No Foundations without Foundations -- Why semi-mechanistic models are essential for regulatory biology

Despite substantial efforts, deep learning has not yet delivered a transformative impact on elucidating regulatory biology, particularly in the realm of predicting gene expression profiles. Here, we argue that genuine "foundation models" of regulatory biology will remain out of reach unless guided by frameworks that integrate mechanistic insight with principled experimental design. We present one such ground-up, semi-mechanistic framework that unifies perturbation-based experimental designs across both in vitro and in vivo CRISPR screens, accounting for differentiating and non-differentiating cellular systems. By revealing previously unrecognised assumptions in published machine learning methods, our approach clarifies links with popular techniques such as variational autoencoders and structural causal models. In practice, this framework suggests a modified loss function that we demonstrate can improve predictive performance, and further suggests an error analysis that informs batching strategies. Ultimately, since cellular regulation emerges from innumerable interactions amongst largely uncharted molecular components, we contend that systems-level understanding cannot be achieved through structural biology alone. Instead, we argue that real progress will require a first-principles perspective on how experiments capture biological phenomena, how data are generated, and how these processes can be reflected in more faithful modelling architectures.

Improving generalisability of 3D binding affinity models in low data regimes

Predicting protein-ligand binding affinity is an essential part of computer-aided drug design. However, generalisable and performant global binding affinity models remain elusive, particularly in low data regimes. Despite the evolution of model architectures, current benchmarks are not well-suited to probe the generalisability of 3D binding affinity models. Furthermore, 3D global architectures such as GNNs have not lived up to performance expectations. To investigate these issues, we introduce a novel split of the PDBBind dataset, minimizing similarity leakage between train and test sets and allowing for a fair and direct comparison between various model architectures. On this low similarity split, we demonstrate that, in general, 3D global models are superior to protein-specific local models in low data regimes. We also demonstrate that the performance of GNNs benefits from three novel contributions: supervised pre-training via quantum mechanical data, unsupervised pre-training via small molecule diffusion, and explicitly modeling hydrogen atoms in the input graph. We believe that this work introduces promising new approaches to unlock the potential of GNN architectures for binding affinity modelling.

Sparse hierarchical representation learning on molecular graphs

Architectures for sparse hierarchical representation learning have recently been proposed for graph-structured data, but so far assume the absence of edge features in the graph. We close this gap and propose a method to pool graphs with edge features, inspired by the hierarchical nature of chemistry. In particular, we introduce two types of pooling layers compatible with an edge-feature graph-convolutional architecture and investigate their performance for molecules relevant to drug discovery on a set of two classification and two regression benchmark datasets of MoleculeNet. We find that our models significantly outperform previous benchmarks on three of the datasets and reach state-of-the-art results on the fourth benchmark, with pooling improving performance for three out of four tasks, keeping performance stable on the fourth task, and generally speeding up the training process.

Compact G2 holonomy spaces from SU(3) structures

We construct novel classes of compact G2 spaces from lifting type IIA flux backgrounds with O6 planes. There exists an extension of IIA Calabi-Yau orientifolds for which some of the D6 branes (required to solve the RR tadpole) are dissolved in $F_2$ fluxes. The backreaction of these fluxes deforms the Calabi-Yau manifold into a specific class of SU(3)-structure manifolds. The lift to M-theory again defines compact G2 manifolds, which in case of toroidal orbifolds are a twisted generalisation of the Joyce construction. This observation also allows a clear identification of the moduli space of a warped compactification with fluxes. We provide a few explicit examples, of which some can be constructed from T-dualising known IIB orientifolds with fluxes. Finally we discuss supersymmetry breaking in this context and suggest that the purely geometric picture in M-theory could provide a simpler setting to address some of the consistency issues of moduli stabilisation and de Sitter uplifting.

Holographic RG Flows for Four-dimensional $\mathcal{N}=2$ SCFTs

We study holographic renormalization group flows from four-dimensional $\mathcal{N}=2$ SCFTs to either $\mathcal{N}=2$ or $\mathcal{N}=1$ SCFTs. Our approach is based on the framework of five-dimensional half-maximal supergravity with general gauging, which we use to study domain wall solutions interpolating between different supersymmetric AdS$_5$ vacua. We show that a holographic RG flow connecting two $\mathcal{N}=2$ SCFTs is only possible if the flavor symmetry of the UV theory admits an ${\rm SO}(3)$ subgroup. In this case the ratio of the IR and UV central charges satisfies a universal relation which we also establish in field theory. In addition we provide several general examples of holographic flows from $\mathcal{N}=2$ to $\mathcal{N}=1$ SCFTs and relate the ratio of the UV and IR central charges to the conformal dimension of the operator triggering the flow. Instrumental to our analysis is a derivation of the general conditions for AdS vacua preserving eight supercharges as well as for domain wall solutions preserving eight Poincare supercharges in half-maximal supergravity.

