ChemRL-GEM: Geometry Enhanced Molecular Representation Learning for Property Prediction

Effective molecular representation learning is of great importance to facilitate molecular property prediction, which is a fundamental task for the drug and material industry. Recent advances in graph neural networks (GNNs) have shown great promise in applying GNNs for molecular representation learning. Moreover, a few recent studies have also demonstrated successful applications of self-supervised learning methods to pre-train the GNNs to overcome the problem of insufficient labeled molecules. However, existing GNNs and pre-training strategies usually treat molecules as topological graph data without fully utilizing the molecular geometry information. Whereas, the three-dimensional (3D) spatial structure of a molecule, a.k.a molecular geometry, is one of the most critical factors for determining molecular physical, chemical, and biological properties. To this end, we propose a novel Geometry Enhanced Molecular representation learning method (GEM) for Chemical Representation Learning (ChemRL). At first, we design a geometry-based GNN architecture that simultaneously models atoms, bonds, and bond angles in a molecule. To be specific, we devised double graphs for a molecule: The first one encodes the atom-bond relations; The second one encodes bond-angle relations. Moreover, on top of the devised GNN architecture, we propose several novel geometry-level self-supervised learning strategies to learn spatial knowledge by utilizing the local and global molecular 3D structures. We compare ChemRL-GEM with various state-of-the-art (SOTA) baselines on different molecular benchmarks and exhibit that ChemRL-GEM can significantly outperform all baselines in both regression and classification tasks. For example, the experimental results show an overall improvement of 8.8% on average compared to SOTA baselines on the regression tasks, demonstrating the superiority of the proposed method.

Understanding the Impact of the COVID-19 Pandemic on Transportation-related Behaviors with Human Mobility Data

The constrained outbreak of COVID-19 in Mainland China has recently been regarded as a successful example of fighting this highly contagious virus. Both the short period (in about three months) of transmission and the sub-exponential increase of confirmed cases in Mainland China have proved that the Chinese authorities took effective epidemic prevention measures, such as case isolation, travel restrictions, closing recreational venues, and banning public gatherings. These measures can, of course, effectively control the spread of the COVID-19 pandemic. Meanwhile, they may dramatically change the human mobility patterns, such as the daily transportation-related behaviors of the public. To better understand the impact of COVID-19 on transportation-related behaviors and to provide more targeted anti-epidemic measures, we use the huge amount of human mobility data collected from Baidu Maps, a widely-used Web mapping service in China, to look into the detail reaction of the people there during the pandemic. To be specific, we conduct data-driven analysis on transportation-related behaviors during the pandemic from the perspectives of 1) means of transportation, 2) type of visited venues, 3) check-in time of venues, 4) preference on "origin-destination" distance, and 5) "origin-transportation-destination" patterns. For each topic, we also give our specific insights and policy-making suggestions. Given that the COVID-19 pandemic is still spreading in more than 200 countries and territories worldwide, infecting millions of people, the insights and suggestions provided here may help fight COVID-19.

Semantic Similarity Computing Model Based on Multi Model Fine-Grained Nonlinear Fusion

Natural language processing (NLP) task has achieved excellent performance in many fields, including semantic understanding, automatic summarization, image recognition and so on. However, most of the neural network models for NLP extract the text in a fine-grained way, which is not conducive to grasp the meaning of the text from a global perspective. To alleviate the problem, the combination of the traditional statistical method and deep learning model as well as a novel model based on multi model nonlinear fusion are proposed in this paper. The model uses the Jaccard coefficient based on part of speech, Term Frequency-Inverse Document Frequency (TF-IDF) and word2vec-CNN algorithm to measure the similarity of sentences respectively. According to the calculation accuracy of each model, the normalized weight coefficient is obtained and the calculation results are compared. The weighted vector is input into the fully connected neural network to give the final classification results. As a result, the statistical sentence similarity evaluation algorithm reduces the granularity of feature extraction, so it can grasp the sentence features globally. Experimental results show that the matching of sentence similarity calculation method based on multi model nonlinear fusion is 84%, and the F1 value of the model is 75%.

