Sparse tree-based clustering of microbiome data to characterize microbiome heterogeneity in pancreatic cancer

There is a keen interest in characterizing variation in the microbiome across cancer patients, given increasing evidence of its important role in determining treatment outcomes. Here our goal is to discover subgroups of patients with similar microbiome profiles. We propose a novel unsupervised clustering approach in the Bayesian framework that innovates over existing model-based clustering approaches, such as the Dirichlet multinomial mixture model, in three key respects: we incorporate feature selection, learn the appropriate number of clusters from the data, and integrate information on the tree structure relating the observed features. We compare the performance of our proposed method to existing methods on simulated data designed to mimic real microbiome data. We then illustrate results obtained for our motivating data set, a clinical study aimed at characterizing the tumor microbiome of pancreatic cancer patients.

Key-frame Guided Network for Thyroid Nodule Recognition using Ultrasound Videos

Ultrasound examination is widely used in the clinical diagnosis of thyroid nodules (benign/malignant). However, the accuracy relies heavily on radiologist experience. Although deep learning techniques have been investigated for thyroid nodules recognition. Current solutions are mainly based on static ultrasound images, with limited temporal information used and inconsistent with clinical diagnosis. This paper proposes a novel method for the automated recognition of thyroid nodules through an exhaustive exploration of ultrasound videos and key-frames. We first propose a detection-localization framework to automatically identify the clinical key-frame with a typical nodule in each ultrasound video. Based on the localized key-frame, we develop a key-frame guided video classification model for thyroid nodule recognition. Besides, we introduce a motion attention module to help the network focus on significant frames in an ultrasound video, which is consistent with clinical diagnosis. The proposed thyroid nodule recognition framework is validated on clinically collected ultrasound videos, demonstrating superior performance compared with other state-of-the-art methods.

Asset Allocation via Machine Learning and Applications to Equity Portfolio Management

In this paper, we document a novel machine learning based bottom-up approach for static and dynamic portfolio optimization on, potentially, a large number of assets. The methodology applies to general constrained optimization problems and overcomes many major difficulties arising in current optimization schemes. Taking mean-variance optimization as an example, we no longer need to compute the covariance matrix and its inverse, therefore the method is immune from the estimation error on this quantity. Moreover, no explicit calls of optimization routines are needed. Applications to equity portfolio management in U.S. and China equity markets are studied and we document significant excess returns to the selected benchmarks.

ProgPermute: Progressive permutation for a dynamic representation of the robustness of microbiome discoveries

Identification of features is a critical task in microbiome studies that is complicated by the fact that microbial data are high dimensional and heterogeneous. Masked by the complexity of the data, the problem of separating signals from noise becomes challenging and troublesome. For instance, when performing differential abundance tests, multiple testing adjustments tend to be overconservative, as the probability of a type I error (false positive) increases dramatically with the large numbers of hypotheses. Moreover, the grouping effect of interest can be obscured by heterogeneity. These factors can incorrectly lead to the conclusion that there are no differences in the microbiome compositions. We translate and represent the problem of identifying differential features as a dynamic layout of separating the signal from its random background. We propose progressive permutation as a method to achieve this process and show converging patterns. More specifically, we progressively permute the grouping factor labels of the microbiome samples and perform multiple differential abundance tests in each scenario. We then compare the signal strength of the top features from the original data with their performance in permutations, and observe an apparent decreasing trend if these top features are true positives identified from the data. We have developed this into a user-friendly RShiny tool and R package, which consist of functions that can convey the overall association between the microbiome and the grouping factor, rank the robustness of the discovered microbes, and list the discoveries, their effect sizes, and individual abundances.