Supersymmetric branes and instantons on curved spaces

We discuss non-linear instantons in supersymmetric field theories on curved spaces arising from D-branes. Focusing on D3-branes and four-dimensional field theories, we derive the supersymmetry conditions and show the intimate relation between the instanton solutions and the non-linearly realized supersymmetries of the field theory. We demonstrate that field theories with non-linearly realized supersymmetries are coupled to supergravity backgrounds in a similar fashion as those with linearly realized supersymmetries, and provide details on how to derive such couplings from a type II perspective.

Consistent truncations of M-theory for general SU(2) structures

In seven dimensions any spin manifold admits an SU(2) structure and therefore very general M-theory compactifications have the potential to allow for a reduction to N=4 gauged supergravity. We perform this general SU(2) reduction and give the relation of SU(2) torsion classes and fluxes to gaugings in the N=4 theory. We furthermore show explicitly that this reduction is a consistent truncation of the eleven-dimensional theory, in other words classical solutions of the reduced theory also solve the eleven-dimensional equations of motion. This reduction generalizes previous M-theory reductions on Tri-Sasakian manifolds and type IIA reductions on Calabi-Yau manifolds of vanishing Euler number. Moreover, it can also be applied to compactifications on certain G2 holonomy manifolds and to more general flux backgrounds.

N=4 Supersymmetric AdS5 Vacua and their Moduli Spaces

We classify the N=4 supersymmetric AdS5 backgrounds that arise as solutions of five-dimensional N=4 gauged supergravity. We express our results in terms of the allowed embedding tensor components and identify the structure of the associated gauge groups. We show that the moduli space of these AdS vacua is of the form SU(1,m)/(U(1)x SU(m)) and discuss our results regarding holographically dual N=2 SCFTs and their conformal manifolds.

Supersymmetric branes on curved spaces and fluxes

We discuss general supersymmetric brane configurations in flux backgrounds of string and M-theory and derive a necessary condition for the worldvolume theory to be supersymmetric on a given curved manifold. This condition resembles very much the conditions found from coupling a supersymmetric field theory to off-shell supergravity but can be derived in any dimension and for up to sixteen supercharges. Apart from the topological twist, all couplings appearing in the supersymmetry condition are linked to fluxes in the bulk. We explicitly derive the condition for D3-, M2- and M5-branes, in which case the results are also useful for constructing holographic duals to the corresponding field theories. In $N=1$ setups we compare the supersymmetry conditions to those that arise by coupling the field theory to off-shell supergravity. We find that the couplings of both old and new minimal supergravity are simultaneously realized, indicating that off-shell supergravity should be coupled via the S-multiplet of 16/16 supergravity in order to describe all supersymmetric brane theories on curved spaces.

Generalised geometry for string corrections

We present a general formalism for incorporating the string corrections in generalised geometry, which necessitates the extension of the generalised tangent bundle. Not only are such extensions obstructed, string symmetries and the existence of a well-defined effective action require a precise choice of the (generalised) connection. The action takes a universal form given by a generalised Lichnerowitz--Bismut theorem. As examples of this construction we discuss the corrections linear in $α'$ in heterotic strings and the absence of such corrections for type II theories.

Maximally Supersymmetric AdS4 Vacua in N=4 Supergravity

We study AdS backgrounds of N=4 supergravity in four space-time dimensions which preserve all sixteen supercharges. We show that the graviphotons have to form a subgroup of the gauge group that consists of an electric and a magnetic SO(3)_+ x SO(3)_-. Moreover, these N=4 AdS backgrounds are necessarily isolated points in field space which have no moduli.

On Moduli Spaces in $\bf{AdS_4}$ Supergravity

We study the structure of the supersymmetric moduli spaces of ${\cal N}=1$ and ${\cal N}=2$ supergravity theories in $AdS_4$ backgrounds. In the ${\cal N}=1$ case, the moduli space cannot be a complex submanifold of the Kähler field space, but is instead real with respect to the inherited complex structure. In ${\cal N}=2$ supergravity the same result holds for the vector multiplet moduli space, while the hypermultiplet moduli space is a Kähler submanifold of the quaternionic-Kähler field space. These findings are in agreement with AdS/CFT considerations.

