Design Equation: A Novel Approach to Heteropolymer Design

A novel approach to heteropolymer design is proposed. It is based on the criterion by Kurosky and Deutsch, with which the probability of a target conformation in a conformation space is maximized at low but finite temperature. The key feature of the proposed approach is the use of soft spins (fuzzy monomers) that leads to a design equation, which is an analog of the Boltzmann machine learning equation in the design problem. We implement an algorithm based on the design equation for the generalized HP model on the 3x3x3 cubic lattice and check its performance.

Simulation of Lattice Polymers with Multi-Self-Overlap Ensemble

A novel family of dynamical Monte Carlo algorithms for lattice polymers is proposed. Our central idea is to simulate an extended ensemble in which the self-avoiding condition is systematically weakened. The degree of the self-overlap is controlled in a similar manner as the multicanonical ensemble. As a consequence, the ensemble --the multi-self-overlap ensemble-- contains adequate portions of self-overlapping conformations as well as higher energy ones. It is shown that the multi-self-overlap ensemble algorithm reproduce correctly the canonical averages at finite temperatures of the HP model of lattice proteins. Moreover, it outperforms massively a standard multicanonical algorithm for a difficult example of a polymer with 8-stickers. Alternative algorithm based on exchange Monte Carlo method is also discussed.

Dissipation Enhanced Asymmetric Transport in Quantum Ratchets

Quantum mechanical motion of a particle in a periodic asymmetric potential is studied theoretically at zero temperature. It is shown based on semi-classical approximation that the tunneling probability from one local minimum to the next becomes asymmetric in the presence of weak oscillating field, even though there is no macroscopic field gradient in average. Dissipation enhances this asymmetry, and leads to a steady unidirectional current, resulting in a quantum ratchet system.

Quantum Ratchets

The concept of thermal ratchets is extended to the system governed by quantum mechanics. We study a tight-binding model with an asymmetric periodic potential contacting with a heat bath under an external oscillating field as a specific example of quantum ratchet. Dynamics of a density operator of this system is studied numerically by using the quantum Liouville equation. Finite net current is found in the non-equilibrium steady state. The direction of the current varies with parameters, in contrast with the classical thermal ratchets.

Multi-Spin Coding of the Monte Carlo Simulation of the Three-State Random Potts Model and the Block-Spin Transformation

The multi-spin coding of the Monte Carlo simulation of the three-state Potts model on the simple cubic lattice is presented. The ferromagnetic (F) model, the antiferromagnetic (AF) model, and the random mixture of the F and AF couplings are treated. The multi-spin coding technique is also applied to the block-spin transformation. The block-spin transformation of the F Potts model is simply realized by the majority rule, whereas the AF three-state Potts model is transformed to the block spin having a six-fold symmetry.

Universal Finite-Size-Scaling Functions

The idea of universal finite-size-scaling functions of the Ising model is tested by Monte Carlo simulations for various lattices. Not only regular lattices such as the square lattice but quasiperiodic lattices such as the Penrose lattice are treated. We show that the finite-size-scaling functions of the order parameter for various lattices are collapsed on a single curve by choosing two nonuniversal scaling metric factors. We extend the idea of the universal finite-size-scaling functions to the order-parameter distribution function. We pay attention to the effects of boundary conditions. Keywords: Universal Finite-Size-Scaling Function; Ising Model; Order-Parameter Probability Distribution Function.

Statistical Dependence Analysis

We review our recent studies on the dynamical correlations in MC simulations from the view point of the statistical dependence. Attentions are paid to the reduction of the statistical degrees of freedom for correlated data. Possible biases on several cumulants, such as the susceptibility and the Binder number due to finite MC length are discussed. A new method for calculating the equilibrium relaxation time from the analysis of the statistical dependence is presented. We apply it to the critical dynamics of the Ising model to estimate the dynamical critical exponent accurately.

Coupled-Map Modeling of One-Dimensional Traffic Flow

We propose a new model of one-dimensional traffic flow using a coupled map lattice. In the model, each vehicle is assigned a map and changes its velocity according to it. A single map is designed so as to represent the motion of a vehicle properly, and the maps are coupled to each other through the headway distance. By simulating the model, we obtain a plot of the flow against the concentration similar to the observed data in real traffic flows. Realistic traffic jam regions are observed in space-time trajectories.

Jam phases in two-dimensional cellular automata model of traffic flow

The jam phases in a two-dimensional cellular automata model of traffic flow are investigated by computer simulations. Two different types of the jam phases are found. The spatially diagonal long-range correlation obeys the power law at the low-density jam configurations. The diagonal correlation exponentially decays at the high-density jam. The exponent of the short-range correlation in the diagonal direction is introduced to define the transition between these two phases. We also discuss the stability of the jams.

Statistical Dependence and Related Topics

On the basis of the dynamical interpretation of Monte Carlo simulations, we discuss the relation of the equilibrium relaxation time, the susceptibility and the statistical error. We introduce a new quantity called {\it the statistical dependence time} $τ_{dep}$, which gives the reduction factor for the statistical degree of freedom due to the dynamical correlations between the data. A new method is proposed for calculating equilibrium relaxation time using $τ_{dep}$, the method which does not require knowledge of any time-displaced correlation function. We apply this method to the critical dynamics of Ising models in two and three dimensions, and estimate the dynamical critical exponent $z$ precisely. Systematic errors in response functions due to short simulations are also discussed from the viewpoint of the statistical dependence.

Recycle of random sequences

The correlation between a random sequence and its transformed sequences is studied. In the case of a permutation operation or, in other word, the shuffling operation, it is shown that the correlation can be so small that the sequences can be regarded as independent random sequences. The applications to the Monte Carlo simulations are also given. This method is especially useful in the Ising Monte Carlo simulation.