High Dimensional Classification for Spatially Dependent Data with Application to Neuroimaging

Discriminating patients with Alzheimer's disease (AD) from healthy subjects is a crucial task in the research of Alzheimer's disease. The task can be potentially achieved by linear discriminant analysis (LDA), which is one of the most classical and popular classification techniques. However, the classification problem becomes challenging for LDA because of the high-dimensionally and the spatial dependency of the brain imaging data. To address the challenges, researchers have proposed various ways to generalize LDA into high-dimensional context in recent years. However, these existing methods did not reach any consensus on how to incorporate spatially dependent structure. In light of the current needs and limitations, we propose a new classification method, named as Penalized Maximum Likelihood Estimation LDA (PMLE-LDA). The proposed method uses $Mat\acute{e}rn$ covariance function to describe the spatial correlation of brain regions. Additionally, PMLE is designed to model the sparsity of high-dimensional features. The spatial location information is used to address the singularity of the covariance. Tapering technique is introduced to reduce computational burden. We show in theory that the proposed method can not only provide consistent results of parameter estimation and feature selection, but also generate an asymptotically optimal classifier driven by high dimensional data with specific spatially dependent structure. Finally, the method is validated through simulations and an application into ADNI data for classifying Alzheimer's patients.

Autonomous Last-mile Delivery Vehicles in Complex Traffic Environments

E-commerce has evolved with the digital technology revolution over the years. Last-mile logistics service contributes a significant part of the e-commerce experience. In contrast to the traditional last-mile logistics services, smart logistics service with autonomous driving technologies provides a promising solution to reduce the delivery cost and to improve efficiency. However, the traffic conditions in complex traffic environments, such as those in China, are more challenging compared to those in well-developed countries. Many types of moving objects (such as pedestrians, bicycles, electric bicycles, and motorcycles, etc.) share the road with autonomous vehicles, and their behaviors are not easy to track and predict. This paper introduces a technical solution from JD.com, a leading E-commerce company in China, to the autonomous last-mile delivery in complex traffic environments. Concretely, the methodologies in each module of our autonomous vehicles are presented, together with safety guarantee strategies. Up to this point, JD.com has deployed more than 300 self-driving vehicles for trial operations in tens of provinces of China, with an accumulated 715,819 miles and up to millions of on-road testing hours.

aPCoA: Covariate Adjusted Principal Coordinates Analysis

In fields such as ecology, microbiology, and genomics, non-Euclidean distances are widely applied to describe pairwise dissimilarity between samples. Given these pairwise distances, principal coordinates analysis (PCoA) is commonly used to construct a visualization of the data. However, confounding covariates can make patterns related to the scientific question of interest difficult to observe. We provide aPCoA as an easy-to-use tool, available as both an R package and a Shiny app, to improve data visualization in this context, enabling enhanced presentation of the effects of interest.

Efficient Broadband Terahertz Generation from Organic Crystal BNA Using Near Infrared Pump

We are reporting on terahertz generation from organic crystal BNA using a 1.15 to 1.55 um near infrared pump. We observed a very large emission spectrum extending up to 7 THz, compared to 2.5 THz from Ti:Sa pump in previous reports. The maximum optical-to-THz conversion efficiency in our experiment was 0.8% at 1 kHz repetition rate and without saturation leading to a peak electric field of 1 GV/m. Our results show pronounced phase matching privilege for intense terahertz generation using a pump in the 1.15 to 1.25 um range where high energy near infrared pump sources operate.

Possible phonon-induced electronic bi-stability in VO$_2$ for ultrafast memory at room temperature

VO$_{2}$ is a model material system which exhibits a metal to insulator transition at 67$^\circ$C. This holds potential for future ultrafast switching in memory devices, but typically requires a purely electronic process to avoid the slow lattice response. The role of lattice vibrations is thus important, but it is not well understood and it has been a long-standing source of controversy. We use a combination of ultrafast spectroscopy and ab initio quantum calculations to unveil the mechanism responsible for the transition. We identify an atypical Peierls vibrational mode which acts as a trigger for the transition. This rules out the long standing paradigm of a purely electronic Mott transition in VO$_{2}$; however, we found a new electron-phonon pathway for a purely reversible electronic transition in a true bi-stable fashion under specific conditions. This transition is very atypical, as it involves purely charge-like excitations and requires only small nuclear displacement. Our findings will prompt the design of future ultrafast electro-resistive non-volatile memory devices.