A Gradient Mapping Guided Explainable Deep Neural Network for Extracapsular Extension Identification in 3D Head and Neck Cancer Computed Tomography Images

Diagnosis and treatment management for head and neck squamous cell carcinoma (HNSCC) is guided by routine diagnostic head and neck computed tomography (CT) scans to identify tumor and lymph node features. Extracapsular extension (ECE) is a strong predictor of patients' survival outcomes with HNSCC. It is essential to detect the occurrence of ECE as it changes staging and management for the patients. Current clinical ECE detection relies on visual identification and pathologic confirmation conducted by radiologists. Machine learning (ML)-based ECE diagnosis has shown high potential in the recent years. However, manual annotation of lymph node region is a required data preprocessing step in most of the current ML-based ECE diagnosis studies. In addition, this manual annotation process is time-consuming, labor-intensive, and error-prone. Therefore, in this paper, we propose a Gradient Mapping Guided Explainable Network (GMGENet) framework to perform ECE identification automatically without requiring annotated lymph node region information. The gradient-weighted class activation mapping (Grad-CAM) technique is proposed to guide the deep learning algorithm to focus on the regions that are highly related to ECE. Informative volumes of interest (VOIs) are extracted without labeled lymph node region information. In evaluation, the proposed method is well-trained and tested using cross validation, achieving test accuracy and AUC of 90.2% and 91.1%, respectively. The presence or absence of ECE has been analyzed and correlated with gold standard histopathological findings.

Rice Diseases Detection and Classification Using Attention Based Neural Network and Bayesian Optimization

In this research, an attention-based depthwise separable neural network with Bayesian optimization (ADSNN-BO) is proposed to detect and classify rice disease from rice leaf images. Rice diseases frequently result in 20 to 40 \% corp production loss in yield and is highly related to the global economy. Rapid disease identification is critical to plan treatment promptly and reduce the corp losses. Rice disease diagnosis is still mainly performed manually. To achieve AI assisted rapid and accurate disease detection, we proposed the ADSNN-BO model based on MobileNet structure and augmented attention mechanism. Moreover, Bayesian optimization method is applied to tune hyper-parameters of the model. Cross-validated classification experiments are conducted based on a public rice disease dataset with four categories in total. The experimental results demonstrate that our mobile compatible ADSNN-BO model achieves a test accuracy of 94.65\%, which outperforms all of the state-of-the-art models tested. To check the interpretability of our proposed model, feature analysis including activation map and filters visualization approach are also conducted. Results show that our proposed attention-based mechanism can more effectively guide the ADSNN-BO model to learn informative features. The outcome of this research will promote the implementation of artificial intelligence for fast plant disease diagnosis and control in the agricultural field.

ERNIE-ViLG: Unified Generative Pre-training for Bidirectional Vision-Language Generation

Conventional methods for the image-text generation tasks mainly tackle the naturally bidirectional generation tasks separately, focusing on designing task-specific frameworks to improve the quality and fidelity of the generated samples. Recently, Vision-Language Pre-training models have greatly improved the performance of the image-to-text generation tasks, but large-scale pre-training models for text-to-image synthesis task are still under-developed. In this paper, we propose ERNIE-ViLG, a unified generative pre-training framework for bidirectional image-text generation with transformer model. Based on the image quantization models, we formulate both image generation and text generation as autoregressive generative tasks conditioned on the text/image input. The bidirectional image-text generative modeling eases the semantic alignments across vision and language. For the text-to-image generation process, we further propose an end-to-end training method to jointly learn the visual sequence generator and the image reconstructor. To explore the landscape of large-scale pre-training for bidirectional text-image generation, we train a 10-billion parameter ERNIE-ViLG model on a large-scale dataset of 145 million (Chinese) image-text pairs which achieves state-of-the-art performance for both text-to-image and image-to-text tasks, obtaining an FID of 7.9 on MS-COCO for text-to-image synthesis and best results on COCO-CN and AIC-ICC for image captioning.

Equilibrated Zeroth-Order Unrolled Deep Networks for Accelerated MRI

Recently, model-driven deep learning unrolls a certain iterative algorithm of a regularization model into a cascade network by replacing the first-order information (i.e., (sub)gradient or proximal operator) of the regularizer with a network module, which appears more explainable and predictable compared to common data-driven networks. Conversely, in theory, there is not necessarily such a functional regularizer whose first-order information matches the replaced network module, which means the network output may not be covered by the original regularization model. Moreover, up to now, there is also no theory to guarantee the global convergence and robustness (regularity) of unrolled networks under realistic assumptions. To bridge this gap, this paper propose to present a safeguarded methodology on network unrolling. Specifically, focusing on accelerated MRI, we unroll a zeroth-order algorithm, of which the network module represents the regularizer itself, so that the network output can be still covered by the regularization model. Furthermore, inspired by the ideal of deep equilibrium models, before backpropagating, we carry out the unrolled iterative network to converge to a fixed point to ensure the convergence. In case the measurement data contains noise, we prove that the proposed network is robust against noisy interference. Finally, numerical experiments show that the proposed network consistently outperforms the state-of-the-art MRI reconstruction methods including traditional regularization methods and other deep learning methods.

