VQE) simulator for simulating quantum computational chemistry problems on a new Sunway supercomputer. The major innovations include: (1) a Matrix Product State (MPS) based VQE simulator to reduce the amount of memory needed and increase the simulation efficiency; (2) a combination of the Density Matrix Embedding Theory with the MPS-based VQE simulator to further extend the simulation range; (3) A three-level parallelization scheme to scale up to 20 million cores; (4) Usage of the Julia script language as the main programming language, which both makes the programming easier and enables cutting edge performance as native C or Fortran; (5) Study of real chemistry systems based on the VQE simulator, achieving nearly linearly strong and weak scaling. Our simulation demonstrates the power of VQE for large quantum chemistry systems, thus paves the way for large-scale VQE experiments on near-term quantum computers.

Mixed-UNet: Refined Class Activation Mapping for Weakly-Supervised Semantic Segmentation with Multi-scale Inference

Deep learning techniques have shown great potential in medical image processing, particularly through accurate and reliable image segmentation on magnetic resonance imaging (MRI) scans or computed tomography (CT) scans, which allow the localization and diagnosis of lesions. However, training these segmentation models requires a large number of manually annotated pixel-level labels, which are time-consuming and labor-intensive, in contrast to image-level labels that are easier to obtain. It is imperative to resolve this problem through weakly-supervised semantic segmentation models using image-level labels as supervision since it can significantly reduce human annotation efforts. Most of the advanced solutions exploit class activation mapping (CAM). However, the original CAMs rarely capture the precise boundaries of lesions. In this study, we propose the strategy of multi-scale inference to refine CAMs by reducing the detail loss in single-scale reasoning. For segmentation, we develop a novel model named Mixed-UNet, which has two parallel branches in the decoding phase. The results can be obtained after fusing the extracted features from two branches. We evaluate the designed Mixed-UNet against several prevalent deep learning-based segmentation approaches on our dataset collected from the local hospital and public datasets. The validation results demonstrate that our model surpasses available methods under the same supervision level in the segmentation of various lesions from brain imaging.

Some elementary properties of Laurent phenomenon algebras

Let $Σ$ be Laurent phenomenon (LP) seed of rank $n$, $\mathcal{A}(Σ)$, $\mathcal{U}(Σ)$ and $\mathcal{L}(Σ)$ be its corresponding Laurent phenomenon algebra, upper bound and lower bound respectively. We prove that each seed of $\mathcal{A}(Σ)$ is uniquely defined by its cluster, and any two seeds of $\mathcal{A}(Σ)$ with $n-1$ common cluster variables are connected with each other by one step of mutation. The method in this paper also works for (totally sign-skew-symmetric) cluster algebras. Moreover, we show that $\mathcal{U}(Σ)$ is invariant under seed mutations when each exchange polynomials coincides with its exchange Laurent polynomials of $Σ$. Besides, we obtain the standard monomial bases of $\mathcal{L}(Σ)$. We also prove that $\mathcal{U}(Σ)$ coincides with $\mathcal{L}(Σ)$ under certain conditions.

Establishing a non-hydrostatic global atmospheric modeling system (iAMAS) at 3-km horizontal resolution with online integrated aerosol feedbacks on the Sunway supercomputer of China

During the era of global warming and highly urbanized development, extreme and high impact weather as well as air pollution incidents influence everyday life and might even cause the incalculable loss of life and property. Although with the vast development of numerical simulation of atmosphere, there still exists substantial forecast biases objectively. To predict extreme weather, severe air pollution, and abrupt climate change accurately, the numerical atmospheric model requires not only to simulate meteorology and atmospheric compositions and their impacts simultaneously involving many sophisticated physical and chemical processes but also at high spatiotemporal resolution. Global atmospheric simulation of meteorology and atmospheric compositions simultaneously at spatial resolutions of a few kilometers remains challenging due to its intensive computational and input/output (I/O) requirement. Through multi-dimension-parallelism structuring, aggressive and finer-grained optimizing, manual vectorizing, and parallelized I/O fragmenting, an integrated Atmospheric Model Across Scales (iAMAS) was established on the new Sunway supercomputer platform to significantly increase the computational efficiency and reduce the I/O cost. The global 3-km atmospheric simulation for meteorology with online integrated aerosol feedbacks with iAMAS was scaled to 39,000,000 processor cores and achieved the speed of 0.82 simulation day per hour (SDPH) with routine I/O, which enables us to perform 5-day global weather forecast at 3-km horizontal resolution with online natural aerosol impacts. The results demonstrate the promising future that the increasing of spatial resolution to a few kilometers with online integrated aerosol impacts may significantly improve the global weather forecast.

Graph-based Interpretation of Normal Logic Programs

In this paper we present a dependency graph-based method for computing the various semantics of normal logic programs. Our method employs \textit{conjunction nodes} to unambiguously represent the dependency graph of normal logic programs. The dependency graph can be transformed suitably in a semantics preserving manner and re-translated into an equivalent normal logic program. This transformed normal logic program can be augmented with a few rules written in answer set programming (ASP), and the CLINGO system used to compute its answer sets. Depending on how these additional rules are coded in ASP, one can compute models of the original normal logic program under the stable model semantics, the well-founded semantics, or the co-stable model semantics. In each case, justification for each atom in the model is also generated. We report on the implementation of our method as well as its performance evaluation.

