Learning Euler's Elastica Model for Medical Image Segmentation

Image segmentation is a fundamental topic in image processing and has been studied for many decades. Deep learning-based supervised segmentation models have achieved state-of-the-art performance but most of them are limited by using pixel-wise loss functions for training without geometrical constraints. Inspired by Euler's Elastica model and recent active contour models introduced into the field of deep learning, we propose a novel active contour with elastica (ACE) loss function incorporating Elastica (curvature and length) and region information as geometrically-natural constraints for the image segmentation tasks. We introduce the mean curvature i.e. the average of all principal curvatures, as a more effective image prior to representing curvature in our ACE loss function. Furthermore, based on the definition of the mean curvature, we propose a fast solution to approximate the ACE loss in three-dimensional (3D) by using Laplace operators for 3D image segmentation. We evaluate our ACE loss function on four 2D and 3D natural and biomedical image datasets. Our results show that the proposed loss function outperforms other mainstream loss functions on different segmentation networks. Our source code is available at https://github.com/HiLab-git/ACELoss.

CA-Net: Comprehensive Attention Convolutional Neural Networks for Explainable Medical Image Segmentation

Accurate medical image segmentation is essential for diagnosis and treatment planning of diseases. Convolutional Neural Networks (CNNs) have achieved state-of-the-art performance for automatic medical image segmentation. However, they are still challenged by complicated conditions where the segmentation target has large variations of position, shape and scale, and existing CNNs have a poor explainability that limits their application to clinical decisions. In this work, we make extensive use of multiple attentions in a CNN architecture and propose a comprehensive attention-based CNN (CA-Net) for more accurate and explainable medical image segmentation that is aware of the most important spatial positions, channels and scales at the same time. In particular, we first propose a joint spatial attention module to make the network focus more on the foreground region. Then, a novel channel attention module is proposed to adaptively recalibrate channel-wise feature responses and highlight the most relevant feature channels. Also, we propose a scale attention module implicitly emphasizing the most salient feature maps among multiple scales so that the CNN is adaptive to the size of an object. Extensive experiments on skin lesion segmentation from ISIC 2018 and multi-class segmentation of fetal MRI found that our proposed CA-Net significantly improved the average segmentation Dice score from 87.77% to 92.08% for skin lesion, 84.79% to 87.08% for the placenta and 93.20% to 95.88% for the fetal brain respectively compared with U-Net. It reduced the model size to around 15 times smaller with close or even better accuracy compared with state-of-the-art DeepLabv3+. UXNet: Searching Multi-level Feature Aggregation for 3D Medical Image Segmentation

Aggregating multi-level feature representation plays a critical role in achieving robust volumetric medical image segmentation, which is important for the auxiliary diagnosis and treatment. Unlike the recent neural architecture search (NAS) methods that typically searched the optimal operators in each network layer, but missed a good strategy to search for feature aggregations, this paper proposes a novel NAS method for 3D medical image segmentation, named UXNet, which searches both the scale-wise feature aggregation strategies as well as the block-wise operators in the encoder-decoder network. UXNet has several appealing benefits. (1) It significantly improves flexibility of the classical UNet architecture, which only aggregates feature representations of encoder and decoder in equivalent resolution. (2) A continuous relaxation of UXNet is carefully designed, enabling its searching scheme performed in an efficient differentiable manner. (3) Extensive experiments demonstrate the effectiveness of UXNet compared with recent NAS methods for medical image segmentation. The architecture discovered by UXNet outperforms existing state-of-the-art models in terms of Dice on several public 3D medical image segmentation benchmarks, especially for the boundary locations and tiny tissues. The searching computational complexity of UXNet is cheap, enabling to search a network with the best performance less than 1.5 days on two TitanXP GPUs.

