Faster Deep Ensemble Averaging for Quantification of DNA Damage from Comet Assay Images With Uncertainty Estimates

Several neurodegenerative diseases involve the accumulation of cellular DNA damage. Comet assays are a popular way of estimating the extent of DNA damage. Current literature on the use of deep learning to quantify DNA damage presents an empirical approach to hyper-parameter optimization and does not include uncertainty estimates. Deep ensemble averaging is a standard approach to estimating uncertainty but it requires several iterations of network training, which makes it time-consuming. Here we present an approach to quantify the extent of DNA damage that combines deep learning with a rigorous and comprehensive method to optimize the hyper-parameters with the help of statistical tests. We also use an architecture that allows for a faster computation of deep ensemble averaging and performs statistical tests applicable to networks using transfer learning. We applied our approach to a comet assay dataset with more than 1300 images and achieved an $R^2$ of 0.84, where the output included the confidence interval for each prediction. The proposed architecture is an improvement over the current approaches since it speeds up the uncertainty estimation by 30X while being statistically more rigorous.

Machine Learning Enabled Lineshape Analysis in Optical Two-Dimensional Coherent Spectroscopy

Optical two-dimensional (2D) coherent spectroscopy excels in studying coupling and dynamics in complex systems. The dynamical information can be learned from lineshape analysis to extract the corresponding linewidth. However, it is usually challenging to fit a 2D spectrum, especially when the homogeneous and inhomogeneous linewidths are comparable. We implemented a machine learning algorithm to analyze 2D spectra to retrieve homogeneous and inhomogeneous linewidths. The algorithm was trained using simulated 2D spectra with known linewidth values. The trained algorithm can analyze both simulated (not used in training) and experimental spectra to extract the homogeneous and inhomogeneous linewidths. This approach can be potentially applied to 2D spectra with more sophisticated spectral features.

Exploring Wireless Sensor Network Technology In Sustainable Okra Garden: A Comparative Analysis Of Okra Grown In Different Fertilizer Treatments

The goal of this project was to explore commercial agricultural and irrigation sensor kits and to discern if the commercial wireless sensor network is viable tool for providing accurate real-time farm data at the nexus of food, energy and water. The smart garden consists of two different varieties of Abelmoschus esculentus planted in raised beds, each grown under two different fertilizer treatments. Soil watermark sensors were programmed to evaluate soil moisture and dictate irrigation events up to four times a day, while soil temperature and photosynthetic solar radiation sensors also recorded data every six hours. Solar panels harvested energy to power water pump and sensors. The objectives of the experiments were to evaluate and compare plant and soil parameters of the two okra varietes grown under two different fertilizer treatments. The plant parameters evaluated and compared were basal diameter, plant height, fruit production, and fruit size. Soil parameters measured were soil moisture, soil temperature, and soil nitrate concentration. The commercial sensors were evaluated on efficiency, accuracy, ease of use and overall practicality. Clemson spineless produced larger okra plants with the highest plant parameter values, followed by Emerald okra.

Magnetic Properties of Ni-Fe Nanowire Arrays: Effect of Template Material and Deposition Conditions

The objective of this work is to study the magnetic properties of arrays of Ni-Fe nanowires electrodeposited in different template materials such as porous silicon, polycarbonate and alumina. Magnetic properties were studied as a function of template material, applied magnetic field (parallel and perpendicular) during deposition, wire length, as well as magnetic field orientation during measurement. The results show that application of magnetic field during deposition strongly influences the c-axis preferred orientation growth of Ni-Fe nanowires. The samples with magnetic field perpendicular to template plane during deposition exhibits strong perpendicular anisotropy with greatly enhanced coercivity and squareness ratio, particularly in Ni-Fe nanowires deposited in polycarbonate templates. In case of polycarbonate template, as magnetic field during deposition increases, both coercivity and squareness ratio also increase. The wire length dependence was also measured for polycarbonate templates. As wire length increases, coercivity and squareness ratio decrease, but saturation field increases.
