Focus on Focus: Focus-oriented Representation Learning and Multi-view Cross-modal Alignment for Glioma Grading

Recently, multimodal deep learning, which integrates histopathology slides and molecular biomarkers, has achieved a promising performance in glioma grading. Despite great progress, due to the intra-modality complexity and inter-modality heterogeneity, existing studies suffer from inadequate histopathology representation learning and inefficient molecular-pathology knowledge alignment. These two issues hinder existing methods to precisely interpret diagnostic molecular-pathology features, thereby limiting their grading performance. Moreover, the real-world applicability of existing multimodal approaches is significantly restricted as molecular biomarkers are not always available during clinical deployment. To address these problems, we introduce a novel Focus on Focus (FoF) framework with paired pathology-genomic training and applicable pathology-only inference, enhancing molecular-pathology representation effectively. Specifically, we propose a Focus-oriented Representation Learning (FRL) module to encourage the model to identify regions positively or negatively related to glioma grading and guide it to focus on the diagnostic areas with a consistency constraint. To effectively link the molecular biomarkers to morphological features, we propose a Multi-view Cross-modal Alignment (MCA) module that projects histopathology representations into molecular subspaces, aligning morphological features with corresponding molecular biomarker status by supervised contrastive learning. Experiments on the TCGA GBM-LGG dataset demonstrate that our FoF framework significantly improves the glioma grading. Remarkably, our FoF achieves superior performance using only histopathology slides compared to existing multimodal methods. The source code is available at https://github.com/peterlipan/FoF.

COOL: Comprehensive Knowledge Enhanced Prompt Learning for Domain Adaptive Few-shot Fake News Detection

Most Fake News Detection (FND) methods often struggle with data scarcity for emerging news domain. Recently, prompt learning based on Pre-trained Language Models (PLM) has emerged as a promising approach in domain adaptive few-shot learning, since it greatly reduces the need for labeled data by bridging the gap between pre-training and downstream task. Furthermore, external knowledge is also helpful in verifying emerging news, as emerging news often involves timely knowledge that may not be contained in the PLM's outdated prior knowledge. To this end, we propose COOL, a Comprehensive knOwledge enhanced prOmpt Learning method for domain adaptive few-shot FND. Specifically, we propose a comprehensive knowledge extraction module to extract both structured and unstructured knowledge that are positively or negatively correlated with news from external sources, and adopt an adversarial contrastive enhanced hybrid prompt learning strategy to model the domain-invariant news-knowledge interaction pattern for FND. Experimental results demonstrate the superiority of COOL over various state-of-the-arts.

ADMarker: A Multi-Modal Federated Learning System for Monitoring Digital Biomarkers of Alzheimer's Disease

Alzheimer's Disease (AD) and related dementia are a growing global health challenge due to the aging population. In this paper, we present ADMarker, the first end-to-end system that integrates multi-modal sensors and new federated learning algorithms for detecting multidimensional AD digital biomarkers in natural living environments. ADMarker features a novel three-stage multi-modal federated learning architecture that can accurately detect digital biomarkers in a privacy-preserving manner. Our approach collectively addresses several major real-world challenges, such as limited data labels, data heterogeneity, and limited computing resources. We built a compact multi-modality hardware system and deployed it in a four-week clinical trial involving 91 elderly participants. The results indicate that ADMarker can accurately detect a comprehensive set of digital biomarkers with up to 93.8% accuracy and identify early AD with an average of 88.9% accuracy. ADMarker offers a new platform that can allow AD clinicians to characterize and track the complex correlation between multidimensional interpretable digital biomarkers, demographic factors of patients, and AD diagnosis in a longitudinal manner.

Unified Multi-modal Diagnostic Framework with Reconstruction Pre-training and Heterogeneity-combat Tuning

Medical multi-modal pre-training has revealed promise in computer-aided diagnosis by leveraging large-scale unlabeled datasets. However, existing methods based on masked autoencoders mainly rely on data-level reconstruction tasks, but lack high-level semantic information. Furthermore, two significant heterogeneity challenges hinder the transfer of pre-trained knowledge to downstream tasks, \textit{i.e.}, the distribution heterogeneity between pre-training data and downstream data, and the modality heterogeneity within downstream data. To address these challenges, we propose a Unified Medical Multi-modal Diagnostic (UMD) framework with tailored pre-training and downstream tuning strategies. Specifically, to enhance the representation abilities of vision and language encoders, we propose the Multi-level Reconstruction Pre-training (MR-Pretrain) strategy, including a feature-level and data-level reconstruction, which guides models to capture the semantic information from masked inputs of different modalities. Moreover, to tackle two kinds of heterogeneities during the downstream tuning, we present the heterogeneity-combat downstream tuning strategy, which consists of a Task-oriented Distribution Calibration (TD-Calib) and a Gradient-guided Modality Coordination (GM-Coord). In particular, TD-Calib fine-tunes the pre-trained model regarding the distribution of downstream datasets, and GM-Coord adjusts the gradient weights according to the dynamic optimization status of different modalities. Extensive experiments on five public medical datasets demonstrate the effectiveness of our UMD framework, which remarkably outperforms existing approaches on three kinds of downstream tasks.