Multi-organ Segmentation via Co-training Weight-averaged Models from Few-organ Datasets

Multi-organ segmentation has extensive applications in many clinical applications. To segment multiple organs of interest, it is generally quite difficult to collect full annotations of all the organs on the same images, as some medical centers might only annotate a portion of the organs due to their own clinical practice. In most scenarios, one might obtain annotations of a single or a few organs from one training set, and obtain annotations of the the other organs from another set of training images. Existing approaches mostly train and deploy a single model for each subset of organs, which are memory intensive and also time inefficient. In this paper, we propose to co-train weight-averaged models for learning a unified multi-organ segmentation network from few-organ datasets. We collaboratively train two networks and let the coupled networks teach each other on un-annotated organs. To alleviate the noisy teaching supervisions between the networks, the weighted-averaged models are adopted to produce more reliable soft labels. In addition, a novel region mask is utilized to selectively apply the consistent constraint on the un-annotated organ regions that require collaborative teaching, which further boosts the performance. Extensive experiments on three public available single-organ datasets LiTS, KiTS, Pancreas and manually-constructed single-organ datasets from MOBA show that our method can better utilize the few-organ datasets and achieves superior performance with less inference computational cost.

Weakly Supervised Deep Nuclei Segmentation Using Partial Points Annotation in Histopathology Images

Nuclei segmentation is a fundamental task in histopathology image analysis. Typically, such segmentation tasks require significant effort to manually generate accurate pixel-wise annotations for fully supervised training. To alleviate such tedious and manual effort, in this paper we propose a novel weakly supervised segmentation framework based on partial points annotation, i.e., only a small portion of nuclei locations in each image are labeled. The framework consists of two learning stages. In the first stage, we design a semi-supervised strategy to learn a detection model from partially labeled nuclei locations. Specifically, an extended Gaussian mask is designed to train an initial model with partially labeled data. Then, selftraining with background propagation is proposed to make use of the unlabeled regions to boost nuclei detection and suppress false positives. In the second stage, a segmentation model is trained from the detected nuclei locations in a weakly-supervised fashion. Two types of coarse labels with complementary information are derived from the detected points and are then utilized to train a deep neural network. The fully-connected conditional random field loss is utilized in training to further refine the model without introducing extra computational complexity during inference. The proposed method is extensively evaluated on two nuclei segmentation datasets. The experimental results demonstrate that our method can achieve competitive performance compared to the fully supervised counterpart and the state-of-the-art methods while requiring significantly less annotation effort.

Automatic Ischemic Stroke Lesion Segmentation from Computed Tomography Perfusion Images by Image Synthesis and Attention-Based Deep Neural Networks

Ischemic stroke lesion segmentation from Computed Tomography Perfusion (CTP) images is important for accurate diagnosis of stroke in acute care units. However, it is challenged by low image contrast and resolution of the perfusion parameter maps, in addition to the complex appearance of the lesion. To deal with this problem, we propose a novel framework based on synthesized pseudo Diffusion-Weighted Imaging (DWI) from perfusion parameter maps to obtain better image quality for more accurate segmentation. Our framework consists of three components based on Convolutional Neural Networks (CNNs) and is trained end-to-end. First, a feature extractor is used to obtain both a low-level and high-level compact representation of the raw spatiotemporal Computed Tomography Angiography (CTA) images. Second, a pseudo DWI generator takes as input the concatenation of CTP perfusion parameter maps and our extracted features to obtain the synthesized pseudo DWI. To achieve better synthesis quality, we propose a hybrid loss function that pays more attention to lesion regions and encourages high-level contextual consistency. Finally, we segment the lesion region from the synthesized pseudo DWI, where the segmentation network is based on switchable normalization and channel calibration for better performance. Experimental results showed that our framework achieved the top performance on ISLES 2018 challenge and: 1) our method using synthesized pseudo DWI outperformed methods segmenting the lesion from perfusion parameter maps directly; 2) the feature extractor exploiting additional spatiotemporal CTA images led to better synthesized pseudo DWI quality and higher segmentation accuracy; and 3) the proposed loss functions and network structure improved the pseudo DWI synthesis and lesion segmentation performance.

