Relative belief inferences from decision theory

Relative belief inferences are shown to arise as Bayes rules or limiting Bayes rules. These inferences are invariant under reparameterizations and possess a number of optimal properties. In particular, relative belief inferences are based on a direct measure of statistical evidence.

Checking the Model and the Prior for the Constrained Multinomial

The multinomial model is one of the simplest statistical models. When constraints are placed on the possible values for the probabilities, however, it becomes much more difficult to deal with. Model checking and checking for prior-data conflict is considered here for such models. A theorem is proved that establishes the consistency of the check on the prior. Applications are presented to models that arise in quantum state estimation as well as the Bayesian analysis of models for ordered probabilities.

Reconstructing subclonal composition and evolution from whole genome sequencing of tumors

Tumors often contain multiple subpopulations of cancerous cells defined by distinct somatic mutations. We describe a new method, PhyloWGS, that can be applied to WGS data from one or more tumor samples to reconstruct complete genotypes of these subpopulations based on variant allele frequencies (VAFs) of point mutations and population frequencies of structural variations. We introduce a principled phylogenic correction for VAFs in loci affected by copy number alterations and we show that this correction greatly improves subclonal reconstruction compared to existing methods.

Weak Informativity and the Information in One Prior Relative to Another

A question of some interest is how to characterize the amount of information that a prior puts into a statistical analysis. Rather than a general characterization, we provide an approach to characterizing the amount of information a prior puts into an analysis, when compared to another base prior. The base prior is considered to be the prior that best reflects the current available information. Our purpose then is to characterize priors that can be used as conservative inputs to an analysis relative to the base prior. The characterization that we provide is in terms of a priori measures of prior-data conflict.

Inferences from prior-based loss functions

Inferences that arise from loss functions determined by the prior are considered and it is shown that these lead to limiting Bayes rules that are closely connected with likelihood. The procedures obtained via these loss functions are invariant under reparameterizations and are Bayesian unbiased or limits of Bayesian unbiased inferences. These inferences serve as well-supported alternatives to MAP-based inferences.

Invariant $P$-values for model checking

$P$-values have been the focus of considerable criticism based on various considerations. Still, the $P$-value represents one of the most commonly used statistical tools. When assessing the suitability of a single hypothesized distribution, it is not clear that there is a better choice for a measure of surprise. This paper is concerned with the definition of appropriate model-based $P$-values for model checking.
