Beyond second-long trajectory of the Trp-cage peptide generated using a Kinetic Monte Carlo model derived from molecular dynamics

We present a kinetic Monte Carlo (KMC) modeling approach to describe the stochastic dynamics of a peptide molecule spanning nanosecond to second timescales. The dynamics of protein conformational changes is interpreted at a local level in terms of dihedral transitions. Taking Trp-cage miniprotein as an example, the KMC model "learns" about the transitions from multiple MD trajectories. Training is based on local divide-and-conquer strategy that identifies the discretized backbone dihedral states as building blocks for the conformational space, along with associated transition rates of dihedral flips to describe the conformational state-to-state dynamics. A key feature in our approach is the incorporation of backbone correlations, such that rates are conditioned on the local environment and steric coupling. We show that with the correlations built-in, the KMC model closely matches MD. Such an approach is shown to reach second timescales in a few CPU hours on a standard desktop computer, and can easily yield multiple stochastic realizations of the conformational dynamics. Our KMC model construction scheme should be generally applicable to a wide range of proteins, and can be used for bridging local flexibility to protein-wide dynamics.

Unfolding for Joint Channel Estimation and Symbol Detection in MIMO Communication Systems

This paper proposes a Joint Channel Estimation and Symbol Detection (JED) scheme for Multiple-Input Multiple-Output (MIMO) wireless communication systems. Our proposed method for JED using Alternating Direction Method of Multipliers (JED-ADMM) and its model-based neural network version JED using Unfolded ADMM (JED-U-ADMM) markedly improve the symbol detection performance over JED using Alternating Minimization (JED-AM) for a range of MIMO antenna configurations. Both proposed algorithms exploit the non-smooth constraint, that occurs as a result of the Quadrature Amplitude Modulation (QAM) data symbols, to effectively improve the performance using the ADMM iterations. The proposed unfolded network JED-U-ADMM consists of a few trainable parameters and requires a small training set. We show the efficacy of the proposed methods for both uncorrelated and correlated MIMO channels. For certain configurations, the gain in SNR for a desired BER of $10^{-2}$ for the proposed JED-ADMM and JED-U-ADMM is upto $4$ dB and is also accompanied by a significant reduction in computational complexity of upto $75\%$, depending on the MIMO configuration, as compared to the complexity of JED-AM.

Adsorption of Multi-block and Random Copolymer on a Solid Surface: Critical Behavior and Phase Diagram

The adsorption of a single multi-block $AB$-copolymer on a solid planar substrate is investigated by means of computer simulations and scaling analysis. It is shown that the problem can be mapped onto an effective homopolymer adsorption problem. In particular we discuss how the critical adsorption energy and the fraction of adsorbed monomers depend on the block length $M$ of sticking monomers $A$, and on the total length $N$ of the polymer chains. Also the adsorption of the random copolymers is considered and found to be well described within the framework of the annealed approximation. For a better test of our theoretical prediction, two different Monte Carlo (MC) simulation methods were employed: a) off-lattice dynamic bead-spring model, based on the standard Metropolis algorithm (MA), and b) coarse-grained lattice model using the Pruned-enriched Rosenbluth method (PERM) which enables tests for very long chains. The findings of both methods are fully consistent and in good agreement with theoretical predictions.