Redefining the Quantum Supremacy Baseline With a New Generation Sunway Supercomputer

A major milestone in the era of noisy intermediate scale quantum computers is \textit{quantum supremacy} [Nature \textbf{574}, 505 (2019)] claimed on the Sycamore quantum processor of $53$ qubits, which can perform a random circuit sampling task within $200$ seconds while the same task is estimated to require a runtime of $10,000$ years on Summit. This record has been renewed with two recent experiments on the Zuchongzhi $2.0$ ($56$ qubits) and Zuchongzhi $2.1$ ($60$ qubits) quantum processors. On the other front of quantum supremacy comparison, there has also been continuous improvements on both the classical simulation algorithm as well as the underlying hardware. And a fair justification of the computational advantages for those quantum supremacy experiments would require to practically simulate the same problems on current top supercomputers, which is still in lack. Here we report the full-scale simulations of these problems on new generation Sunway supercomputer, based on a customized tensor network contraction algorithm. Our benchmark shows that the most challenging sampling task performed on Sycamore can be accomplished within $1$ week, thus collapsing the quantum supremacy claim of Sycamore. Additionally, we show that the XEB fidelities of the \textit{quantum supremacy circuits} with up to $14$ cycles can be verified in minutes, which also provides strong consistency check for quantum supremacy experiments. Our results redefine quantum supremacy baseline using the new generation Sunway supercomputer.

Training Generative Adversarial Networks with Adaptive Composite Gradient

The wide applications of Generative adversarial networks benefit from the successful training methods, guaranteeing that an object function converges to the local minima. Nevertheless, designing an efficient and competitive training method is still a challenging task due to the cyclic behaviors of some gradient-based ways and the expensive computational cost of these methods based on the Hessian matrix. This paper proposed the adaptive Composite Gradients (ACG) method, linearly convergent in bilinear games under suitable settings. Theory and toy-function experiments suggest that our approach can alleviate the cyclic behaviors and converge faster than recently proposed algorithms. Significantly, the ACG method is not only used to find stable fixed points in bilinear games as well as in general games. The ACG method is a novel semi-gradient-free algorithm since it does not need to calculate the gradient of each step, reducing the computational cost of gradient and Hessian by utilizing the predictive information in future iterations. We conducted two mixture of Gaussians experiments by integrating ACG to existing algorithms with Linear GANs. Results show ACG is competitive with the previous algorithms. Realistic experiments on four prevalent data sets (MNIST, Fashion-MNIST, CIFAR-10, and CelebA) with DCGANs show that our ACG method outperforms several baselines, which illustrates the superiority and efficacy of our method.

Knowledge Graph-based Neurodegenerative Diseases and Diet Relationship Discovery

To date, there are no effective treatments for most neurodegenerative diseases. However, certain foods may be associated with these diseases and bring an opportunity to prevent or delay neurodegenerative progression. Our objective is to construct a knowledge graph for neurodegenerative diseases using literature mining to study their relations with diet. We collected biomedical annotations (Disease, Chemical, Gene, Species, SNP&Mutation) in the abstracts from 4,300 publications relevant to both neurodegenerative diseases and diet using PubTator, an NIH-supported tool that can extract biomedical concepts from literature. A knowledge graph was created from these annotations. Graph embeddings were then trained with the node2vec algorithm to support potential concept clustering and similar concept identification. We found several food-related species and chemicals that might come from diet and have an impact on neurodegenerative diseases.

CASPR: A Commonsense Reasoning-based Conversational Socialbot

We report on the design and development of the CASPR system, a socialbot designed to compete in the Amazon Alexa Socialbot Challenge 4. CASPR's distinguishing characteristic is that it will use automated commonsense reasoning to truly "understand" dialogs, allowing it to converse like a human. Three main requirements of a socialbot are that it should be able to "understand" users' utterances, possess a strategy for holding a conversation, and be able to learn new knowledge. We developed techniques such as conversational knowledge template (CKT) to approximate commonsense reasoning needed to hold a conversation on specific topics. We present the philosophy behind CASPR's design as well as details of its implementation. We also report on CASPR's performance as well as discuss lessons learned.

Broadband-laser-diode pumped PPKTP-Sagnac polarization-entangled photon source

We experimentally demonstrate a polarization-entangled photon source at 810 nm using a type-II phase-matched PPKTP crystal pumped by a low-cost, broadband laser diode with a central wavelength of 405 nm and a typical bandwidth of 0.53 nm. The PPKTP crystal is placed in a Sagnac-loop to realize the compact size and high stability. The downconverted biphotons, the signal and the idler, have typical bandwidths of 5.57 nm and 7.32 nm. We prepare two Bell states |Psi+> and |Psi-> with the fidelities of 0.948+-0.004 and 0.963+-0.002. In polarization correlation measurement, the visibilities are all higher than 96.2%, and in the Bell inequality test, the S value can achieve 2.78+-0.01. To our knowledge, this experiment is the first to combine a multi-mode pump laser with a Sagnac-loop configuration. This high-quality and low-cost entangled photon source may have many practical applications in quantum information processing.
