Diversity, Stability, Recursivity, and Rule Generation in Biological System: Intra-inter Dynamics Approach

Basic problems for the construction of a scenario for the Life are discussed. To study the problems in terms of dynamical systems theory, a scheme of intra-inter dynamics is presented. It consists of internal dynamics of a unit, interaction among the units, and the dynamics to change the dynamics itself, for example by replication (and death) of units according to their internal states. Applying the dynamics to cell differentiation, isologous diversification theory is proposed. According to it, orbital instability leads to diversified cell behaviors first. At the next stage, several cell types are formed, first triggered by clustering of oscillations, and then as attracting states of internal dynamics stabilized by the cell-to-cell interaction. At the third stage, the differentiation is determined as a recursive state by cell division. At the last stage, hierarchical differentiation proceeds, with the emergence of stochastic rule for the differentiation to sub-groups, where regulation of the probability for the differentiation provides the diversity and stability of cell society. Relevance of the theory to cell biology is discussed.

Emergence of Rules in Cell Society: Differentiation, Hierarchy, and Stability

A dynamic model for cell differentiation is studied, where cells with internal chemical reaction dynamics interact with each other and replicate. It leads to spontaneous differentiation of cells and determination, as is discussed in the isologous diversification. Following features of the differentiation are obtained: (1)Hierarchical differentiation from a ``stem'' cell to other cell types, with the emergence of the interaction-dependent rules for differentiation; (2)Global stability of an ensemble of cells consisting of several cell types, that is sustained by the emergent, autonomous control on the rate of differentiation; (3)Existence of several cell colonies with different cell-type distributions. The results provide a novel viewpoint on the origin of complex cell society, while relevance to some biological problems, especially to the hemopoietic system, is also discussed.

Coupled Map Modeling for Cloud Dynamics

A coupled map model for cloud dynamics is proposed, which consists of the successive operations of the physical processes; buoyancy, diffusion, viscosity, adiabatic expansion, fall of a droplet by gravity, descent flow dragged by the falling droplet, and advection. Through extensive simulations, the phases corresponding to stratus, cumulus, stratocumulus and cumulonimbus are found, with the change of the ground temperature and the moisture of the air. They are characterized by order parameters such as the cluster number, perimeter-to-area ratio of a cloud, and Kolmogorov-Sinai entropy.

Fractalization of Torus Revisited as a Strange Nonchaotic Attractor

Fractalization of torus and its transition to chaos in a quasi-periodically forced logistic map is re-investigated in relation with a strange nonchaotic attractor, with the aid of functional equation for the invariant curve. Existence of fractal torus in an interval in parameter space is confirmed by the length and the number of extrema of the torus attractor, as well as the Fourier mode analysis. Mechanisms of the onset of fractal torus and the transition to chaos are studied in connection with the intermittency.

Coupled Maps with Growth and Death: An Approach to Cell Differentiation

An extension of coupled maps is given which allows for the growth of the number of elements, and is inspired by the cell differentiation problem. The growth of elements is made possible first by clustering the phases, and then by differentiating roles. The former leads to the time sharing of resources, while the latter leads to the separation of roles for the growth. The mechanism of the differentiation of elements is studied. An extension to a model with several internal phase variables is given, which shows differentiation of internal states. The relevance of interacting dynamics with internal states (``intra-inter" dynamics) to biological problems is discussed with an emphasis on heterogeneity by clustering, macroscopic robustness by partial synchronization and recursivity with the selection of initial conditions and digitalization.

Isologous Diversification: A Theory of Cell Differentiation

Isologous diversification theory for cell differentiation is proposed, based on simulations of interacting cells with biochemical networks and cell division process following consumption of some chemicals. According to the simulations of the interaction-based dynamical systems model, the following scenario of the cell differentiation is proposed. (1) Up to some threshold number, divisions bring about almost identical cells with synchronized biochemical oscillations. (2)As the number is increased the oscillations lose the synchrony, leading to groups of cells with different phases of oscillations. (3)Amplitudes of oscillation and averaged chemical compositions start to differ by groups of cells. The differentiated behavior of states is transmitted to daughter cells. (4)Recursivity is formed so that the daughter cells keep the identical chemical character. This ``memory" is made possible through the transfer of initial conditions. (5) Successive differentiation proceeds. Mechanism of tumor cell formation, origin of stem cells, anomalous differentiation by transplantations, apoptosis and other features of cell differentiation process are also discussed, with some novel predictions. Heterogeneity Induced Order in Globally Coupled Chaotic Systems

Collective behavior is studied in globally coupled maps with distributed nonlinearity. It is shown that the heterogeneity enhances regularity in the collective dynamics. Low-dimensional quasiperiodic motion is often found for the mean-field, even if each element shows chaotic dynamics. The mechanism of this order is due to the formation of an internal bifurcation structure, and the self-consistent dynamics between the structures and the mean-field. Evolution of Cooperation, Differentiation, Complexity, and Diversity in an Iterated Three-person Game

A non-zero-sum 3-person coalition game is presented, to study the evolution of complexity and diversity in cooperation, where the population dynamics of players with strategies is given according to their scores in the iterated game and mutations. Two types of differentiations emerge initially; biased one to classes and temporal one to change their roles for coalition. Rules to change the hands are self-organized in a society through evolution. The co-evolution of diversity and complexity of strategies and interactions (or communications) are found at later stages of the simulation. Relevance of our results to the biological society is briefly discussed.