TOD-DA: Towards Boosting the Robustness of Task-oriented Dialogue Modeling on Spoken Conversations

Task-oriented dialogue systems have been plagued by the difficulties of obtaining large-scale and high-quality annotated conversations. Furthermore, most of the publicly available datasets only include written conversations, which are insufficient to reflect actual human behaviors in practical spoken dialogue systems. In this paper, we propose Task-oriented Dialogue Data Augmentation (TOD-DA), a novel model-agnostic data augmentation paradigm to boost the robustness of task-oriented dialogue modeling on spoken conversations. The TOD-DA consists of two modules: 1) Dialogue Enrichment to expand training data on task-oriented conversations for easing data sparsity and 2) Spoken Conversation Simulator to imitate oral style expressions and speech recognition errors in diverse granularities for bridging the gap between written and spoken conversations. With such designs, our approach ranked first in both tasks of DSTC10 Track2, a benchmark for task-oriented dialogue modeling on spoken conversations, demonstrating the superiority and effectiveness of our proposed TOD-DA.

ERNIE 3.0 Titan: Exploring Larger-scale Knowledge Enhanced Pre-training for Language Understanding and Generation

Pre-trained language models have achieved state-of-the-art results in various Natural Language Processing (NLP) tasks. GPT-3 has shown that scaling up pre-trained language models can further exploit their enormous potential. A unified framework named ERNIE 3.0 was recently proposed for pre-training large-scale knowledge enhanced models and trained a model with 10 billion parameters. ERNIE 3.0 outperformed the state-of-the-art models on various NLP tasks. In order to explore the performance of scaling up ERNIE 3.0, we train a hundred-billion-parameter model called ERNIE 3.0 Titan with up to 260 billion parameters on the PaddlePaddle platform. Furthermore, we design a self-supervised adversarial loss and a controllable language modeling loss to make ERNIE 3.0 Titan generate credible and controllable texts. To reduce the computation overhead and carbon emission, we propose an online distillation framework for ERNIE 3.0 Titan, where the teacher model will teach students and train itself simultaneously. ERNIE 3.0 Titan is the largest Chinese dense pre-trained model so far. Empirical results show that the ERNIE 3.0 Titan outperforms the state-of-the-art models on 68 NLP datasets.

Docking-based Virtual Screening with Multi-Task Learning

Machine learning shows great potential in virtual screening for drug discovery. Current efforts on accelerating docking-based virtual screening do not consider using existing data of other previously developed targets. To make use of the knowledge of the other targets and take advantage of the existing data, in this work, we apply multi-task learning to the problem of docking-based virtual screening. With two large docking datasets, the results of extensive experiments show that multi-task learning can achieve better performances on docking score prediction. By learning knowledge across multiple targets, the model trained by multi-task learning shows a better ability to adapt to a new target. Additional empirical study shows that other problems in drug discovery, such as the experimental drug-target affinity prediction, may also benefit from multi-task learning. Our results demonstrate that multi-task learning is a promising machine learning approach for docking-based virtual screening and accelerating the process of drug discovery.

End-to-end Adaptive Distributed Training on PaddlePaddle

Distributed training has become a pervasive and effective approach for training a large neural network (NN) model with processing massive data. However, it is very challenging to satisfy requirements from various NN models, diverse computing resources, and their dynamic changes during a training job. In this study, we design our distributed training framework in a systematic end-to-end view to provide the built-in adaptive ability for different scenarios, especially for industrial applications and production environments, by fully considering resource allocation, model partition, task placement, and distributed execution. Based on the unified distributed graph and the unified cluster object, our adaptive framework is equipped with a global cost model and a global planner, which can enable arbitrary parallelism, resource-aware placement, multi-mode execution, fault-tolerant, and elastic distributed training. The experiments demonstrate that our framework can satisfy various requirements from the diversity of applications and the heterogeneity of resources with highly competitive performance. The ERNIE language model with 260 billion parameters is efficiently trained on thousands of AI processors with 91.7% weak scalability. The throughput of the model from the recommender system by employing the heterogeneous pipeline asynchronous execution can be increased up to 2.1 times and 3.3 times that of the GPU-only and CPU-only training respectively. Moreover, the fault-tolerant and elastic distributed training have been successfully applied to the online industrial applications, which give a reduction of 34.49% in the number of failed long-term training jobs and an increase of 33.91% for the global scheduling efficiency in the production environment.