Uncertainty-Guided Efficient Interactive Refinement of Fetal Brain Segmentation from Stacks of MRI Slices

Segmentation of the fetal brain from stacks of motion-corrupted fetal MRI slices is important for motion correction and high-resolution volume reconstruction. Although Convolutional Neural Networks (CNNs) have been widely used for automatic segmentation of the fetal brain, their results may still benefit from interactive refinement for challenging slices. To improve the efficiency of interactive refinement process, we propose an Uncertainty-Guided Interactive Refinement (UGIR) framework. We first propose a grouped convolution-based CNN to obtain multiple automatic segmentation predictions with uncertainty estimation in a single forward pass, then guide the user to provide interactions only in a subset of slices with the highest uncertainty. A novel interactive level set method is also proposed to obtain a refined result given the initial segmentation and user interactions. Experimental results show that: (1) our proposed CNN obtains uncertainty estimation in real time which correlates well with mis-segmentations, (2) the proposed interactive level set is effective and efficient for refinement, (3) UGIR obtains accurate refinement results with around 30% improvement of efficiency by using uncertainty to guide user interactions. Weakly Supervised Vessel Segmentation in X-ray Angiograms by Self-Paced Learning from Noisy Labels with Suggestive Annotation

The segmentation of coronary arteries in X-ray angiograms by convolutional neural networks (CNNs) is promising yet limited by the requirement of precisely annotating all pixels in a large number of training images, which is extremely labor-intensive especially for complex coronary trees. To alleviate the burden on the annotator, we propose a novel weakly supervised training framework that learns from noisy pseudo labels generated from automatic vessel enhancement, rather than accurate labels obtained by fully manual annotation. A typical self-paced learning scheme is used to make the training process robust against label noise while challenged by the systematic biases in pseudo labels, thus leading to the decreased performance of CNNs at test time. To solve this problem, we propose an annotation-refining self-paced learning framework (AR-SPL) to correct the potential errors using suggestive annotation. An elaborate model-vesselness uncertainty estimation is also proposed to enable the minimal annotation cost for suggestive annotation, based on not only the CNNs in training but also the geometric features of coronary arteries derived directly from raw data. Experiments show that our proposed framework achieves 1) comparable accuracy to fully supervised learning, which also significantly outperforms other weakly supervised learning frameworks; 2) largely reduced annotation cost, i.e., 75.18% of annotation time is saved, and only 3.46% of image regions are required to be annotated; and 3) an efficient intervention process, leading to superior performance with even fewer manual interactions.

Automatic Health Problem Detection from Gait Videos Using Deep Neural Networks

The aim of this study is developing an automatic system for detection of gait-related health problems using Deep Neural Networks (DNNs). The proposed system takes a video of patients as the input and estimates their 3D body pose using a DNN based method. Our code is publicly available at https://github.com/rmehrizi/multi-view-pose-estimation. The resulting 3D body pose time series are then analyzed in a classifier, which classifies input gait videos into four different groups including Healthy, with Parkinsons disease, Post Stroke patient, and with orthopedic problems. The proposed system removes the requirement of complex and heavy equipment and large laboratory space, and makes the system practical for home use. Moreover, it does not need domain knowledge for feature engineering since it is capable of extracting semantic and high level features from the input data. The experimental results showed the classification accuracy of 56% to 96% for different groups. Furthermore, only 1 out of 25 healthy subjects were misclassified (False positive), and only 1 out of 70 patients were classified as a healthy subject (False negative). This study presents a starting point toward a powerful tool for automatic classification of gait disorders and can be used as a basis for future applications of Deep Learning in clinical gait analysis. Since the system uses digital cameras as the only required equipment, it can be employed in domestic environment of patients and elderly people for consistent gait monitoring and early detection of gait alterations.

CFEA: Collaborative Feature Ensembling Adaptation for Domain Adaptation in Unsupervised Optic Disc and Cup Segmentation

Recently, deep neural networks have demonstrated comparable and even better performance with board-certified ophthalmologists in well-annotated datasets. However, the diversity of retinal imaging devices poses a significant challenge: domain shift, which leads to performance degradation when applying the deep learning models to new testing domains. In this paper, we propose a novel unsupervised domain adaptation framework, called Collaborative Feature Ensembling Adaptation (CFEA), to effectively overcome this challenge. Our proposed CFEA is an interactive paradigm which presents an exquisite of collaborative adaptation through both adversarial learning and ensembling weights. In particular, we simultaneously achieve domain-invariance and maintain an exponential moving average of the historical predictions, which achieves a better prediction for the unlabeled data, via ensembling weights during training. Without annotating any sample from the target domain, multiple adversarial losses in encoder and decoder layers guide the extraction of domain-invariant features to confuse the domain classifier and meanwhile benefit the ensembling of smoothing weights. Comprehensive experimental results demonstrate that our CFEA model can overcome performance degradation and outperform the state-of-the-art methods in segmenting retinal optic disc and cup from fundus images. \textit{Code is available at \url{https://github.com/cswin/AWC}}.

