E-Sort: Empowering End-to-end Neural Network for Multi-channel Spike Sorting with Transfer Learning and Fast Post-processing

Decoding extracellular recordings is a crucial task in electrophysiology and brain-computer interfaces. Spike sorting, which distinguishes spikes and their putative neurons from extracellular recordings, becomes computationally demanding with the increasing number of channels in modern neural probes. To address the intensive workload and complex neuron interactions, we propose E-Sort, an end-to-end neural network-based spike sorter with transfer learning and parallelizable post-processing. Our framework reduces the required number of annotated spikes for training by 44% compared to training from scratch, achieving up to 25.68% higher accuracy. Additionally, our novel post-processing algorithm is compatible with deep learning frameworks, making E-Sort significantly faster than state-of-the-art spike sorters. On synthesized Neuropixels recordings, E-Sort achieves comparable accuracy with Kilosort4 while sorting 50 seconds of data in only 1.32 seconds. Our method demonstrates robustness across various probe geometries, noise levels, and drift conditions, offering a substantial improvement in both accuracy and runtime efficiency compared to existing spike sorters.

A Minimization Approach for Minimax Optimization with Coupled Constraints

In this paper, we focus on the nonconvex-strongly-concave minimax optimization problem (MCC), where the inner maximization subproblem contains constraints that couple the primal variable of the outer minimization problem. We prove that by introducing the dual variable of the inner maximization subproblem, (MCC) has the same first-order minimax points as a nonconvex-strongly-concave minimax optimization problem without coupled constraints (MOL). We then extend our focus to a class of nonconvex-strongly-concave minimax optimization problems (MM) that generalize (MOL). By performing the partial forward-backward envelope to the primal variable of the inner maximization subproblem, we propose a minimization problem (MMPen), where its objective function is explicitly formulated. We prove that the first-order stationary points of (MMPen) coincide with the first-order minimax points of (MM). Therefore, various efficient minimization methods and their convergence guarantees can be directly employed to solve (MM), hence solving (MCC) through (MOL). Preliminary numerical experiments demonstrate the great potential of our proposed approach.

LalaEval: A Holistic Human Evaluation Framework for Domain-Specific Large Language Models

This paper introduces LalaEval, a holistic framework designed for the human evaluation of domain-specific large language models (LLMs). LalaEval proposes a comprehensive suite of end-to-end protocols that cover five main components including domain specification, criteria establishment, benchmark dataset creation, construction of evaluation rubrics, and thorough analysis and interpretation of evaluation outcomes. This initiative aims to fill a crucial research gap by providing a systematic methodology for conducting standardized human evaluations within specific domains, a practice that, despite its widespread application, lacks substantial coverage in the literature and human evaluation are often criticized to be less reliable due to subjective factors, so standardized procedures adapted to the nuanced requirements of specific domains or even individual organizations are in great need. Furthermore, the paper demonstrates the framework's application within the logistics industry, presenting domain-specific evaluation benchmarks, datasets, and a comparative analysis of LLMs for the logistics domain use, highlighting the framework's capacity to elucidate performance differences and guide model selection and development for domain-specific LLMs. Through real-world deployment, the paper underscores the framework's effectiveness in advancing the field of domain-specific LLM evaluation, thereby contributing significantly to the ongoing discussion on LLMs' practical utility and performance in domain-specific applications.

L-Sort: An Efficient Hardware for Real-time Multi-channel Spike Sorting with Localization

Spike sorting is essential for extracting neuronal information from neural signals and understanding brain function. With the advent of high-density microelectrode arrays (HDMEAs), the challenges and opportunities in multi-channel spike sorting have intensified. Real-time spike sorting is particularly crucial for closed-loop brain computer interface (BCI) applications, demanding efficient hardware implementations. This paper introduces L-Sort, an hardware design for real-time multi-channel spike sorting. Leveraging spike localization techniques, L-Sort achieves efficient spike detection and clustering without the need to store raw signals during detection. By incorporating median thresholding and geometric features, L-Sort demonstrates promising results in terms of accuracy and hardware efficiency. We assessed the detection and clustering accuracy of our design with publicly available datasets recorded using high-density neural probes (Neuropixel). We implemented our design on an FPGA and compared the results with state of the art. Results show that our designs consume less hardware resource comparing with other FPGA-based spike sorting hardware.