Design and Characterization of Self Lubricating Refractory High Entropy Alloy Based Multilayered Films

Refractory high entropy alloys (RHEA) have been proven to have excellent mechanical properties with a potential use as protective thin films. However, the combination of high hardness with low friction and wear is a major challenge in the design of self lubricating RHEA films. In this study, we show that designing of NbMoWTa/Ag multilayered films give a remarkable reduction in friction and at same time maintain high hardness. Interestingly, it's found that the bcc superlattice dominates in both layers and the interfaces are highly coherent when the individual layer thickness h is reduced below 10 nm. The film properties are then strongly dependent on h ranging from 100 to 2.5 nm, and the most promising properties are obtained when the interface structure transforms from incoherent to coherent ones. Specially, the multilayer with h = 2.5 nm exhibits superior tribological performance over monolithic NbMoWTa, due to the significant coherent strengthening along with the self-lubricating ability in the multilayer. This tailored phase transition and coherent structure between matrix and lubrication phases can also provide an optimal wear rate-coefficient of friction (COF) combination, which is higher than most of the Ag containing self lubricating films. The current work might open a new route towards the development of innovative self lubricating RHEA films with excellent tribological properties in general.

Highly accelerated MR parametric mapping by undersampling the k-space and reducing the contrast number simultaneously with deep learning

Purpose: To propose a novel deep learning-based method called RG-Net (reconstruction and generation network) for highly accelerated MR parametric mapping by undersampling k-space and reducing the acquired contrast number simultaneously. Methods: The proposed framework consists of a reconstruction module and a generative module. The reconstruction module reconstructs MR images from the acquired few undersampled k-space data with the help of a data prior. The generative module then synthesizes the remaining multi-contrast images from the reconstructed images, where the exponential model is implicitly incorporated into the image generation through the supervision of fully sampled labels. The RG-Net was evaluated on the T1\r{ho} mapping data of knee and brain at different acceleration rates. Regional T1\r{ho} analysis for cartilage and the brain was performed to access the performance of RG-Net. Results: RG-Net yields a high-quality T1\r{ho} map at a high acceleration rate of 17. Compared with the competing methods that only undersample k-space, our framework achieves better performance in T1\r{ho} value analysis. Our method also improves quality of T1\r{ho} maps on patient with glioma. Conclusion: The proposed RG-Net that adopted a new strategy by undersampling k-space and reducing the contrast number simultaneously for fast MR parametric mapping, can achieve a high acceleration rate while maintaining good reconstruction quality. The generative module of our framework can also be used as an insert module in other fast MR parametric mapping methods. SgSum: Transforming Multi-document Summarization into Sub-graph Selection

Most of existing extractive multi-document summarization (MDS) methods score each sentence individually and extract salient sentences one by one to compose a summary, which have two main drawbacks: (1) neglecting both the intra and cross-document relations between sentences; (2) neglecting the coherence and conciseness of the whole summary. In this paper, we propose a novel MDS framework (SgSum) to formulate the MDS task as a sub-graph selection problem, in which source documents are regarded as a relation graph of sentences (e.g., similarity graph or discourse graph) and the candidate summaries are its sub-graphs. Instead of selecting salient sentences, SgSum selects a salient sub-graph from the relation graph as the summary. Comparing with traditional methods, our method has two main advantages: (1) the relations between sentences are captured by modeling both the graph structure of the whole document set and the candidate sub-graphs; (2) directly outputs an integrate summary in the form of sub-graph which is more informative and coherent. Extensive experiments on MultiNews and DUC datasets show that our proposed method brings substantial improvements over several strong baselines. Human evaluation results also demonstrate that our model can produce significantly more coherent and informative summaries compared with traditional MDS methods. Moreover, the proposed architecture has strong transfer ability from single to multi-document input, which can reduce the resource bottleneck in MDS tasks. Self-Supervised Learning for MRI Reconstruction with a Parallel Network Training Framework