The quantization problem in Scherk-Schwarz compactifications

We re-examine the quantization of structure constants, or equivalently the choice of lattice in the so-called flat group reductions, introduced originally by Scherk and Schwarz. Depending on this choice, the vacuum either breaks supersymmetry and lifts certain moduli, or preserves all supercharges and is identical to the one obtained from the torus reduction. Nonetheless the low-energy effective theory proposed originally by Scherk and Schwarz is a gauged supergravity that describes supersymmetry breaking and moduli lifting for all values of the structure constants. When the vacuum does not break supersymmetry, such a description turns out to be an artifact of the consistent truncation to left-invariant forms as illustrated for the example of ISO(2). We furthermore discuss the construction of flat groups in d dimensions and find that the Scherk--Schwarz algorithm is exhaustive. A classification of flat groups up to six dimensions and a discussion of all possible lattices is presented.

Enhanced supersymmetry from vanishing Euler number

We argue that compactifications on Calabi-Yau threefolds with vanishing Euler number yield effective four dimensional theories exhibiting (spontaneously broken) N=4 supersymmetry. To this end, we derive the low-energy effective action for general SU(2) structure manifolds in type IIA string theory and show its consistency with gauged N=4 supergravity. Focusing on the special case of Calabi-Yau manifolds with vanishing Euler number, we explain the absence of perturbative corrections at the two-derivative level. In addition, we conjecture that all non-perturbative corrections are governed and constrained by the couplings of N=4 massive gravitino multiplets.

Supersymmetric Vacua in N=2 Supergravity

We use the embedding tensor formalism to analyse maximally symmetric backgrounds of N=2 gauged supergravities which have the full N=2 supersymmetry. We state the condition for N=2 vacua and discuss some of their general properties. We show that if the gauged isometries leave the SU(2) R-symmetry invariant, then the N=2 vacuum must be Minkowski. This implies that there are no AdS backgrounds with eight unbroken supercharges in the effective N=2 supergravity of six-dimensional SU(3) x SU(3) structure compactifications of type II string theory and M-theory. Combined with previous results on N=1 vacua, we show that there exist N=2 supergravities with a given set of gauged Abelian isometries that have both N=2 and N=1 vacua. We also argue that an analogue of our analysis holds in five and six spacetime dimensions.

Generalized N=1 and N=2 structures in M-theory and type II orientifolds

We consider M-theory and type IIA reductions to four dimensions with N=2 and N=1 supersymmetry and discuss their interconnection. Our work is based on the framework of Exceptional Generalized Geometry (EGG), which extends the tangent bundle to include all symmetries in M-theory and type II string theory, covariantizing the local U-duality group E7. We describe general N=1 and N=2 reductions in terms of SU(7) and SU(6) structures on this bundle and thereby derive the effective four-dimensional N=1 and N=2 couplings, in particular we compute the Kahler and hyper-Kahler potentials as well as the triplet of Killing prepotentials (or the superpotential in the N=1 case). These structures and couplings can be described in terms of forms on an eight-dimensional tangent space where SL(8) contained in E7 acts, which might indicate a description in terms of an eight-dimensional internal space, similar to F-theory. We finally discuss an orbifold action in M-theory and its reduction to O6 orientifolds, and show how the projection on the N=2 structures selects the N=1 ones. We briefly comment on new orientifold projections, U-dual to the standard ones.

Black Holes and Fourfolds

We establish the relation between the structure governing supersymmetric and non-supersymmetric four- and five-dimensional black holes and multicenter solutions and Calabi-Yau flux compactifications of M-theory and type IIB string theory. We find that the known BPS and almost-BPS multicenter black hole solutions can be interpreted as GKP compactifications with (2,1) and (0,3) imaginary self-dual flux. We also show that the most general GKP compactification leads to new classes of BPS and non-BPS multicenter solutions. We explore how these solutions fit into N=2 truncations, and elucidate how supersymmetry becomes camouflaged. As a necessary tool in our exploration we show how the fields in the largest N=2 truncation fit inside the six-torus compactification of eleven-dimensional supergravity.

Camouflaged Supersymmetry

We establish a relation between certain classes of flux compactifications and certain families of black hole microstate solutions. This connection reveals a rather unexpected result: there exist supersymmetric solutions of N=8 supergravity that live inside many N=2 truncations, but are not supersymmetric inside any of them. If this phenomenon is generic, it indicates the possible existence of much larger families of supersymmetric black rings and black hole microstates than previously thought.