Knowledge-Reuse Transfer Learning Methods in Molecular and Material Science

Molecules and materials are the foundation for the development of modern advanced industries such as energy storage systems and semiconductor devices. However, traditional trial-and-error methods or theoretical calculations are highly resource-intensive, and extremely long R&D (Research and Development) periods cannot meet the urgent need for molecules/materials in industrial development. Machine learning (ML) methods based on big data are expected to break this dilemma. However, the difficulty in constructing large-scale datasets of new molecules/materials due to the high cost of data acquisition and annotation limits the development of machine learning. The application of transfer learning lowers the data requirements for model training, which makes transfer learning stand out in researches addressing data quality issues. In this review, we summarize recent advances in transfer learning related to molecular and materials science. We focus on the application of transfer learning methods for the discovery of advanced molecules/materials, particularly, the construction of transfer learning frameworks for different systems, and how transfer learning can enhance the performance of models. In addition, the challenges of transfer learning are also discussed.

DeepRLI: A Multi-objective Framework for Universal Protein--Ligand Interaction Prediction

Protein (receptor)--ligand interaction prediction is a critical component in computer-aided drug design, significantly influencing molecular docking and virtual screening processes. Despite the development of numerous scoring functions in recent years, particularly those employing machine learning, accurately and efficiently predicting binding affinities for protein--ligand complexes remains a formidable challenge. Most contemporary methods are tailored for specific tasks, such as binding affinity prediction, binding pose prediction, or virtual screening, often failing to encompass all aspects. In this study, we put forward DeepRLI, a novel protein--ligand interaction prediction architecture. It encodes each protein--ligand complex into a fully connected graph, retaining the integrity of the topological and spatial structure, and leverages the improved graph transformer layers with cosine envelope as the central module of the neural network, thus exhibiting superior scoring power. In order to equip the model to generalize to conformations beyond the confines of crystal structures and to adapt to molecular docking and virtual screening tasks, we propose a multi-objective strategy, that is, the model outputs three scores for scoring and ranking, docking, and screening, and the training process optimizes these three objectives simultaneously. For the latter two objectives, we augment the dataset through a docking procedure, incorporate suitable physics-informed blocks and employ an effective contrastive learning approach. Eventually, our model manifests a balanced performance across scoring, ranking, docking, and screening, thereby demonstrating its ability to handle a range of tasks. Overall, this research contributes a multi-objective framework for universal protein--ligand interaction prediction, augmenting the landscape of structure-based drug design.

Strong Variational Sufficiency for Nonlinear Semidefinite Programming and its Implications

Strong variational sufficiency is a newly proposed property, which turns out to be of great use in the convergence analysis of multiplier methods. However, what this property implies for non-polyhedral problems remains a puzzle. In this paper, we prove the equivalence between the strong variational sufficiency and the strong second order sufficient condition (SOSC) for nonlinear semidefinite programming (NLSDP), without requiring the uniqueness of multiplier or any other constraint qualifications. Based on this characterization, the local convergence property of the augmented Lagrangian method (ALM) for NLSDP can be established under strong SOSC in the absence of constraint qualifications. Moreover, under the strong SOSC, we can apply the semi-smooth Newton method to solve the ALM subproblems of NLSDP as the positive definiteness of the generalized Hessian of augmented Lagrangian function is satisfied.

CILIATE: Towards Fairer Class-based Incremental Learning by Dataset and Training Refinement

Due to the model aging problem, Deep Neural Networks (DNNs) need updates to adjust them to new data distributions. The common practice leverages incremental learning (IL), e.g., Class-based Incremental Learning (CIL) that updates output labels, to update the model with new data and a limited number of old data. This avoids heavyweight training (from scratch) using conventional methods and saves storage space by reducing the number of old data to store. But it also leads to poor performance in fairness. In this paper, we show that CIL suffers both dataset and algorithm bias problems, and existing solutions can only partially solve the problem. We propose a novel framework, CILIATE, that fixes both dataset and algorithm bias in CIL. It features a novel differential analysis guided dataset and training refinement process that identifies unique and important samples overlooked by existing CIL and enforces the model to learn from them. Through this process, CILIATE improves the fairness of CIL by 17.03%, 22.46%, and 31.79% compared to state-of-the-art methods, iCaRL, BiC, and WA, respectively, based on our evaluation on three popular datasets and widely used ResNet models.

