Deep Learning Models in Detection of Dietary Supplement Adverse Event Signals from Twitter

Objective: The objective of this study is to develop a deep learning pipeline to detect signals on dietary supplement-related adverse events (DS AEs) from Twitter. Material and Methods: We obtained 247,807 tweets ranging from 2012 to 2018 that mentioned both DS and AE. We annotated biomedical entities and relations on 2,000 randomly selected tweets. For the concept extraction task, we compared the performance of traditional word embeddings with SVM, CRF and LSTM-CRF classifiers to BERT models. For the relation extraction task, we compared GloVe vectors with CNN classifiers to BERT models. We chose the best performing models in each task to assemble an end-to-end deep learning pipeline to detect DS AE signals and compared the results to the known DS AEs from a DS knowledge base (i.e., iDISK). Results: In both tasks, the BERT-based models outperformed traditional word embeddings. The best performing concept extraction model is the BioBERT model that can identify supplement, symptom, and body organ entities with F1-scores of 0.8646, 0.8497, and 0.7104, respectively. The best performing relation extraction model is the BERT model that can identify purpose and AE relations with F1-scores of 0.8335 and 0.7538, respectively. The end-to-end pipeline was able to extract DS indication and DS AEs with an F1-score of 0.7459 and 0,7414, respectively. Comparing to the iDISK, we could find both known and novel DS-AEs. Conclusion: We have demonstrated the feasibility of detecting DS AE signals from Twitter with a BioBERT-based deep learning pipeline.

Deep Subdomain Adaptation Network for Image Classification

For a target task where labeled data is unavailable, domain adaptation can transfer a learner from a different source domain. Previous deep domain adaptation methods mainly learn a global domain shift, i.e., align the global source and target distributions without considering the relationships between two subdomains within the same category of different domains, leading to unsatisfying transfer learning performance without capturing the fine-grained information. Recently, more and more researchers pay attention to Subdomain Adaptation which focuses on accurately aligning the distributions of the relevant subdomains. However, most of them are adversarial methods which contain several loss functions and converge slowly. Based on this, we present Deep Subdomain Adaptation Network (DSAN) which learns a transfer network by aligning the relevant subdomain distributions of domain-specific layer activations across different domains based on a local maximum mean discrepancy (LMMD). Our DSAN is very simple but effective which does not need adversarial training and converges fast. The adaptation can be achieved easily with most feed-forward network models by extending them with LMMD loss, which can be trained efficiently via back-propagation. Experiments demonstrate that DSAN can achieve remarkable results on both object recognition tasks and digit classification tasks. Our code will be available at: https://github.com/easezyc/deep-transfer-learning

A Conversational Agent System for Dietary Supplements Use

Dietary supplements (DS) have been widely used by consumers, but the information around the efficacy and safety of DS is disparate or incomplete, thus creating barriers for consumers to find information effectively. Conversational agent (CA) systems have been applied to the healthcare domain, but there is no such a system to answer consumers regarding DS use, although widespread use of DS. In this study, we develop the first CA system for DS use

Impact of pandemic fatigue on the spread of COVID-19: a mathematical modelling study

In late-2020, many countries around the world faced another surge in number of confirmed cases of COVID-19, including United Kingdom, Canada, Brazil, United States, etc., which resulted in a large nationwide and even worldwide wave. While there have been indications that precaution fatigue could be a key factor, no scientific evidence has been provided so far. We used a stochastic metapopulation model with a hierarchical structure and fitted the model to the positive cases in the US from the start of outbreak to the end of 2020. We incorporated non-pharmaceutical interventions (NPIs) into this model by assuming that the precaution strength grows with positive cases and studied two types of pandemic fatigue. We found that people in most states and in the whole US respond to the outbreak in a sublinear manner (with exponent k=0.5), while only three states (Massachusetts, New York and New Jersey) have linear reaction (k=1). Case fatigue (decline in people's vigilance to positive cases) is responsible for 58% of cases, while precaution fatigue (decay of maximal fraction of vigilant group) accounts for 26% cases. If there were no pandemic fatigue (no case fatigue and no precaution fatigue), total positive cases would have reduced by 68% on average. Our study shows that pandemic fatigue is the major cause of the worsening situation of COVID-19 in United States. Reduced vigilance is responsible for most positive cases, and higher mortality rate tends to push local people to react to the outbreak faster and maintain vigilant for longer time.

