Dynamics of HIV Infection: an entropic-energetic view

We propose a time-parameterized analogy between the thermodynamic behavior of a 3-level energy system and the progression of the HIV infection described by the cell population evolution generated by an appropriated cellular automata model. The development of internal energy and its fluctuations, and of the entropy of the 3-level energy system allows the identification of an effective temperature that uniquely characterizes the three main stages of the dynamic process of HIV infection. Furthermore, this thermodynamical equivalence allows obtaining the instants associated with particular time intervals of the evolution of internal energy and entropy, which are not quantitatively accessible by the usual dynamic models based on differential equations or cellular automata. The maximum entropy point, which marks the threshold between the states of positive and negative temperatures, also corresponds to the onset of the immune system\' exhaustion and the concomitant and inexorable progression to AIDS. Such point lies in the time interval where the energy inversion mechanisms in the populations of non-infected and infected cells occur. This time lag is also characterized by considerable fluctuations of the internal energy when different samples are compared.

The Blume-Capel Model on Hierarchical Lattices: exact local properties

The local properties of the spin one ferromagnetic Blume-Capel model defined on hierarchical lattices with dimension two and three are obtained by a numerical recursion procedure and studied as functions of the temperature and the reduced crystal-field parameter. The magnetization and the density of sites in the configuration S=0 state are carefully investigated at low temperature in the region of the phase diagram that presents the phenomenon of phase reentrance. Both order parameters undergo transitions from the ferromagnetic to the ordered paramagnetic phase with abrupt discontinuities that decrease along the phase boundary at low temperatures. The distribution of magnetization in a typical profile was determined on the transition line presenting a broad multifractal spectrum that narrows towards the fractal limit (single point) as the discontinuities of the order parameters grow towards a maximum. The amplitude of the order-parameter discontinuities and the narrowing of the multifractal spectra were used to delimit the low temperature interval for the possible locus of the tricritical point.

Forest-Fire Model with Resistant Trees

The role of forest heterogeneity in the long-term, large-scale dynamics of forest fires is investigated by means of a cellular automata model and mean field approximation. Heterogeneity was conceived as trees (or acres of forest) with distinct strengths of resistance to burn. The scaling analysis of fire-size and fire-lifetime frequency distributions in the non-interacting fire steady-state limit indicates the breakdown of the power-law behavior whenever the resistance strength parameter R exceeds a certain value. For higher resistant strength, exponential behavior characterizes the frequency distributions, while power-law like behavior was observed for the lower resistant case in the same manner as reported in the literature for a homogeneous counterpart model. For the intermediate resistance strength, however, it may be described either by a stretched exponential or by a power-law plot whenever the fraction of recovering empty cells by susceptible trees not-exceeds or exceeds a certain threshold respectively, also suggesting a dynamical percolation transition with respect to the stationary forest density.

Robustness of a Cellular Automata Model for the HIV Infection

An investigation was conducted to study the robustness of the results obtained from the cellular automata model which describes the spread of the HIV infection within lymphoid tissues [R. M. Zorzenon dos Santos and S. Coutinho, Phys. Rev. Lett. 87, 168102 (2001)]. The analysis focussed on the dynamic behavior of the model when defined in lattices with different symmetries and dimensionalities. The results illustrated that the three-phase dynamics of the planar models suffered minor changes in relation to lattice symmetry variations and, while differences were observed regarding dimensionality changes, qualitative behavior was preserved. A further investigation was conducted into primary infection and sensitiveness of the latency period to variations of the model's stochastic parameters over wide ranging values. The variables characterizing primary infection and the latency period exhibited power-law behavior when the stochastic parameters varied over a few orders of magnitude. The power-law exponents were approximately the same when lattice symmetry varied, but there was a significant variation when dimensionality changed from two to three. The dynamics of the three-dimensional model was also shown to be insensitive to variations of the deterministic parameters related to cell resistance to the infection, and the necessary time lag to mount the specific immune response to HIV variants. The robustness of the model demonstrated in this work reinforce that its basic hypothesis are consistent with the three-stage dynamic of the HIV infection observed in patients.

Dihedral-angle Gaussian distribution driving protein folding

The proposal of this paper is to provide a simple angular random walk model to build up polypeptide structures, which encompass properties of dihedral angles of folded proteins. From this model, structures will be built with lengths ranging from 125 up to 400 amino acids for the different fractions of secondary structure motifs, which dihedral angles were randomly chosen according to narrow Gaussian probability distributions. In order to measure the fractal dimension of proteins three different cases were analyzed. The first contained alpha-helix structures only, the second beta-strands structures and the third a mix of alpha-helices and beta-sheets. The behavior of proteins with alpha-helix motifs are more compacted than in other situations. The findings herein indicate that this model describes some structural properties of a protein and suggest that randomness is an essential ingredient but proteins are driven by narrow angular Gaussian probability distributions and not by random-walk processes.