Open Knowledge Base Canonicalization with Multi-task Learning

The construction of large open knowledge bases (OKBs) is integral to many knowledge-driven applications on the world wide web such as web search. However, noun phrases and relational phrases in OKBs often suffer from redundancy and ambiguity, which calls for the investigation on OKB canonicalization. Current solutions address OKB canonicalization by devising advanced clustering algorithms and using knowledge graph embedding (KGE) to further facilitate the canonicalization process. Nevertheless, these works fail to fully exploit the synergy between clustering and KGE learning, and the methods designed for these subtasks are sub-optimal. To this end, we put forward a multi-task learning framework, namely MulCanon, to tackle OKB canonicalization. In addition, diffusion model is used in the soft clustering process to improve the noun phrase representations with neighboring information, which can lead to more accurate representations. MulCanon unifies the learning objectives of these sub-tasks, and adopts a two-stage multi-task learning paradigm for training. A thorough experimental study on popular OKB canonicalization benchmarks validates that MulCanon can achieve competitive canonicalization results.

A multi-layer refined network model for the identification of essential proteins

The identification of essential proteins in protein-protein interaction networks (PINs) can help to discover drug targets and prevent disease. In order to improve the accuracy of the identification of essential proteins, researchers attempted to obtain a refined PIN by combining multiple biological information to filter out some unreliable interactions in the PIN. Unfortunately, such approaches drastically reduce the number of nodes in the PIN after multiple refinements and result in a sparser PIN. It makes a considerable portion of essential proteins unidentifiable. In this paper, we propose a multi-layer refined network (MR-PIN) that addresses this problem. Firstly, four refined networks are constructed by respectively integrating different biological information into the static PIN to form a multi-layer heterogeneous network. Then scores of proteins in each network layer are calculated by the existing node ranking method, and the importance score of a protein in the MR-PIN is evaluated in terms of the geometric mean of its scores in all layers. Finally, all nodes are sorted by their importance scores to determine their essentiality. To evaluate the effectiveness of the multi-layer refined network model, we apply 16 node ranking methods on the MR-PIN, and compare the results with those on the SPIN, DPIN and RDPIN. Then the predictive performances of these ranking methods are validated in terms of the identification number of essential protein at top100 - top600, sensitivity, specificity, positive predictive value, negative predictive value, F-measure, accuracy, Jackknife, ROCAUC and PRAUC. The experimental results show that the MR-PIN is superior to the existing refined PINs in the identification accuracy of essential proteins.

A protein network refinement method based on module discovery and biological information

The identification of essential proteins can help in understanding the minimum requirements for cell survival and development. Network-based centrality approaches are commonly used to identify essential proteins from protein-protein interaction networks (PINs). Unfortunately, these approaches are limited by the poor quality of the underlying PIN data. To overcome this problem, researchers have focused on the prediction of essential proteins by combining PINs with other biological data. In this paper, we proposed a network refinement method based on module discovery and biological information to obtain a higher quality PIN. First, to extract the maximal connected subgraph in the PIN and to divide it into different modules by using Fast-unfolding algorithm; then, to detect critical modules based on the homology information, subcellular localization information and topology information within each module, and to construct a more refined network (CM-PIN). To evaluate the effectiveness of the proposed method, we used 10 typical network-based centrality methods (LAC, DC, DMNC, NC, TP, LID, CC, BC, PR, LR) to compare the overall performance of the CM-PIN with those the refined dynamic protein network (RD-PIN). The experimental results showed that the CM-PIN was optimal in terms of precision-recall curve, jackknife curve and other criteria, and can help to identify essential proteins more accurately.

Open Knowledge Base Canonicalization with Multi-task Unlearning

The construction of large open knowledge bases (OKBs) is integral to many applications in the field of mobile computing. Noun phrases and relational phrases in OKBs often suffer from redundancy and ambiguity, which calls for the investigation on OKB canonicalization. However, in order to meet the requirements of some privacy protection regulations and to ensure the timeliness of the data, the canonicalized OKB often needs to remove some sensitive information or outdated data. The machine unlearning in OKB canonicalization is an excellent solution to the above problem. Current solutions address OKB canonicalization by devising advanced clustering algorithms and using knowledge graph embedding (KGE) to further facilitate the canonicalization process. Effective schemes are urgently needed to fully synergise machine unlearning with clustering and KGE learning. To this end, we put forward a multi-task unlearning framework, namely MulCanon, to tackle machine unlearning problem in OKB canonicalization. Specifically, the noise characteristics in the diffusion model are utilized to achieve the effect of machine unlearning for data in OKB. MulCanon unifies the learning objectives of diffusion model, KGE and clustering algorithms, and adopts a two-step multi-task learning paradigm for training. A thorough experimental study on popular OKB canonicalization datasets validates that MulCanon achieves advanced machine unlearning effects.

