Space Layout of Low-entropy Hydration Shells Guides Protein Binding

Protein-protein binding enables orderly and lawful biological self-organization, and is therefore considered a miracle of nature. Protein-protein binding is steered by electrostatic forces, hydrogen bonding, van der Waals force, and hydrophobic interactions. Among these physical forces, only the hydrophobic interactions can be considered as long-range intermolecular attractions between proteins in intracellular and extracellular fluid. Low-entropy regions of hydration shells around proteins drive hydrophobic attraction among them that essentially coordinate protein-protein docking in rotational-conformational space of mutual orientations at the guidance stage of the binding. Here, an innovative method was developed for identifying the low-entropy regions of hydration shells of given proteins, and we discovered that the largest low-entropy regions of hydration shells on proteins typically cover the binding sites. According to an analysis of determined protein complex structures, shape matching between the largest low-entropy hydration shell region of a protein and that of its partner at the binding sites is revealed as a regular pattern. Protein-protein binding is thus found to be mainly guided by hydrophobic collapse between the shape-matched low-entropy hydration shells that is verified by bioinformatics analyses of hundreds of structures of protein complexes. A simple algorithm is developed to precisely predict protein binding sites.

A Multi-user Oriented Live Free-viewpoint Video Streaming System Based On View Interpolation

As an important application form of immersive multimedia services, free-viewpoint video(FVV) enables users with great immersive experience by strong interaction. However, the computational complexity of virtual view synthesis algorithms poses a significant challenge to the real-time performance of an FVV system. Furthermore, the individuality of user interaction makes it difficult to serve multiple users simultaneously for a system with conventional architecture. In this paper, we novelly introduce a CNN-based view interpolation algorithm to synthesis dense virtual views in real time. Based on this, we also build an end-to-end live free-viewpoint system with a multi-user oriented streaming strategy. Our system can utilize a single edge server to serve multiple users at the same time without having to bring a large view synthesis load on the client side. We analyze the whole system and show that our approaches give the user a pleasant immersive experience, in terms of both visual quality and latency.

Holomorphic anomaly equation for $(\mathbb{P}^2,E)$ and the Nekrasov-Shatashvili limit of local $\mathbb{P}^2$

We prove a higher genus version of the genus $0$ local-relative correspondence of van Garrel-Graber-Ruddat: for $(X,D)$ a pair with $X$ a smooth projective variety and $D$ a nef smooth divisor, maximal contact Gromov-Witten theory of $(X,D)$ with $λ_g$-insertion is related to Gromov-Witten theory of the total space of $\mathcal{O}_X(-D)$ and local Gromov-Witten theory of $D$. Specializing to $(X,D)=(S,E)$ for $S$ a del Pezzo surface or a rational elliptic surface and $E$ a smooth anticanonical divisor, we show that maximal contact Gromov-Witten theory of $(S,E)$ is determined by the Gromov-Witten theory of the Calabi-Yau 3-fold $\mathcal{O}_S(-E)$ and the stationary Gromov-Witten theory of the elliptic curve $E$. Specializing further to $S=\mathbb{P}^2$, we prove that higher genus generating series of maximal contact Gromov-Witten invariants of $(\mathbb{P}^2,E)$ are quasimodular and satisfy a holomorphic anomaly equation. The proof combines the quasimodularity results and the holomorphic anomaly equations previously known for local $\mathbb{P}^2$ and the elliptic curve. Furthermore, using the connection between maximal contact Gromov-Witten invariants of $(\mathbb{P}^2,E)$ and Betti numbers of moduli spaces of semistable one-dimensional sheaves on $\mathbb{P}^2$, we obtain a proof of the quasimodularity and holomorphic anomaly equation predicted in the physics literature for the refined topological string free energy of local $\mathbb{P}^2$ in the Nekrasov-Shatashvili limit.

Hydrophobic interaction determines docking affinity of SARS CoV 2 variants with antibodies

Preliminary epidemiologic, phylogenetic and clinical findings suggest that several novel severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) variants have increased transmissibility and decreased efficacy of several existing vaccines. Four mutations in the receptor-binding domain (RBD) of the spike protein that are reported to contribute to increased transmission. Understanding physical mechanism responsible for the affinity enhancement between the SARS-CoV-2 variants and ACE2 is the "urgent challenge" for developing blockers, vaccines and therapeutic antibodies against the coronavirus disease 2019 (COVID-19) pandemic. Based on a hydrophobic-interaction-based protein docking mechanism, this study reveals that the mutation N501Y obviously increased the hydrophobic attraction and decrease hydrophilic repulsion between the RBD and ACE2 that most likely caused the transmissibility increment of the variants. By analyzing the mutation-induced hydrophobic surface changes in the attraction and repulsion at the binding site of the complexes of the SARS-CoV-2 variants and antibodies, we found out that all the mutations of N501Y, E484K, K417N and L452R can selectively decrease or increase their binding affinity with some antibodies.