A Theory of Differentiation with Dynamic Clustering

A novel theory for cell differentiation is proposed, based on simulations with interacting artificial cells which have metabolic networks within, and divide into two when the final product is accumulated. Results of simulations with coupled chemical networks and division process lead to the following scenario of the differentiation: Up to some numbers of cells, divisions bring about almost identical cells with synchronized metabolic oscillations. As the number is increased the oscillations lose the synchrony, leading to groups of cells with different phases of oscillations. At later stage this differentiation is fixed in time, and cells spilt into groups with different chemical constituents spontaneously, which are transmitted to daughter cells by cell divisions. Hierarchical differentiation, origin of stem cells, and anomalous differentiation by transplantations are also discussed with relevance to real biological experimental results. Rayleigh-Bénard Convection; Patterns, Chaos, Spatiotemporal Chaos and Turbulence

A coupled map lattice for convection is proposed, which consists of Eulerian and Lagrangian procedures. Simulations of the model not only reproduce a wide-range of phenomena in Rayleigh-Bénard convection experiments but also lead to several prediction of novel phenomena there: For small aspect ratios, the formation of convective rolls, their oscillation, many routes to chaos, and chaotic itinerancy are found, with the increase of the Rayleigh number. For large aspect ratios, the collective oscillation of convective rolls, travelling waves, coherent chaos, and spatiotemporal intermittency are observed. At high Rayleigh numbers, the transition from soft to hard turbulence is confirmed, as is characterized by the change of the temperature distribution from Gaussian to exponential. Roll formation in three-dimensional convection is also simulated, and found to reproduce experiments well.

Remarks on the mean field dynamics of networks of chaotic elements

Fluctuations of the mean field of a globally coupled dynamical systems are discussed. The origin of hidden coherence is related with the instability of the fixed point solution of the self-consistent Perron-Frobenius equation. Collective dynamics in globally coupled tent maps are re-examined, both with the help of direct simulation and the Perron-Frobenius equation. Collective chaos in a single band state, and bifurcation against initial conditions in a two-band state are clarified with the return maps of the mean-field, Lyapunov spectra, and also the newly introduced Lyapunov exponent for the Perron-Frobenius equation. Future problems on the collective dynamics are discussed.

Pattern Dynamics of a Coupled Map Lattice for Open Flow

The pattern dynamics of the one-way coupled logistic lattice which can serve as a phenomenological model for open flow is investigated and shown to be extremely rich. For medium and large coupling strengths, we find spatially periodic, quasiperiodic and chaotic patterns with temporal periodicity and analyze their stability with the help of a newly introduced spatial map. Criteria are established for predicting the down-flow bifurcation behavior of the coupled map lattice, and for selecting attractors through modulation of the boundary. For smaller coupling strengths we find a novel regime in which chaotic defects form a periodic lattice that is shown to be the result of a boundary crisis.

Self-organized Periodic Lattices of Chaotic Defects

A novel type of self-organized lattice in which chaotic defects are arranged periodically is reported for a coupled map model of open flow. We find that temporally chaotic defects are followed by spatial relaxation to an almost periodic state when suddenly a next defect appears. The distance between successive defects is found to be generally predetermined and diverging logarithmically when approaching a certain critical point. The phenomena are analyzed and shown to be explicable as the results of a boundary crisis for the spatially extended system.

Understanding Long-range Correlations in DNA Sequences

In this paper, we review the literature on statistical long-range correlation in DNA sequences. We examine the current evidence for these correlations, and conclude that a mixture of many length scales (including some relatively long ones) in DNA sequences is responsible for the observed 1/f-like spectral component. We note the complexity of the correlation structure in DNA sequences. The observed complexity often makes it hard, or impossible, to decompose the sequence into a few statistically stationary regions. We suggest that, based on the complexity of DNA sequences, a fruitful approach to understand long-range correlation is to model duplication, and other rearrangement processes, in DNA sequences. One model, called ``expansion-modification system", contains only point duplication and point mutation. Though simplistic, this model is able to generate sequences with 1/f spectra. We emphasize the importance of DNA duplication in its contribution to the observed long-range correlation in DNA sequences.

Bifurcations and Spatial Chaos in an Open Flow Model

It is shown that a coupled map model for open flow may exhibit spatial chaos and spatial quasiperiodicity with temporal periodicity. The locations of these patterns, which cover a substantial part of parameter space, are indicated in a comprehensive phase diagram. In order to analyze the encountered phenomena, a novel class of spatial maps is introduced which is very efficient in accurately reproducing the original spatial patterns. It is found that temporally period one spatial chaos is convectively unstable, and that it is possible to predict an essential aspect of the bifurcation behavior of the coupled system solely by considering its corresponding spatial map.

Imitation Games

Mutual imitation games among artificial birds are studied. By employing a variety of mappings and game rules, the evolution to the edge between chaos and windows is universally confirmed. Some other general features are observed, including punctuated equilibria, and successive alternations of dominant species with temporal complexity. Diversity of species aided by the symbolization of artificial birds' song are also shown.

Chaos as a Source of Complexity and Diversity in Evolution

The relevance of chaos to evolution is discussed in the context of the origin and maintenance of diversity and complexity. Evolution to the edge of chaos is demonstrated in an imitation game. As an origin of diversity, dynamic clustering of identical chaotic elements, globally coupled each to other, is briefly reviewed. The clustering is extended to nonlinear dynamics on hypercubic lattices, which enables us to construct a self-organizing genetic algorithm. A mechanism of maintenance of diversity, ``homeochaos", is given in an ecological system with interaction among many species. Homeochaos provides a dynamic stability sustained by high-dimensional weak chaos. A novel mechanism of cell differentiation is presented, based on dynamic clustering. Here, a new concept -- ``open chaos" -- is proposed for the instability in a dynamical system with growing degrees of freedom. It is suggested that studies based on interacting chaotic elements can replace both top-down and bottom-up approaches.