Image reconstruction from undersampled k-space data plays an important role in accelerating the acquisition of MR data, and a lot of deep learning-based methods have been exploited recently. Despite the achieved inspiring results, the optimization of these methods commonly relies on the fully-sampled reference data, which are time-consuming and difficult to collect. To address this issue, we propose a novel self-supervised learning method. Specifically, during model optimization, two subsets are constructed by randomly selecting part of k-space data from the undersampled data and then fed into two parallel reconstruction networks to perform information recovery. Two reconstruction losses are defined on all the scanned data points to enhance the network's capability of recovering the frequency information. Meanwhile, to constrain the learned unscanned data points of the network, a difference loss is designed to enforce consistency between the two parallel networks. In this way, the reconstruction model can be properly trained with only the undersampled data. During the model evaluation, the undersampled data are treated as the inputs and either of the two trained networks is expected to reconstruct the high-quality results. The proposed method is flexible and can be employed in any existing deep learning-based method. The effectiveness of the method is evaluated on an open brain MRI dataset. Experimental results demonstrate that the proposed self-supervised method can achieve competitive reconstruction performance compared to the corresponding supervised learning method at high acceleration rates (4 and 8). The code is publicly available at \url{https://github.com/chenhu96/Self-Supervised-MRI-Reconstruction}.

DuRecDial 2.0: A Bilingual Parallel Corpus for Conversational Recommendation

In this paper, we provide a bilingual parallel human-to-human recommendation dialog dataset (DuRecDial 2.0) to enable researchers to explore a challenging task of multilingual and cross-lingual conversational recommendation. The difference between DuRecDial 2.0 and existing conversational recommendation datasets is that the data item (Profile, Goal, Knowledge, Context, Response) in DuRecDial 2.0 is annotated in two languages, both English and Chinese, while other datasets are built with the setting of a single language. We collect 8.2k dialogs aligned across English and Chinese languages (16.5k dialogs and 255k utterances in total) that are annotated by crowdsourced workers with strict quality control procedure. We then build monolingual, multilingual, and cross-lingual conversational recommendation baselines on DuRecDial 2.0. Experiment results show that the use of additional English data can bring performance improvement for Chinese conversational recommendation, indicating the benefits of DuRecDial 2.0. Finally, this dataset provides a challenging testbed for future studies of monolingual, multilingual, and cross-lingual conversational recommendation.

ERNIE-M: Enhanced Multilingual Representation by Aligning Cross-lingual Semantics with Monolingual Corpora

Recent studies have demonstrated that pre-trained cross-lingual models achieve impressive performance in downstream cross-lingual tasks. This improvement benefits from learning a large amount of monolingual and parallel corpora. Although it is generally acknowledged that parallel corpora are critical for improving the model performance, existing methods are often constrained by the size of parallel corpora, especially for low-resource languages. In this paper, we propose ERNIE-M, a new training method that encourages the model to align the representation of multiple languages with monolingual corpora, to overcome the constraint that the parallel corpus size places on the model performance. Our key insight is to integrate back-translation into the pre-training process. We generate pseudo-parallel sentence pairs on a monolingual corpus to enable the learning of semantic alignments between different languages, thereby enhancing the semantic modeling of cross-lingual models. Experimental results show that ERNIE-M outperforms existing cross-lingual models and delivers new state-of-the-art results in various cross-lingual downstream tasks.

Mixup Decoding for Diverse Machine Translation

Diverse machine translation aims at generating various target language translations for a given source language sentence. Leveraging the linear relationship in the sentence latent space introduced by the mixup training, we propose a novel method, MixDiversity, to generate different translations for the input sentence by linearly interpolating it with different sentence pairs sampled from the training corpus when decoding. To further improve the faithfulness and diversity of the translations, we propose two simple but effective approaches to select diverse sentence pairs in the training corpus and adjust the interpolation weight for each pair correspondingly. Moreover, by controlling the interpolation weight, our method can achieve the trade-off between faithfulness and diversity without any additional training, which is required in most of the previous methods. Experiments on WMT'16 en-ro, WMT'14 en-de, and WMT'17 zh-en are conducted to show that our method substantially outperforms all previous diverse machine translation methods.