Sequence-to-sequence Singing Voice Synthesis with Perceptual Entropy Loss

The neural network (NN) based singing voice synthesis (SVS) systems require sufficient data to train well and are prone to over-fitting due to data scarcity. However, we often encounter data limitation problem in building SVS systems because of high data acquisition and annotation costs. In this work, we propose a Perceptual Entropy (PE) loss derived from a psycho-acoustic hearing model to regularize the network. With a one-hour open-source singing voice database, we explore the impact of the PE loss on various mainstream sequence-to-sequence models, including the RNN-based, transformer-based, and conformer-based models. Our experiments show that the PE loss can mitigate the over-fitting problem and significantly improve the synthesized singing quality reflected in objective and subjective evaluations.

The role of hydrophobic interactions in folding of $β$-sheets

Exploring the protein-folding problem has been a long-standing challenge in molecular biology. Protein folding is highly dependent on folding of secondary structures as the way to pave a native folding pathway. Here, we demonstrate that a feature of a large hydrophobic surface area covering most side-chains on one side or the other side of adjacent $β$-strands of a $β$-sheet is prevail in almost all experimentally determined $β$-sheets, indicating that folding of $β$-sheets is most likely triggered by multistage hydrophobic interactions among neighbored side-chains of unfolded polypeptides, enable $β$-sheets fold reproducibly following explicit physical folding codes in aqueous environments. $β$-turns often contain five types of residues characterized with relatively small exposed hydrophobic proportions of their side-chains, that is explained as these residues can block hydrophobic effect among neighbored side-chains in sequence. Temperature dependence of the folding of $β$-sheet is thus attributed to temperature dependence of the strength of the hydrophobicity. The hydrophobic-effect-based mechanism responsible for $β$-sheets folding is verified by bioinformatics analyses of thousands of results available from experiments. The folding codes in amino acid sequence that dictate formation of a $β$-hairpin can be deciphered through evaluating hydrophobic interaction among side-chains of an unfolded polypeptide from a $β$-strand-like thermodynamic metastable state.

A hydrophobic-interaction-based mechanism trigger docking between the SARS CoV 2 spike and angiotensin-converting enzyme 2

A recent experimental study found that the binding affinity between the cellular receptor human angiotensin converting enzyme 2 (ACE2) and receptor-binding domain (RBD) in spike (S) protein of novel severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is more than 10-fold higher than that of the original severe acute respiratory syndrome coronavirus (SARS-CoV). However, main-chain structures of the SARS-CoV-2 RBD are almost the same with that of the SARS-CoV RBD. Understanding physical mechanism responsible for the outstanding affinity between the SARS-CoV-2 S and ACE2 is the "urgent challenge" for developing blockers, vaccines and therapeutic antibodies against the coronavirus disease 2019 (COVID-19) pandemic. Considering the mechanisms of hydrophobic interaction, hydration shell, surface tension, and the shielding effect of water molecules, this study reveals a hydrophobic-interaction-based mechanism by means of which SARS-CoV-2 S and ACE2 bind together in an aqueous environment. The hydrophobic interaction between the SARS-CoV-2 S and ACE2 protein is found to be significantly greater than that between SARS-CoV S and ACE2. At the docking site, the hydrophobic portions of the hydrophilic side chains of SARS-CoV-2 S are found to be involved in the hydrophobic interaction between SARS-CoV-2 S and ACE2. We propose a method to design live attenuated viruses by mutating several key amino acid residues of the spike protein to decrease the hydrophobic surface areas at the docking site. Mutation of a small amount of residues can greatly reduce the hydrophobic binding of the coronavirus to the receptor, which may be significant reduce infectivity and transmissibility of the virus.