When Text Simplification Is Not Enough: Could a Graph-Based Visualization Facilitate Consumers' Comprehension of Dietary Supplement Information?

Dietary supplements are widely used but not always safe. With the rapid development of the Internet, consumers usually seek health information including dietary supplement information online. To help consumers access quality online dietary supplement information, we have identified trustworthy dietary supplement information sources and built an evidence-based knowledge base of dietary supplement information-the integrated DIetary Supplement Knowledge base (iDISK) that integrates and standardizes dietary supplement related information across these different sources. However, as information in iDISK was collected from scientific sources, the complex medical jargon is a barrier for consumers' comprehension. To assess how different approaches to simplify and represent dietary supplement information from iDISK will affect lay consumers' comprehension, using a crowdsourcing platform, we recruited participants to read dietary supplement information in four different representations from iDISK: original text, syntactic and lexical text simplification, manual text simplification, and a graph-based visualization. We then assessed how the different simplification and representation strategies affected consumers' comprehension of dietary supplement information in terms of accuracy and response time to a set of comprehension questions. With responses from 690 qualified participants, our experiments confirmed that the manual approach had the best performance for both accuracy and response time to the comprehension questions, while the graph-based approach ranked the second outperforming other representations. In some cases, the graph-based representation outperformed the manual approach in terms of response time. A hybrid approach that combines text and graph-based representations might be needed to accommodate consumers' different information needs and information seeking behavior.

REST: Relational Event-driven Stock Trend Forecasting

Stock trend forecasting, aiming at predicting the stock future trends, is crucial for investors to seek maximized profits from the stock market. Many event-driven methods utilized the events extracted from news, social media, and discussion board to forecast the stock trend in recent years. However, existing event-driven methods have two main shortcomings: 1) overlooking the influence of event information differentiated by the stock-dependent properties; 2) neglecting the effect of event information from other related stocks. In this paper, we propose a relational event-driven stock trend forecasting (REST) framework, which can address the shortcoming of existing methods. To remedy the first shortcoming, we propose to model the stock context and learn the effect of event information on the stocks under different contexts. To address the second shortcoming, we construct a stock graph and design a new propagation layer to propagate the effect of event information from related stocks. The experimental studies on the real-world data demonstrate the efficiency of our REST framework. The results of investment simulation show that our framework can achieve a higher return of investment than baselines.

Applications of artificial intelligence in drug development using real-world data

The US Food and Drug Administration (FDA) has been actively promoting the use of real-world data (RWD) in drug development. RWD can generate important real-world evidence reflecting the real-world clinical environment where the treatments are used. Meanwhile, artificial intelligence (AI), especially machine- and deep-learning (ML/DL) methods, have been increasingly used across many stages of the drug development process. Advancements in AI have also provided new strategies to analyze large, multidimensional RWD. Thus, we conducted a rapid review of articles from the past 20 years, to provide an overview of the drug development studies that use both AI and RWD. We found that the most popular applications were adverse event detection, trial recruitment, and drug repurposing. Here, we also discuss current research gaps and future opportunities.

Universal Trading for Order Execution with Oracle Policy Distillation

As a fundamental problem in algorithmic trading, order execution aims at fulfilling a specific trading order, either liquidation or acquirement, for a given instrument. Towards effective execution strategy, recent years have witnessed the shift from the analytical view with model-based market assumptions to model-free perspective, i.e., reinforcement learning, due to its nature of sequential decision optimization. However, the noisy and yet imperfect market information that can be leveraged by the policy has made it quite challenging to build up sample efficient reinforcement learning methods to achieve effective order execution. In this paper, we propose a novel universal trading policy optimization framework to bridge the gap between the noisy yet imperfect market states and the optimal action sequences for order execution. Particularly, this framework leverages a policy distillation method that can better guide the learning of the common policy towards practically optimal execution by an oracle teacher with perfect information to approximate the optimal trading strategy. The extensive experiments have shown significant improvements of our method over various strong baselines, with reasonable trading actions.

Learning to Reweight with Deep Interactions

Recently, the concept of teaching has been introduced into machine learning, in which a teacher model is used to guide the training of a student model (which will be used in real tasks) through data selection, loss function design, etc. Learning to reweight, which is a specific kind of teaching that reweights training data using a teacher model, receives much attention due to its simplicity and effectiveness. In existing learning to reweight works, the teacher model only utilizes shallow/surface information such as training iteration number and loss/accuracy of the student model from training/validation sets, but ignores the internal states of the student model, which limits the potential of learning to reweight. In this work, we propose an improved data reweighting algorithm, in which the student model provides its internal states to the teacher model, and the teacher model returns adaptive weights of training samples to enhance the training of the student model. The teacher model is jointly trained with the student model using meta gradients propagated from a validation set. Experiments on image classification with clean/noisy labels and neural machine translation empirically demonstrate that our algorithm makes significant improvement over previous methods.

