Dynamically induced conformation depending on excited normal modes of fast oscillation

We present dynamical effects on conformation in a simple bead-spring model consisting of three beads connected by two stiff springs. The conformation defined by the bending angle between the two springs is determined not only by a given potential energy function depending on the bending angle, but also fast motion of the springs which constructs the effective potential. A conformation corresponding with a local minimum of the effective potential is hence called the dynamically induced conformation. We develop a theory to derive the effective potential by using multiple-scale analysis and the averaging method. A remarkable consequence is that the effective potential depends on the excited normal modes of the springs and amount of the spring energy. Efficiency of the obtained effective potential is numerically verified.

Multiple pendulum and nonuniform distribution of average kinetic energy

Multiple pendulums are investigated numerically and analytically to clarify the nonuniformity of average kinetic energies of particles. The nonuniformity is attributed to the system having constraints and it is consistent with the generalized principle of the equipartition of energy. With the use of explicit expression for Hamiltonian of a multiple pendulum, approximate expressions for temporal and statistical average of kinetic energies are obtained, where the average energies are expressed in terms of masses of particles. In a typical case, the average kinetic energy is large for particles near the end of the pendulum and small for those near the root. Moreover, the exact analytic expressions for the average kinetic energy of the particles are obtained for a double pendulum.

Exact expression for average kinetic energy of 2-dimensional freely jointed chain and a related model

For a 2-dimensional freely jointed chain with 3 particles and a related model, the average and variance of the kinetic energies of each particle in thermal equilibrium are exactly obtained. The same is done for a related model. The excess of average kinetic energies near the chain ends, previously observed by numerical simulation, is analytically confirmed. The non-uniformity of the average kinetic energy results from the generalized principle of equipartition of energy. The non-uniformity also depends on temperature for a model that has intra-chain potential, and we can control it from outer-energetic to inner-energetic by decreasing the temperature.

Sparse optimization of mutual synchronization in collectively oscillating networks

We consider a pair of collectively oscillating networks of dynamical elements and optimize their internetwork coupling for efficient mutual synchronization based on the phase reduction theory developed in Ref. [H. Nakao, S. Yasui, M. Ota, K. Arai, and Y. Kawamura, Chaos 28, 045103 (2018)]. The dynamical equations describing a pair of weakly coupled networks are reduced to a pair of coupled phase equations, and the linear stability of the synchronized state between the networks is represented as a function of the internetwork coupling matrix. We seek the optimal coupling by minimizing the Frobenius and L1 norms of the internetwork coupling matrix for the prescribed linear stability of the synchronized state. Depending on the norm, either a dense or sparse internetwork coupling yielding efficient mutual synchronization of the networks is obtained. In particular, a sparse yet resilient internetwork coupling is obtained by L1-norm optimization with additional constraints on the individual connection weights.

Emergence of Quasi-equilibrium State and Energy Distribution for the Beads-spring Molecule Interacting with a Solvent

We study the energy distribution during the emergence of a quasi-equilibrium (QE) state in the course of relaxation to equipartition in slow-fast Hamiltonian systems. A bead-spring model where beads (masses) are connected by springs is considered, and it is used as a model of polymers. The QE lasts for a long time because the energy exchange between the high-frequency vibrational and other motions is prevented when springs in the molecule become stiff. We numerically calculated the time-averaged kinetic energy and found that the kinetic energy of the solvent particles was always higher than that of the bead in a molecule. This is explained by adapting the equipartition theorem in QE, and it agrees well with the numerical results. The energy difference can help determine how far the system is from achieving equilibrium, and it can be used as an indicator of the number of frozen or inactive degrees exist in the molecule.

Optimizing mutual synchronization of rhythmic spatiotemporal patterns in reaction-diffusion systems

Optimization of the stability of synchronized states between a pair of symmetrically coupled reaction-diffusion systems exhibiting rhythmic spatiotemporal patterns is studied in the framework of the phase reduction theory. The optimal linear filter that maximizes the linear stability of the in-phase synchronized state is derived for the case where the two systems are linearly coupled. The nonlinear optimal interaction function that theoretically gives the largest linear stability of the in-phase synchronized state is also derived. The theory is illustrated by using typical rhythmic patterns in FitzHugh-Nagumo systems as examples.