Identifying Autism Spectrum Disorder Based on Individual-Aware Down-Sampling and Multi-Modal Learning

Autism Spectrum Disorder(ASD) is a set of neurodevelopmental conditions that affect patients' social abilities. In recent years, many studies have employed deep learning to diagnose this brain dysfunction through functional MRI (fMRI). However, existing approaches solely focused on the abnormal brain functional connections but ignored the impact of regional activities. Due to this biased prior knowledge, previous diagnosis models suffered from inter-site measurement heterogeneity and inter-individual phenotypic differences. To address this issue, we propose a novel feature extraction method for fMRI that can learn a personalized lower-resolution representation of the entire brain networking regarding both the functional connections and regional activities. Specifically, we abstract the brain imaging as a graph structure and straightforwardly downsample it to substructures by hierarchical graph pooling. To further recalibrate the distribution of the extracted features under phenotypic information, we subsequently embed the sparse feature vectors into a population graph, where the hidden inter-subject heterogeneity and homogeneity are explicitly expressed as inter- and intra-community connectivity differences, and utilize Graph Convolutional Networks to learn the node embeddings. By these means, our framework can extract features directly and efficiently from the entire fMRI and be aware of implicit inter-individual variance. We have evaluated our framework on the ABIDE-I dataset with 10-fold cross-validation. The present model has achieved a mean classification accuracy of 87.62\% and a mean AUC of 0.92, better than the state-of-the-art methods.

Accurate Indoor Radio Frequency Imaging using a New Extended Rytov Approximation for Lossy Media

Imaging objects with high relative permittivity and large electrical size remains a challenging problem in the field of inverse scattering. In this work we present a phaseless inverse scattering method that can accurately image and reconstruct objects even with these attributes. The reconstruction accuracy obtained under these conditions has not been achieved previously and can therefore open up the area to technologically important applications such as indoor Radio Frequency (RF) and microwave imaging. The novelty of the approach is that it utilizes a high frequency approximation for waves passing through lossy media to provide corrections to the conventional Rytov approximation (RA). We refer to this technique as the Extended Phaseless Rytov Approximation for Low Loss Media (xPRA-LM). Simulation as well as experimental results are provided for indoor RF imaging using phaseless measurements from 2.4 GHz based WiFi nodes. We demonstrate that the approach provides accurate reconstruction of an object up to relative permittivities of $15+j1.5$ for object sizes greater than $20 λ$ ($λ$ is wavelength inside object). Even at higher relative permittivities of up to $ε_r=77+j 7$, object shape reconstruction remains accurate, however the reconstruction amplitude is less accurate. These results have not been obtained before and can be utilized to achieve the potential of RF and microwave imaging in applications such as indoor RF imaging.

Market-Oriented Online Bi-Objective Service Scheduling for Pleasingly Parallel Jobs with Variable Resources in Cloud Environments

In this paper, we study the market-oriented online bi-objective service scheduling problem for pleasingly parallel jobs with variable resources in cloud environments, from the perspective of SaaS (Software-as-as-Service) providers who provide job-execution services. The main process of scheduling SaaS services in clouds is: a SaaS provider purchases cloud instances from IaaS providers to schedule end users' jobs and charges users accordingly. This problem has several particular features, such as the job-oriented end users, the pleasingly parallel jobs with soft deadline constraints, the online settings, and the variable numbers of resources. For maximizing both the revenue and the user satisfaction rate, we design an online algorithm for SaaS providers to optimally purchase IaaS instances and schedule pleasingly parallel jobs. The proposed algorithm can achieve competitive objectives in polynomial run-time. The theoretical analysis and simulations based on real-world Google job traces as well as synthetic datasets validate the effectiveness and efficiency of our algorithm.

Distinguish Confusing Law Articles for Legal Judgment Prediction

Legal Judgment Prediction (LJP) is the task of automatically predicting a law case's judgment results given a text describing its facts, which has excellent prospects in judicial assistance systems and convenient services for the public. In practice, confusing charges are frequent, because law cases applicable to similar law articles are easily misjudged. For addressing this issue, the existing method relies heavily on domain experts, which hinders its application in different law systems. In this paper, we present an end-to-end model, LADAN, to solve the task of LJP. To distinguish confusing charges, we propose a novel graph neural network to automatically learn subtle differences between confusing law articles and design a novel attention mechanism that fully exploits the learned differences to extract compelling discriminative features from fact descriptions attentively. Experiments conducted on real-world datasets demonstrate the superiority of our LADAN.