Multifractal Properties of Aperiodic Ising Model: role of geometric fluctuations

The role of the geometric fluctuations on the multifractal properties of the local magnetization of aperiodic ferromagnetic Ising models on hierachical lattices is investigated. The geometric fluctuations are introduced by generalized Fibonacci sequences. The local magnetization is evaluated via an exact recurrent procedure encompassing a real space renormalization group decimation. The symmetries of the local magnetization patterns induced by the aperiodic couplings is found to be strongly (weakly) different, with respect to the ones of the corresponding homogeneous systems, when the geometric fluctuations are relevant (irrelevant) to change the critical properties of the system. At the criticality, the measure defined by the local magnetization is found to exhibit a non-trivial F(alpha) spectra being shifted to higher values of alpha when relevant geometric fluctuations are considered. The critical exponents are found to be related with some special points of the F(alpha) function and agree with previous results obtained by the quite distinct transfer matrix approach.

Universality in short-range Ising spin glasses

The role of the distribution of coupling constants on the critical exponents of the short-range Ising spin-glass model is investigated via real space renormalization group. A saddle-point spin glass critical point characterized by a fixed-point distribution is found in an appropriated parameter space. The critical exponents $β$ and $ν$ are directly estimated from the data of the local Edwards-Anderson order parameters for the model defined on a diamond hierarchical lattice of fractal dimension $d_{f}=3$. Four distinct initial distributions of coupling constants (Gaussian, bimodal, uniform and exponential) are considered; the results clearly indicate a universal behavior.

Short Range Ising Spin Glasses: a critical exponent study

The critical properties of short-range Ising spin-glass models, defined on a diamond hierarchical lattice of graph fractal dimension $d_{f}=2.58$, 3, and 4, and scaling factor 2 are studied via a method based on the Migdal-Kadanoff renormalization-group scheme. The order parameter critical exponent $β$ is directly estimated from the data of the local Edwards- Anderson (EA) order parameter, obtained through an exact recursion procedure. The scaling of the EA order parameter, leading to estimates of the $ν$ exponent of the correlation length is also performed. Four distinct initial distributions of the quenched coupling constants (Gaussian, bimodal, uniform and exponential) are considered. Deviations from a universal behaviour are observed and analysed in the framework of the renormalized flow in a two dimensional appropriate parameter space.

Short-Range Ising Spin Glass: Multifractal Properties

The multifractal properties of the Edwards-Anderson order parameter of the short-range Ising spin glass model on d=3 diamond hierarchical lattices is studied via an exact recursion procedure. The profiles of the local order parameter are calculated and analysed within a range of temperatures close to the critical point with four symmetric distributions of the coupling constants (Gaussian, Bimodal, Uniform and Exponential). Unlike the pure case, the multifractal analysis of these profiles reveals that a large spectrum of the $α$-Hölder exponent is required to describe the singularities of the measure defined by the normalized local order parameter, at and below the critical point. Minor changes in these spectra are observed for distinct initial distributions of coupling constants, suggesting an universal spectra behavior. For temperatures slightly above T_{c}, a dramatic change in the $F(α)$ function is found, signalizing the transition.

Dynamical Model for Virus Spread

The steady state properties of the mean density population of infected cells in a viral spread is simulated by a general forest fire like cellular automaton model with two distinct populations of cells ( permissive and resistant ones) and studied in the framework of the mean field approximation. Stochastic dynamical ingredients are introduced in this model to mimic cells regeneration (with probability {\it p}) and to consider infection processes by other means than contiguity (with probability {\it f}). Simulations are carried on a $L \times L$ square lattice considering the eigth first neighbors. The mean density population of infected cells ($D_i$) is measured as function of the regeneration probability {\it p}, and analized for small values of the ratio {\it f/p } and for distinct degrees of the cell resistance. The results obtained by a mean field like approach recovers the simulations results. The role of the resistant parameter $R$ ($R \geq 2)$ on the steady state properties is investigated and discussed in comparision with the $R=1$ monocell case which corresponds to the {\em self organized critical} forest fire model. The fractal dimension of the dead cells ulcers contours were also estimated and analised as function of the model parameters.

Replica Real Space Renormalization Group for Spin Glasses

We construct a real space renormalization group (RG) approach for Ising spin glasses on hypercubic lattices within the scheme of the Migdal-Kadanoff approximation using replicas. Our replica symmetric solution yields results consistent with simple decimation previously obtained and the introduction of breaking of replica symmetry within the RG is discussed, which inserts in a natural fashion non-linear RG into the problem.