Cooperative Policy Learning with Pre-trained Heterogeneous Observation Representations

Multi-agent reinforcement learning (MARL) has been increasingly explored to learn the cooperative policy towards maximizing a certain global reward. Many existing studies take advantage of graph neural networks (GNN) in MARL to propagate critical collaborative information over the interaction graph, built upon inter-connected agents. Nevertheless, the vanilla GNN approach yields substantial defects in dealing with complex real-world scenarios since the generic message passing mechanism is ineffective between heterogeneous vertices and, moreover, simple message aggregation functions are incapable of accurately modeling the combinational interactions from multiple neighbors. While adopting complex GNN models with more informative message passing and aggregation mechanisms can obviously benefit heterogeneous vertex representations and cooperative policy learning, it could, on the other hand, increase the training difficulty of MARL and demand more intense and direct reward signals compared to the original global reward. To address these challenges, we propose a new cooperative learning framework with pre-trained heterogeneous observation representations. Particularly, we employ an encoder-decoder based graph attention to learn the intricate interactions and heterogeneous representations that can be more easily leveraged by MARL. Moreover, we design a pre-training with local actor-critic algorithm to ease the difficulty in cooperative policy learning. Extensive experiments over real-world scenarios demonstrate that our new approach can significantly outperform existing MARL baselines as well as operational research solutions that are widely-used in industry.

ADD: Augmented Disentanglement Distillation Framework for Improving Stock Trend Forecasting

Stock trend forecasting has become a popular research direction that attracts widespread attention in the financial field. Though deep learning methods have achieved promising results, there are still many limitations, for example, how to extract clean features from the raw stock data. In this paper, we introduce an \emph{Augmented Disentanglement Distillation (ADD)} approach to remove interferential features from the noised raw data. Specifically, we present 1) a disentanglement structure to separate excess and market information from the stock data to avoid the two factors disturbing each other's own prediction. Besides, by applying 2) a dynamic self-distillation method over the disentanglement framework, other implicit interference factors can also be removed. Further, thanks to the decoder module in our framework, 3) a novel strategy is proposed to augment the training samples based on the different excess and market features to improve performance. We conduct experiments on the Chinese stock market data. Results show that our method significantly improves the stock trend forecasting performances, as well as the actual investment income through backtesting, which strongly demonstrates the effectiveness of our approach.

COSEA: Convolutional Code Search with Layer-wise Attention

Semantic code search, which aims to retrieve code snippets relevant to a given natural language query, has attracted many research efforts with the purpose of accelerating software development. The huge amount of online publicly available code repositories has prompted the employment of deep learning techniques to build state-of-the-art code search models. Particularly, they leverage deep neural networks to embed codes and queries into a unified semantic vector space and then use the similarity between code's and query's vectors to approximate the semantic correlation between code and the query. However, most existing studies overlook the code's intrinsic structural logic, which indeed contains a wealth of semantic information, and fails to capture intrinsic features of codes. In this paper, we propose a new deep learning architecture, COSEA, which leverages convolutional neural networks with layer-wise attention to capture the valuable code's intrinsic structural logic. To further increase the learning efficiency of COSEA, we propose a variant of contrastive loss for training the code search model, where the ground-truth code should be distinguished from the most similar negative sample. We have implemented a prototype of COSEA. Extensive experiments over existing public datasets of Python and SQL have demonstrated that COSEA can achieve significant improvements over state-of-the-art methods on code search tasks.

MESA: Boost Ensemble Imbalanced Learning with MEta-SAmpler

Imbalanced learning (IL), i.e., learning unbiased models from class-imbalanced data, is a challenging problem. Typical IL methods including resampling and reweighting were designed based on some heuristic assumptions. They often suffer from unstable performance, poor applicability, and high computational cost in complex tasks where their assumptions do not hold. In this paper, we introduce a novel ensemble IL framework named MESA. It adaptively resamples the training set in iterations to get multiple classifiers and forms a cascade ensemble model. MESA directly learns the sampling strategy from data to optimize the final metric beyond following random heuristics. Moreover, unlike prevailing meta-learning-based IL solutions, we decouple the model-training and meta-training in MESA by independently train the meta-sampler over task-agnostic meta-data. This makes MESA generally applicable to most of the existing learning models and the meta-sampler can be efficiently applied to new tasks. Extensive experiments on both synthetic and real-world tasks demonstrate the effectiveness, robustness, and transferability of MESA. Our code is available at https://github.com/ZhiningLiu1998/mesa.