ADCrowdNet: An Attention-injective Deformable Convolutional Network for Crowd Understanding

We propose an attention-injective deformable convolutional network called ADCrowdNet for crowd understanding that can address the accuracy degradation problem of highly congested noisy scenes. ADCrowdNet contains two concatenated networks. An attention-aware network called Attention Map Generator (AMG) first detects crowd regions in images and computes the congestion degree of these regions. Based on detected crowd regions and congestion priors, a multi-scale deformable network called Density Map Estimator (DME) then generates high-quality density maps. With the attention-aware training scheme and multi-scale deformable convolutional scheme, the proposed ADCrowdNet achieves the capability of being more effective to capture the crowd features and more resistant to various noises. We have evaluated our method on four popular crowd counting datasets (ShanghaiTech, UCF_CC_50, WorldEXPO'10, and UCSD) and an extra vehicle counting dataset TRANCOS, and our approach beats existing state-of-the-art approaches on all of these datasets.

Multimodal Deep Network Embedding with Integrated Structure and Attribute Information

Network embedding is the process of learning low-dimensional representations for nodes in a network, while preserving node features. Existing studies only leverage network structure information and focus on preserving structural features. However, nodes in real-world networks often have a rich set of attributes providing extra semantic information. It has been demonstrated that both structural and attribute features are important for network analysis tasks. To preserve both features, we investigate the problem of integrating structure and attribute information to perform network embedding and propose a Multimodal Deep Network Embedding (MDNE) method. MDNE captures the non-linear network structures and the complex interactions among structures and attributes, using a deep model consisting of multiple layers of non-linear functions. Since structures and attributes are two different types of information, a multimodal learning method is adopted to pre-process them and help the model to better capture the correlations between node structure and attribute information. We employ both structural proximity and attribute proximity in the loss function to preserve the respective features and the representations are obtained by minimizing the loss function. Results of extensive experiments on four real-world datasets show that the proposed method performs significantly better than baselines on a variety of tasks, which demonstrate the effectiveness and generality of our method.

Mining Target Attribute Subspace and Set of Target Communities in Large Attributed Networks

Community detection provides invaluable help for various applications, such as marketing and product recommendation. Traditional community detection methods designed for plain networks may not be able to detect communities with homogeneous attributes inside on attributed networks with attribute information. Most of recent attribute community detection methods may fail to capture the requirements of a specific application and not be able to mine the set of required communities for a specific application. In this paper, we aim to detect the set of target communities in the target subspace which has some focus attributes with large importance weights satisfying the requirements of a specific application. In order to improve the university of the problem, we address the problem in an extreme case where only two sample nodes in any potential target community are provided. A Target Subspace and Communities Mining (TSCM) method is proposed. In TSCM, a sample information extension method is designed to extend the two sample nodes to a set of exemplar nodes from which the target subspace is inferred. Then the set of target communities are located and mined based on the target subspace. Experiments on synthetic datasets demonstrate the effectiveness and efficiency of our method and applications on real-world datasets show its application values.

Mining Application-aware Community Organization with Expanded Feature Subspaces from Concerned Attributes in Social Networks

Social networks are typical attributed networks with node attributes. Different from traditional attribute community detection problem aiming at obtaining the whole set of communities in the network, we study an application-oriented problem of mining an application-aware community organization with respect to specific concerned attributes. The concerned attributes are designated based on the requirements of any application by a user in advance. The application-aware community organization w.r.t. concerned attributes consists of the communities with feature subspaces containing these concerned attributes. Besides concerned attributes, feature subspace of each required community may contain some other relevant attributes. All relevant attributes of a feature subspace jointly describe and determine the community embedded in such subspace. Thus the problem includes two subproblems, i.e., how to expand the set of concerned attributes to complete feature subspaces and how to mine the communities embedded in the expanded subspaces. Two subproblems are jointly solved by optimizing a quality function called subspace fitness. An algorithm called ACM is proposed. In order to locate the communities potentially belonging to the application-aware community organization, cohesive parts of a network backbone composed of nodes with similar concerned attributes are detected and set as the community seeds. The set of concerned attributes is set as the initial subspace for all community seeds. Then each community seed and its attribute subspace are adjusted iteratively to optimize the subspace fitness. Extensive experiments on synthetic datasets demonstrate the effectiveness and efficiency of our method and applications on real-world networks show its application values.
