Heter-LP: A heterogeneous label propagation algorithm and its application in drug repositioning

Drug repositioning offers an effective solution to drug discovery, saving both time and resources by finding new indications for existing drugs. Typically, a drug takes effect via its protein targets in the cell. As a result, it is necessary for drug development studies to conduct an investigation into the interrelationships of drugs, protein targets, and diseases. Although previous studies have made a strong case for the effectiveness of integrative network-based methods for predicting these interrelationships, little progress has been achieved in this regard within drug repositioning research. Moreover, the interactions of new drugs and targets (lacking any known targets and drugs, respectively) cannot be accurately predicted by most established methods. In this paper, we propose a novel semi-supervised heterogeneous label propagation algorithm named Heter-LP, which applies both local as well as global network features for data integration. To predict drug-target, disease-target, and drug-disease associations, we use information about drugs, diseases, and targets as collected from multiple sources at different levels. Our algorithm integrates these various types of data into a heterogeneous network and implements a label propagation algorithm to find new interactions. Statistical analyses of 10-fold cross-validation results and experimental analysis support the effectiveness of the proposed algorithm.

P4QS: A Peer to Peer Privacy Preserving Query Service for Location-Based Mobile Applications

The location-based services provide an interesting combination of cyber and physical worlds. However, they can also threaten the users' privacy. Existing privacy preserving protocols require trusted nodes, with serious security and computational bottlenecks. In this paper, we propose a novel distributed anonymizing protocol based on peer-to-peer architecture. Each mobile node is responsible for anonymizing a specific zone. The mobile nodes collaborate in anonymizing their queries, without the need not get access to any information about each other. In the proposed protocol, each request will be sent with a randomly chosen ticket. The encrypted response produced by the server is sent to a particular mobile node (called broker node) over the network, based on the hash value of this ticket. The user will query the broker to get the response. All parts of the messages are encrypted except the fields required for the anonymizer and the broker. This will secure the packet exchange over the P2P network. The proposed protocol was implemented and tested successfully, and the experimental results showed that it could be deployed efficiently to achieve user privacy in location-based services.

A Sample-Based Approach to Data Quality Assessment in Spatial Databases with Application to Mobile Trajectory Nearest-Neighbor Search

Spatial data is playing an emerging role in new technologies such as web and mobile mapping and Geographic Information Systems (GIS). Important decisions in political, social and many other aspects of modern human life are being made using location data. Decision makers in many countries are exploiting spatial databases for collecting information, analyzing them and planning for the future. In fact, not every spatial database is suitable for this type of application. Inaccuracy, imprecision and other deficiencies are present in location data just as any other type of data and may have a negative impact on credibility of any action taken based on unrefined information. So we need a method for evaluating the quality of spatial data and separating usable data from misleading data which leads to weak decisions. On the other hand, spatial databases are usually huge in size and therefore working with this type of data has a negative impact on efficiency. To improve the efficiency of working with spatial big data, we need a method for shrinking the volume of data. Sampling is one of these methods, but its negative effects on the quality of data are inevitable. In this paper we are trying to show and assess this change in quality of spatial data that is a consequence of sampling. We used this approach for evaluating the quality of sampled spatial data related to mobile user trajectories in China which are available in a well-known spatial database. The results show that sample-based control of data quality will increase the query performance significantly, without losing too much accuracy. Based on this results some future improvements are pointed out which will help to process location-based queries faster than before and to make more accurate location-based decisions in limited times.

BigFCM: Fast, Precise and Scalable FCM on Hadoop

Clustering plays an important role in mining big data both as a modeling technique and a preprocessing step in many data mining process implementations. Fuzzy clustering provides more flexibility than non-fuzzy methods by allowing each data record to belong to more than one cluster to some degree. However, a serious challenge in fuzzy clustering is the lack of scalability. Massive datasets in emerging fields such as geosciences, biology and networking do require parallel and distributed computations with high performance to solve real-world problems. Although some clustering methods are already improved to execute on big data platforms, but their execution time is highly increased for large datasets. In this paper, a scalable Fuzzy C-Means (FCM) clustering named BigFCM is proposed and designed for the Hadoop distributed data platform. Based on the map-reduce programming model, it exploits several mechanisms including an efficient caching design to achieve several orders of magnitude reduction in execution time. Extensive evaluation over multi-gigabyte datasets shows that BigFCM is scalable while it preserves the quality of clustering.