Baidu Apollo EM Motion Planner

In this manuscript, we introduce a real-time motion planning system based on the Baidu Apollo (open source) autonomous driving platform. The developed system aims to address the industrial level-4 motion planning problem while considering safety, comfort and scalability. The system covers multilane and single-lane autonomous driving in a hierarchical manner: (1) The top layer of the system is a multilane strategy that handles lane-change scenarios by comparing lane-level trajectories computed in parallel. (2) Inside the lane-level trajectory generator, it iteratively solves path and speed optimization based on a Frenet frame. (3) For path and speed optimization, a combination of dynamic programming and spline-based quadratic programming is proposed to construct a scalable and easy-to-tune framework to handle traffic rules, obstacle decisions and smoothness simultaneously. The planner is scalable to both highway and lower-speed city driving scenarios. We also demonstrate the algorithm through scenario illustrations and on-road test results. The system described in this manuscript has been deployed to dozens of Baidu Apollo autonomous driving vehicles since Apollo v1.5 was announced in September 2017. As of May 16th, 2018, the system has been tested under 3,380 hours and approximately 68,000 kilometers (42,253 miles) of closed-loop autonomous driving under various urban scenarios. The algorithm described in this manuscript is available at https://github.com/ApolloAuto/apollo/tree/master/modules/planning.

Probing anomalous $WWγ$ Triple Gauge Bosons Coupling at LHeC

The precision measurement of the $WWγ$ vertex at the future Large Hadron electron Collider (LHeC) at CERN is discussed in this paper. We propose to measure this vertex in the $e^{-} p\to e^{-}W^{\pm}j$ channel as a complement to the conventional charged current $ν_{e}γj$ channel. In addition to the cross section measurement, $χ^{2}$ method studies of angular variables provide powerful tools to probe the anomalous structure of triple gauge boson couplings. We study the distribution of the well-known azimuthal angle between the final state forward electron and jet in this vector-boson fusion (VBF) process. On the other hand, full reconstruction of leptonic $W$ decay opens a new opportunity to measure $W$ polarization that is also sensitive to the anomalous triple gauge boson couplings. Taking into consideration the superior determination of parton distribution functions~(PDFs) based on future LHeC data, the constraints of $λ_γ$ and $Δκ_γ$ might reach up to $\mathcal{O}(10^{-3})$ level in the most ideal case with the 2--3~ab$^{-1}$ data set, which shows a potential advantage compared to those from LHC and LEP data.

Collider Phenomenology of $e^{-}e^{-}\to W^{-}W^{-}$

Whether in nature exists Majorana neutrino is one of the most fundamental questions in physics. It is directly related to the violation of accidental $U(1)$-lepton number symmetry(LNV). Enormous efforts had been put into such test and among them, one conventional experiment is the neutrinoless double-beta decay ($0νββ$). On the other hand, there have been proposals of future electron-positron colliders such as International Linear Collider (ILC) for precision measurements of Higgs boson or new discovered beyond SM particles and it can potentially be converted into an electron-electron collider. Such collider enables a new probe of Majorana neutrino via the inverse $0νββ$ process($e^{-}e^{-}\to W^- W^-$) as an alternative and complementary test to the conventional neutrinoless double-beta decay experiments. In this paper, we illustrate the searching strategies of $e^{-}e^{-}\to W^- W^-$ at future electron colliders, and find that the channels of pure hadronic, semi-leptonic with muon and pure leptonic with muons have the most discovery potential.

Squarkonium, diquarkonium and octetonium at the LHC and their di-photon decays

Motivated by the recent di-photon excess by both ATLAS and CMS collaborations at the LHC, we systematically investigate the production and di-photon decay of onia formed by pair of all possible color exotic scalars in minimal extension. When such scalar massive meta-stable colored and charged (MMCC) particles are produced in pair near threshold, $η$ onium can be formed and decay into di-photon through annihilation as $pp\to η\to γγ$. Squarkonium is formed by meta-stable squarks in supersymmetric models such as stoponium. Diquarkonium is formed by meta-stable color sextet diquarks which may be realized in the Pati-Salam model. Octetonium is formed by color octet scalars bosons as in the Manohar-Wise model. Stoponium prediction is much smaller than the required signal to account for the di-photon excess. Due to the enhancement factor from color and electric charge, predictions of diquarkonium and octetonium are of $\cal O$(10 fb) which are significantly greater than the stoponium prediction. Since the color enhancement also results in large production at the colliders, such light color exotic states of $\cal O$(375 GeV) suffer from severe direct search constraints. On the other hand, if their dominant decay mode involve top quark, they may be buried in the $t\bar{t}$ plus jets samples and can potentially be searched via $t+j$ resonance.