Collaborative Multi-agent Learning for MR Knee Articular Cartilage Segmentation

The 3D morphology and quantitative assessment of knee articular cartilages (i.e., femoral, tibial, and patellar cartilage) in magnetic resonance (MR) imaging is of great importance for knee radiographic osteoarthritis (OA) diagnostic decision making. However, effective and efficient delineation of all the knee articular cartilages in large-sized and high-resolution 3D MR knee data is still an open challenge. In this paper, we propose a novel framework to solve the MR knee cartilage segmentation task. The key contribution is the adversarial learning based collaborative multi-agent segmentation network. In the proposed network, we use three parallel segmentation agents to label cartilages in their respective region of interest (ROI), and then fuse the three cartilages by a novel ROI-fusion layer. The collaborative learning is driven by an adversarial sub-network. The ROI-fusion layer not only fuses the individual cartilages from multiple agents, but also backpropagates the training loss from the adversarial sub-network to each agent to enable joint learning of shape and spatial constraints. Extensive evaluations are conducted on a dataset including hundreds of MR knee volumes with diverse populations, and the proposed method shows superior performance.

Attention-driven Tree-structured Convolutional LSTM for High Dimensional Data Understanding

Modeling the sequential information of image sequences has been a vital step of various vision tasks and convolutional long short-term memory (ConvLSTM) has demonstrated its superb performance in such spatiotemporal problems. Nevertheless, the hierarchical data structures in a significant amount of tasks (e.g., human body parts and vessel/airway tree in biomedical images) cannot be properly modeled by sequential models. Thus, ConvLSTM is not suitable for tree-structured image data analysis. In order to address these limitations, we present tree-structured ConvLSTM models for tree-structured image analysis tasks which can be trained end-to-end. To demonstrate the effectiveness of the proposed tree-structured ConvLSTM model, we present a tree-structured segmentation framework which consists of a tree-structured ConvLSTM and an attention fully convolutional network (FCN) model. The proposed framework is extensively validated on four large-scale coronary artery datasets. The results demonstrate the effectiveness and efficiency of the proposed method.

Residual Attention based Network for Hand Bone Age Assessment

Computerized automatic methods have been employed to boost the productivity as well as objectiveness of hand bone age assessment. These approaches make predictions according to the whole X-ray images, which include other objects that may introduce distractions. Instead, our framework is inspired by the clinical workflow (Tanner-Whitehouse) of hand bone age assessment, which focuses on the key components of the hand. The proposed framework is composed of two components: a Mask R-CNN subnet of pixelwise hand segmentation and a residual attention network for hand bone age assessment. The Mask R-CNN subnet segments the hands from X-ray images to avoid the distractions of other objects (e.g., X-ray tags). The hierarchical attention components of the residual attention subnet force our network to focus on the key components of the X-ray images and generate the final predictions as well as the associated visual supports, which is similar to the assessment procedure of clinicians. We evaluate the performance of the proposed pipeline on the RSNA pediatric bone age dataset and the results demonstrate its superiority over the previous methods.

Quantized Densely Connected U-Nets for Efficient Landmark Localization

In this paper, we propose quantized densely connected U-Nets for efficient visual landmark localization. The idea is that features of the same semantic meanings are globally reused across the stacked U-Nets. This dense connectivity largely improves the information flow, yielding improved localization accuracy. However, a vanilla dense design would suffer from critical efficiency issue in both training and testing. To solve this problem, we first propose order-K dense connectivity to trim off long-distance shortcuts; then, we use a memory-efficient implementation to significantly boost the training efficiency and investigate an iterative refinement that may slice the model size in half. Finally, to reduce the memory consumption and high precision operations both in training and testing, we further quantize weights, inputs, and gradients of our localization network to low bit-width numbers. We validate our approach in two tasks: human pose estimation and face alignment. The results show that our approach achieves state-of-the-art localization accuracy, but using ~70% fewer parameters, ~98% less model size and saving ~75% training memory compared with other benchmark localizers. StackGAN++: Realistic Image Synthesis with Stacked Generative Adversarial Networks