Spatial database implementation of fuzzy region connection calculus for analysing the relationship of diseases

Analyzing huge amounts of spatial data plays an important role in many emerging analysis and decision-making domains such as healthcare, urban planning, agriculture and so on. For extracting meaningful knowledge from geographical data, the relationships between spatial data objects need to be analyzed. An important class of such relationships are topological relations like the connectedness or overlap between regions. While real-world geographical regions such as lakes or forests do not have exact boundaries and are fuzzy, most of the existing analysis methods neglect this inherent feature of topological relations. In this paper, we propose a method for handling the topological relations in spatial databases based on fuzzy region connection calculus (RCC). The proposed method is implemented in PostGIS spatial database and evaluated in analyzing the relationship of diseases as an important application domain. We also used our fuzzy RCC implementation for fuzzification of the skyline operator in spatial databases. The results of the evaluation show that our method provides a more realistic view of spatial relationships and gives more flexibility to the data analyst to extract meaningful and accurate results in comparison with the existing methods.

ADQUEX: Adaptive Processing of Federated Queries over Linked Data based on Tuple Routing

Due to the distribution of linked data across the web, the methods that process federated queries through a distributed approach are more attractive to the users and have gained more prosperity. In distributed processing of federated queries, we need methods and procedures to execute the query in an optimal manner. Most of the existing methods perform the optimization task based on some statistical information, whereas the query processor does not have precise statistical information about their properties, since the data sources are autonomous. When precise statistics are not available, the possibility of wrong estimations will highly increase, and may lead to inefficient execution of the query at runtime. Another problem of the existing methods is that in the optimization phase, they assume that runtime conditions of query execution are stable, while the environment in which federated queries are executed over linked data is dynamic and non-predictable. By considering these two problems, there is a great potential for exploiting the federated query processing techniques in an adaptive manner. In this paper, an adaptive method is proposed for processing federated queries over linked data, based on the concept of routing the tuples. The proposed method, named ADQUEX, is able to execute the query effectively without any prior statistical information. This method can change the query execution plan at runtime so that less intermediate results are produced. It can also adapt the execution plan to new situation if unpredicted network latencies arise. Extensive evaluation of our method by running real queries over well-known linked datasets shows very good results especially for complex queries.

Ambiguity-Driven Fuzzy C-Means Clustering: How to Detect Uncertain Clustered Records

As a well-known clustering algorithm, Fuzzy C-Means (FCM) allows each input sample to belong to more than one cluster, providing more flexibility than non-fuzzy clustering methods. However, the accuracy of FCM is subject to false detections caused by noisy records, weak feature selection and low certainty of the algorithm in some cases. The false detections are very important in some decision-making application domains like network security and medical diagnosis, where weak decisions based on such false detections may lead to catastrophic outcomes. They are mainly emerged from making decisions about a subset of records that do not provide enough evidence to make a good decision. In this paper, we propose a method for detecting such ambiguous records in FCM by introducing a certainty factor to decrease invalid detections. This approach enables us to send the detected ambiguous records to another discrimination method for a deeper investigation, thus increasing the accuracy by lowering the error rate. Most of the records are still processed quickly and with low error rate which prevents performance loss compared to similar hybrid methods. Experimental results of applying the proposed method on several datasets from different domains show a significant decrease in error rate as well as improved sensitivity of the algorithm.

A Human-Centric Approach to Group-Based Context-Awareness

The emerging need for qualitative approaches in context-aware information processing calls for proper modeling of context information and efficient handling of its inherent uncertainty resulted from human interpretation and usage. Many of the current approaches to context-awareness either lack a solid theoretical basis for modeling or ignore important requirements such as modularity, high-order uncertainty management and group-based context-awareness. Therefore, their real-world application and extendability remains limited. In this paper, we present f-Context as a service-based context-awareness framework, based on language-action perspective (LAP) theory for modeling. Then we identify some of the complex, informational parts of context which contain high-order uncertainties due to differences between members of the group in defining them. An agent-based perceptual computer architecture is proposed for implementing f-Context that uses computing with words (CWW) for handling uncertainty. The feasibility of f-Context is analyzed using a realistic scenario involving a group of mobile users. We believe that the proposed approach can open the door to future research on context-awareness by offering a theoretical foundation based on human communication, and a service-based layered architecture which exploits CWW for context-aware, group-based and platform-independent access to information systems.