Theoretical evidence for new adsorption sites of CO$_2$ on the Ag electrode surface

Nowadays, electrochemical reduction of CO$_2$ has been considered as an effective method to solve the problem of global warming. The primary challenge in studying the mechanism is to determine the adsorption states of CO$_2$, since complicated metal surfaces often result in many different adsorption sites. Based on the density functional theory (DFT) calculations, we performed a theoretical study on the adsorption of CO$_2$ on the Ag electrode surface. The results show that the adsorption populations of CO$_2$ are extremely sensitive to the adsorption sites. Importantly, we found that the preferable adsorption positions are the terrace sites, rather than the previous reported step sites. The adsorption populations were found with the order of (211) > (110) > (111) > (100). Subsequently, the adsorption characteristics were correlated with the d-band theory and the charge transfers between Ag surfaces and CO$_2$.

Color Recognition for Rubik's Cube Robot

In this paper, we proposed three methods to solve color recognition of Rubik's cube, which includes one offline method and two online methods. Scatter balance \& extreme learning machine (SB-ELM), a offline method, is proposed to illustrate the efficiency of training based method. We also point out the conception of color drifting which indicates offline methods are always ineffectiveness and can not work well in continuous change circumstance. By contrast, dynamic weight label propagation is proposed for labeling blocks color by known center blocks color of Rubik's cube. Furthermore, weak label hierarchic propagation, another online method, is also proposed for unknown all color information but only utilizes weak label of center block in color recognition. We finally design a Rubik's cube robot and construct a dataset to illustrate the efficiency and effectiveness of our online methods and to indicate the ineffectiveness of offline method by color drifting in our dataset.

Structure of Higher Genus Gromov-Witten Invariants of Quintic 3-folds

There is a set of remarkable physical predictions for the structure of BCOV's higher genus B-model of mirror quintic 3-folds which can be viewed as conjectures for the Gromov-Witten theory of quintic 3-folds. They are (i) Yamaguchi--Yau's finite generation, (ii) the holomorphic anomaly equation, (iii) the orbifold regularity and (iv) the conifold gap condition. Moreover, these properties are expected to be universal properties for all the Calabi-Yau 3-folds. This article is devoted to proving first three conjectures. The main geometric input to our proof is a log GLSM moduli space and the comparison formula between its reduced virtual cycle (reproducing Gromov--Witten invariants of quintic 3-folds) and its nonreduced virtual cycle. Our starting point is a Combinatorial Structural Theorem expressing the Gromov-Witten cohomological field theory as an action of a generalized $R$-matrix in the sense of Givental. An $R$-matrix computation implies a graded finite generation property. Our graded finite generation implies Yamaguchi-Yau's (nongraded) finite generation, as well as the orbifold regularity. By differentiating the Combinatorial Structural Theorem carefully, we derive the holomorphic anomaly equations. Our technique is purely A-model theoretic and does not assume any knowledge of B-model. Finally, above structural theorems hold for a family of theories (the extended quintic family) including the theory of quintic as a special case.

Multi-view Laplacian Eigenmaps Based on Bag-of-Neighbors For RGBD Human Emotion Recognition

Human emotion recognition is an important direction in the field of biometric and information forensics. However, most existing human emotion research are based on the single RGB view. In this paper, we introduce a RGBD video-emotion dataset and a RGBD face-emotion dataset for research. To our best knowledge, this may be the first RGBD video-emotion dataset. We propose a new supervised nonlinear multi-view laplacian eigenmaps (MvLE) approach and a multihidden-layer out-of-sample network (MHON) for RGB-D humanemotion recognition. To get better representations of RGB view and depth view, MvLE is used to map the training set of both views from original space into the common subspace. As RGB view and depth view lie in different spaces, a new distance metric bag of neighbors (BON) used in MvLE can get the similar distributions of the two views. Finally, MHON is used to get the low-dimensional representations of test data and predict their labels. MvLE can deal with the cases that RGB view and depth view have different size of features, even different number of samples and classes. And our methods can be easily extended to more than two views. The experiment results indicate the effectiveness of our methods over some state-of-art methods.

Genus one GW invariants of quintic threefolds via MSP localization

The moduli stack of Mixed Spin P-fields (MSP) provides an effective algorithm to evaluate all genus Gromov-Witten invariants of quintic Calabi-Yau threefolds. This paper is to apply the algorithm in genus one case. We use the localization formula, the proposed algorithm in [CLLL1, CLLL2], and Zinger's packaging technique to compute the genus one Gromov-Witten invariants of quintic Calabi-Yau threefolds. New hypergeometric series identities are also discovered in the process.