Light Higgsino from $A_t$ Dilemma in Rare $B$-decays

In the Minimal Supersymmetric Standard Model (MSSM), large chiral symmetry breaking term $A_t$, which plays an important role in Higgs mass, may significantly contribute in flavor changing neutral current (FCNC) processes $B\to X_{s}γ$ and $B_{s}\to μ^{+}μ^{-}$. Though the above processes can both be categorized as $b\to s$ transitions, the two rare decays behave completely different in MSSM. With an on-shell photon in the final state, helicity of initial state $b$-quark and final state $s$-quark must be flipped in $B\to X_{s}γ$, which corresponds to the simultaneous breaking of chiral symmetry and electroweak symmetry. The common feature is shared by fermion mass generation. Same as radiative mass generation in MSSM, Peccei-Quinn and $R$ symmetry breaking contributions, for example from a Higgsino-stop loop when $μA_t<0$, may significantly cancel the contribution from charged Higgs and reduce the prediction of $B\to X_{s}γ$. For the latter process, including Babu-Kolda FCNC proportional to $μA_t$, $B_{s}\to μ^{+}μ^{-}$ is mediated by a scalar $H_d$ boson which corresponds to chiral symmetry breaking. In addition, as a result of interference among the Higgs extension sector and $Z$ contributions, in the region of $μA_t <0$ which is favored by $B\to X_{s}γ$, there may simultaneously exist large enhancement in $B_{s}\to μ^{+}μ^{-}$. However, we still find viable parameter region with light Higgsino of a few hundreds GeV when charged Higgs contribution is not negligible with $M_A$ of 400 GeV.

Light Top Squark in Precision Top Quark Sample

The uncertainty of $t\bar{t}$ production cross section measurement at LHC is at a-few-percent level which still allows the stop pair production $\tilde{t}\tilde{t}^{*}$ with identical final states $2b+\ell+nj+{E}_{T}$. In this paper, we attempt to use the existing measurement of $W$-polarization in top quark decay to improve the distinction between stop and top quark states. We apply the ATLAS $χ^2$ method of $W$-polarization measurement in semi-leptonic $t\bar{t}$ final state to semi-leptonic stop pair samples and study its prediction. We find that the faked top events from stop mostly contribute to the left-handed polarized $W$ due to the reconstruction. The benchmark point with maximal contribution to top events only changes $F_{L}$ by 1%. After comparing with the current experiments, we conclude that the current measurement of $W$-polarization in $t$ decay cannot exclude the light stop scenario.

Is polarization effect visible in leptonic SUSY searches?

On-shell effective theory approach has been widely used in search of various supersymmetric signals, in particular, gluino/squark pairs with long cascade decay chains in which complete matrix element calculations may encounter over-20 dimensional integrations. On the other hand, leptons from polarized chargino decays may show significant boost or anti-boost effect in some scenarios and simulation without polarization information may underestimate or overestimate the lepton $p_{T}$ cut efficiencies in the first place. We study the polarization effects in supersymmetry searches of multi-jets plus leptons final states. We find it justifiable for first two generations to only use on-shell effective theories. While for measurements related to third generation squarks, for instance, polarization effect of charginos from stop may reduce the lepton $p_{T}$ cut efficiencies in cross section measurements by $25\%$ when slepton contributions dominate in chargino decay or $W$ are on-shell. The signal is then underestimated if only on-shell effective theory approach is taken in simulation of signal and the real bound on squark/gluino should be more stringent.