Although Generative Adversarial Networks (GANs) have shown remarkable success in various tasks, they still face challenges in generating high quality images. In this paper, we propose Stacked Generative Adversarial Networks (StackGAN) aiming at generating high-resolution photo-realistic images. First, we propose a two-stage generative adversarial network architecture, StackGAN-v1, for text-to-image synthesis. The Stage-I GAN sketches the primitive shape and colors of the object based on given text description, yielding low-resolution images. The Stage-II GAN takes Stage-I results and text descriptions as inputs, and generates high-resolution images with photo-realistic details. Second, an advanced multi-stage generative adversarial network architecture, StackGAN-v2, is proposed for both conditional and unconditional generative tasks. Our StackGAN-v2 consists of multiple generators and discriminators in a tree-like structure; images at multiple scales corresponding to the same scene are generated from different branches of the tree. StackGAN-v2 shows more stable training behavior than StackGAN-v1 by jointly approximating multiple distributions. Extensive experiments demonstrate that the proposed stacked generative adversarial networks significantly outperform other state-of-the-art methods in generating photo-realistic images.

CR-GAN: Learning Complete Representations for Multi-view Generation

Generating multi-view images from a single-view input is an essential yet challenging problem. It has broad applications in vision, graphics, and robotics. Our study indicates that the widely-used generative adversarial network (GAN) may learn "incomplete" representations due to the single-pathway framework: an encoder-decoder network followed by a discriminator network. We propose CR-GAN to address this problem. In addition to the single reconstruction path, we introduce a generation sideway to maintain the completeness of the learned embedding space. The two learning pathways collaborate and compete in a parameter-sharing manner, yielding considerably improved generalization ability to "unseen" dataset. More importantly, the two-pathway framework makes it possible to combine both labeled and unlabeled data for self-supervised learning, which further enriches the embedding space for realistic generations. The experimental results prove that CR-GAN significantly outperforms state-of-the-art methods, especially when generating from "unseen" inputs in wild conditions.

Interactive Reinforcement Learning for Object Grounding via Self-Talking

Humans are able to identify a referred visual object in a complex scene via a few rounds of natural language communications. Success communication requires both parties to engage and learn to adapt for each other. In this paper, we introduce an interactive training method to improve the natural language conversation system for a visual grounding task. During interactive training, both agents are reinforced by the guidance from a common reward function. The parametrized reward function also cooperatively updates itself via interactions, and contribute to accomplishing the task. We evaluate the method on GuessWhat?! visual grounding task, and significantly improve the task success rate. However, we observe language drifting problem during training and propose to use reward engineering to improve the interpretability for the generated conversations. Our result also indicates evaluating goal-ended visual conversation tasks require semantic relevant metrics beyond task success rate.

StackGAN: Text to Photo-realistic Image Synthesis with Stacked Generative Adversarial Networks

Synthesizing high-quality images from text descriptions is a challenging problem in computer vision and has many practical applications. Samples generated by existing text-to-image approaches can roughly reflect the meaning of the given descriptions, but they fail to contain necessary details and vivid object parts. In this paper, we propose Stacked Generative Adversarial Networks (StackGAN) to generate 256x256 photo-realistic images conditioned on text descriptions. We decompose the hard problem into more manageable sub-problems through a sketch-refinement process. The Stage-I GAN sketches the primitive shape and colors of the object based on the given text description, yielding Stage-I low-resolution images. The Stage-II GAN takes Stage-I results and text descriptions as inputs, and generates high-resolution images with photo-realistic details. It is able to rectify defects in Stage-I results and add compelling details with the refinement process. To improve the diversity of the synthesized images and stabilize the training of the conditional-GAN, we introduce a novel Conditioning Augmentation technique that encourages smoothness in the latent conditioning manifold. Extensive experiments and comparisons with state-of-the-arts on benchmark datasets demonstrate that the proposed method achieves significant improvements on generating photo-realistic images conditioned on text descriptions.
