pyPESTO: A modular and scalable tool for parameter estimation for dynamic models

Mechanistic models are important tools to describe and understand biological processes. However, they typically rely on unknown parameters, the estimation of which can be challenging for large and complex systems. We present pyPESTO, a modular framework for systematic parameter estimation, with scalable algorithms for optimization and uncertainty quantification. While tailored to ordinary differential equation problems, pyPESTO is broadly applicable to black-box parameter estimation problems. Besides own implementations, it provides a unified interface to various popular simulation and inference methods. pyPESTO is implemented in Python, open-source under a 3-Clause BSD license. AMICI: High-Performance Sensitivity Analysis for Large Ordinary Differential Equation Models

Ordinary differential equation models facilitate the understanding of cellular signal transduction and other biological processes. However, for large and comprehensive models, the computational cost of simulating or calibrating can be limiting. AMICI is a modular toolbox implemented in C++/Python/MATLAB that provides efficient simulation and sensitivity analysis routines tailored for scalable, gradient-based parameter estimation and uncertainty quantification. AMICI is published under the permissive BSD-3-Clause license with source code publicly available on https://github.com/AMICI-dev/AMICI. Citeable releases are archived on Zenodo.

Convergence of the Gutt Star Product

In this work we consider the Gutt star product viewed as an associative deformation of the symmetric algebra S^\bullet(g) over a Lie algebra g and discuss its continuity properties: we establish a locally convex topology on S^\bullet(g) such that the Gutt star product becomes continuous. Here we have to assume a mild technical condition on g: it has to be an Asymptotic Estimate Lie algebra. This condition is e.g. fulfilled automatically for all finite-dimensional Lie algebras. The resulting completion of the symmetric algebra can be described explicitly and yields not only a locally convex algebra but also the Hopf algebra structure maps inherited from the universal enveloping algebra are continuous. We show that all Hopf algebra structure maps depend analytically on the deformation parameter. The construction enjoys good functorial properties.

Convergence of the Gutt Star Product: A strict Deformation Quantization

This work is the final version of my master thesis. Many, but not all of its key results are already available as a preprint with Chiara Esposito and Stefan Waldmann on arxiv.org under the title "Convergence of the Gutt Star Product", which has been submitted to a journal. The main goal of this work is to understand a certain deformation of the commutative product on the symmetric tensor algebra over a given (locally convex) Lie algebra in a topological setting. Therefore, the tensor algebra over the Lie algebra is topologized in a locally convex manner. This finally provides a new example of a strict deformation quantization, i.e. a continuous star product. The related formal star product was found by Simone Gutt and is therefore called the Gutt star product. Together with this star product, the symmetric tensor algebra is isomorphic to the universal enveloping algebra of the Lie algebra. Hence, this work also presents an explicit locally convex topology on the universal enveloping algebra of certain locally convex Lie algebras. Since this construction has good functorial properties, it is also an interesting object of study not only in quantization and quantum group theory, but also in Lie theory.