Self-paced Ensemble for Highly Imbalanced Massive Data Classification

Many real-world applications reveal difficulties in learning classifiers from imbalanced data. The rising big data era has been witnessing more classification tasks with large-scale but extremely imbalance and low-quality datasets. Most of existing learning methods suffer from poor performance or low computation efficiency under such a scenario. To tackle this problem, we conduct deep investigations into the nature of class imbalance, which reveals that not only the disproportion between classes, but also other difficulties embedded in the nature of data, especially, noises and class overlapping, prevent us from learning effective classifiers. Taking those factors into consideration, we propose a novel framework for imbalance classification that aims to generate a strong ensemble by self-paced harmonizing data hardness via under-sampling. Extensive experiments have shown that this new framework, while being very computationally efficient, can lead to robust performance even under highly overlapping classes and extremely skewed distribution. Note that, our methods can be easily adapted to most of existing learning methods (e.g., C4.5, SVM, GBDT and Neural Network) to boost their performance on imbalanced data.

Federated Learning for Healthcare Informatics

With the rapid development of computer software and hardware technologies, more and more healthcare data are becoming readily available from clinical institutions, patients, insurance companies and pharmaceutical industries, among others. This access provides an unprecedented opportunity for data science technologies to derive data-driven insights and improve the quality of care delivery. Healthcare data, however, are usually fragmented and private making it difficult to generate robust results across populations. For example, different hospitals own the electronic health records (EHR) of different patient populations and these records are difficult to share across hospitals because of their sensitive nature. This creates a big barrier for developing effective analytical approaches that are generalizable, which need diverse, "big data". Federated learning, a mechanism of training a shared global model with a central server while keeping all the sensitive data in local institutions where the data belong, provides great promise to connect the fragmented healthcare data sources with privacy-preservation. The goal of this survey is to provide a review for federated learning technologies, particularly within the biomedical space. In particular, we summarize the general solutions to the statistical challenges, system challenges and privacy issues in federated learning, and point out the implications and potentials in healthcare.

Fully Parameterized Quantile Function for Distributional Reinforcement Learning

Distributional Reinforcement Learning (RL) differs from traditional RL in that, rather than the expectation of total returns, it estimates distributions and has achieved state-of-the-art performance on Atari Games. The key challenge in practical distributional RL algorithms lies in how to parameterize estimated distributions so as to better approximate the true continuous distribution. Existing distributional RL algorithms parameterize either the probability side or the return value side of the distribution function, leaving the other side uniformly fixed as in C51, QR-DQN or randomly sampled as in IQN. In this paper, we propose fully parameterized quantile function that parameterizes both the quantile fraction axis (i.e., the x-axis) and the value axis (i.e., y-axis) for distributional RL. Our algorithm contains a fraction proposal network that generates a discrete set of quantile fractions and a quantile value network that gives corresponding quantile values. The two networks are jointly trained to find the best approximation of the true distribution. Experiments on 55 Atari Games show that our algorithm significantly outperforms existing distributional RL algorithms and creates a new record for the Atari Learning Environment for non-distributed agents.

MC-BERT: Efficient Language Pre-Training via a Meta Controller

Pre-trained contextual representations (e.g., BERT) have become the foundation to achieve state-of-the-art results on many NLP tasks. However, large-scale pre-training is computationally expensive. ELECTRA, an early attempt to accelerate pre-training, trains a discriminative model that predicts whether each input token was replaced by a generator. Our studies reveal that ELECTRA's success is mainly due to its reduced complexity of the pre-training task: the binary classification (replaced token detection) is more efficient to learn than the generation task (masked language modeling). However, such a simplified task is less semantically informative. To achieve better efficiency and effectiveness, we propose a novel meta-learning framework, MC-BERT. The pre-training task is a multi-choice cloze test with a reject option, where a meta controller network provides training input and candidates. Results over GLUE natural language understanding benchmark demonstrate that our proposed method is both efficient and effective: it outperforms baselines on GLUE semantic tasks given the same computational budget.
