Single-cell Bayesian deconvolution

Individual cells exhibit substantial heterogeneity in protein abundance and activity, which is frequently reflected in broad distributions of fluorescently labeled reporters. Since all cellular components are intrinsically fluorescent to some extent, the observed distributions contain background noise that masks the natural heterogeneity of cellular populations. This limits our ability to characterize cell-fate decision processes that are key for development, immune response, tissue homeostasis, and many other biological functions. It is therefore important to separate the contributions from signal and noise in single-cell measurements. Addressing this issue rigorously requires deconvolving the noise distribution from the signal, but approaches in that direction are still limited. Here we present a non-parametric Bayesian formalism that performs such a deconvolution efficiently on multidimensional measurements, in a way that allows estimating confidence intervals precisely. We use the approach to study the expression of the mesodermal transcription factor Brachyury in mouse embryonic stem cells undergoing differentiation.

Irreversibility in linear systems with colored noise

Time-irreversibility is a distinctive feature of non-equilibrium dynamics and several measures of irreversibility have been introduced to assess the distance from thermal equilibrium of a stochastically driven system. While the dynamical noise is often approximated as white, in many real applications the time correlations of the random forces can actually be significantly long-lived compared to the relaxation times of the driven system. We analyze the effects of temporal correlations in the noise on commonly used measures of irreversibility and demonstrate how the theoretical framework for white noise driven systems naturally generalizes to the case of colored noise. Specifically, we express the auto-correlation function, the area enclosing rates, and mean phase space velocity in terms of solutions of a Lyapunov equation and in terms of their white noise limit values.

Mechanistic models of cell-fate transitions from single-cell data

Our knowledge of how individual cells self-organize to form complex multicellular systems is being revolutionized by a data outburst, coming from high-throughput experimental breakthroughs such as single-cell RNA sequencing and spatially resolved single-molecule FISH. This information is starting to be leveraged by machine learning approaches that are helping us establish a census and timeline of cell types in developing organisms, shedding light on how biochemistry regulates cell-fate decisions. In parallel, imaging tools such as light-sheet microscopy are revealing how cells self-assemble in space and time as the organism forms, thereby elucidating the role of cell mechanics in development. Here we argue that mathematical modeling can bring together these two perspectives, by enabling us to test hypotheses about specific mechanisms, which can be further validated experimentally. We review the recent literature on this subject, focusing on representative examples that use modeling to better understand how single-cell behavior shapes multicellular organisms.