AlphaMat: A Material Informatics Hub Connecting Data, Features, Models and Applications

The development of modern civil industry, energy and information technology is inseparable from the rapid explorations of new materials, which are hampered by months to years of painstaking attempts, resulting in only a small fraction of materials being determined in a vast chemical space. Artificial intelligence (AI)-based methods are promising to address this gap, but face many challenges such as data scarcity and inaccurate material descriptor coding. Here, we develop an AI platform, AlphaMat, that connects materials and applications. AlphaMat is not limited by the data scale (from 101 to 106) and can design structural and component descriptors that are effective for docking with various AI models. With prediction time of milliseconds and high accuracy, AlphaMat exhibits strong powers to model at least 12 common attributes (formation energy, band gap, ionic conductivity, magnetism, phonon property, bulk modulus, dielectric constant, adsorption energy, etc.), resulting in an unexplored material database with over 117,000 entries. We further demonstrate the ability of AlphaMat to mine and design materials, which successfully discover thousands of new materials in photonics, batteries, catalysts, and capacitors from the largest inorganic compound databases that cover all elements in periodic table. This work proposes the first material informatics hub that does not require users to have strong programming knowledge to build AI models to design materials. Users can either directly retrieve our database or easily build AI models through AlphaMat to discover and design the required materials. AlphaMat can shorten the cycle of database construction and material discovery by at least decades, and its effective use will facilitate the applications of AI technology in material science and lead scientific and technological progress to a new height.

Local convergence analysis of augmented Lagrangian method for nonlinear semidefinite programming

The augmented Lagrangian method (ALM) has gained tremendous popularity for its elegant theory and impressive numerical performance since it was proposed by Hestenes and Powell in 1969. It has been widely used in numerous efficient solvers to improve numerical performance to solve many problems. In this paper, without requiring the uniqueness of multipliers, the local (asymptotic Q-superlinear) Q-linear convergence rate of the primal-dual sequences generated by ALM for the nonlinear semidefinite programming (NLSDP) is established by assuming the second-order sufficient condition (SOSC) and the semi-isolated calmness of the Karush-Kuhn-Tucker (KKT) solution under some mild conditions.

A CMOS-based Characterisation Platform for Emerging RRAM Technologies

Mass characterisation of emerging memory devices is an essential step in modelling their behaviour for integration within a standard design flow for existing integrated circuit designers. This work develops a novel characterisation platform for emerging resistive devices with a capacity of up to 1 million devices on-chip. Split into four independent sub-arrays, it contains on-chip column-parallel DACs for fast voltage programming of the DUT. On-chip readout circuits with ADCs are also available for fast read operations covering 5-decades of input current (20nA to 2mA). This allows a device's resistance range to be between 1k$Ω$ and 10M$Ω$ with a minimum voltage range of $\pm$1.5V on the device.

Meta-Mining Discriminative Samples for Kinship Verification

Kinship verification aims to find out whether there is a kin relation for a given pair of facial images. Kinship verification databases are born with unbalanced data. For a database with N positive kinship pairs, we naturally obtain N(N-1) negative pairs. How to fully utilize the limited positive pairs and mine discriminative information from sufficient negative samples for kinship verification remains an open issue. To address this problem, we propose a Discriminative Sample Meta-Mining (DSMM) approach in this paper. Unlike existing methods that usually construct a balanced dataset with fixed negative pairs, we propose to utilize all possible pairs and automatically learn discriminative information from data. Specifically, we sample an unbalanced train batch and a balanced meta-train batch for each iteration. Then we learn a meta-miner with the meta-gradient on the balanced meta-train batch. In the end, the samples in the unbalanced train batch are re-weighted by the learned meta-miner to optimize the kinship models. Experimental results on the widely used KinFaceW-I, KinFaceW-II, TSKinFace, and Cornell Kinship datasets demonstrate the effectiveness of the proposed approach.

Oxygen vacancy induced room temperature metal-insulator transition in nickelates films and its potential application in photovoltaics

Oxygen vacancy is intrinsically coupled with magnetic, electronic and transport properties of transition-metal oxide materials and directly determines their multifunctionality. Here, we demonstrate reversible control of oxygen content by post-annealing at temperature lower than 300 degree centigrade and realize the reversible metal-insulator transition in epitaxial NdNiO3 films. Importantly, over six orders of magnitude in the resistance modulation and a large change in optical band gap are demonstrated at room temperature without destroying the parent framework and changing the p-type conductive mechanism. Further study revealed that oxygen vacancies stabilized the insulating phase at room temperature is universal for perovskite nickelates films. Acting as electron donors, oxygen vacancies not only stabilize the insulating phase at room temperature, but also induce a large magnetization of ~50 emu/cm3 due to the formation of strongly correlated Ni2+ t2g6eg2 states. The band gap opening is an order of magnitude larger than that of the thermally driven metal-insulator transition and continuously tunable. Potential application of the newly found insulating phase in photovoltaics has been demonstrated in the nickelates-based heterojunctions. Our discovery opens up new possibilities for strongly correlated perovskite nickelates.