Thermodynamic Characterization of Synchronization-Optimized Oscillator-Networks

We consider a canonical ensemble of synchronization-optimized networks of identical oscillators under external noise. By performing a Markov chain Monte Carlo (MCMC) simulation using the Kirchhoff index, i.e., the sum of the inverse eigenvalues of the Laplacian matrix (as a graph Hamiltonian of the network), we construct more than 1,000 different synchronization-optimized networks. We then show that the transition from star to core-periphery structure depends on the connectivity of the network, and is characterized by the node degree variance of the synchronization-optimized ensemble. We find that thermodynamic properties such as heat capacity show anomalies for sparse networks.

Phase reduction approach to synchronization of spatiotemporal rhythms in reaction-diffusion systems

Reaction-diffusion systems can describe a wide class of rhythmic spatiotemporal patterns observed in chemical and biological systems, such as circulating pulses on a ring, oscillating spots, target waves, and rotating spirals. These rhythmic dynamics can be considered limit cycles of reaction-diffusion systems. However, the conventional phase-reduction theory, which provides a simple unified framework for analyzing synchronization properties of limit-cycle oscillators subjected to weak forcing, has mostly been restricted to low-dimensional dynamical systems. Here, we develop a phase-reduction theory for stable limit-cycle solutions of infinite-dimensional reaction-diffusion systems. By generalizing the notion of isochrons to functional space, the phase sensitivity function - a fundamental quantity for phase reduction - is derived. For illustration, several rhythmic dynamics of the FitzHugh-Nagumo model of excitable media are considered. Nontrivial phase response properties and synchronization dynamics are revealed, reflecting their complex spatiotemporal organization. Our theory will provide a general basis for the analysis and control of spatiotemporal rhythms in various reaction-diffusion systems.

Design of Oscillator Networks with Enhanced Synchronization Tolerance against Noise

Can synchronization properties of a network of identical oscillators in the presence of noise be improved through appropriate rewiring of its connections? What are the optimal network architectures for a given total number of connections? We address these questions by running the optimization process, using the stochastic Markov Chain Monte Carlo method with replica exchange, to design the networks of phase oscillators with the increased tolerance against noise. As we find, the synchronization of a network, characterized by the Kuramoto order parameter, can be increased up to 40 %, as compared to that of the randomly generated networks, when the optimization is applied. Large ensembles of optimized networks are obtained and their statistical properties are investigated.

Slow relaxation to equipartition in spring-chain systems

In this study, one-dimensional systems of masses connected by springs, i.e., spring-chain systems, are investigated numerically. The average kinetic energy of chain-end particles of these systems is larger than that of other particles, which is similar to the behavior observed for systems made of masses connected by rigid links. The energetic motion of the end particles is, however, transient, and the system relaxes to thermal equilibrium after a while, where the average kinetic energy of each particle is the same, that is, equipartition of energy is achieved. This is in contrast to the case of systems made of masses connected by rigid links, where the energetic motion of the end particles is observed in equilibrium. The timescale of relaxation estimated by simulation increases rapidly with increasing spring constant. The timescale is also estimated using the Boltzmann-Jeans theory and is found to be in quite good agreement with that obtained by the simulation.

Apparent violation of equipartition of energy in constrained dynamical systems

We propose a planar chain system, which is a simple mechanical system with a constraint. It is composed of $N$ masses connected by $N-1$ light links. It can be considered as a model of a chain system, e.g., a polymer, in which each bond is replaced by a rigid link. The long time average of the kinetic energies of the masses in this model is numerically computed. It is found that the average kinetic energies of the masses are different and masses near the ends of the chain have large energies. We explain that this result is not in contradiction with the principle of equipartition. The apparent violation of equipartition is observed not only in the planar chain systems but also in other constrained systems. We derive an approximate expression for the average kinetic energy, which is in qualitative agreement with the numerical results.

Exploration of Order in Chaos with Replica Exchange Monte Carlo

A method for exploring unstable structures generated by nonlinear dynamical systems is introduced. It is based on the sampling of initial conditions and parameters by Replica Exchange Monte Carlo (REM), and efficient both for the search of rare initial conditions and for the combined search of rare initial conditions and parameters. Examples discussed here include the sampling of unstable periodic orbits in chaos and search for the stable manifold of unstable fixed points, as well as construction of the global bifurcation diagram of a map.

Pulse Dynamics in Coupled Excitable FIbers: Soliton-like Collision, Recombination, and Overtaking

We study the dynamics of a reaction-diffusion system composed of two mutually coupled excitable fibers. We focus on the situation in which dynamical properties of the two fibers are not identical because of the parameter difference between the fibers. Using the spatially one-dimensional FitzHugh-Nagumo equations as a model of a single excitable fiber, we show that the system exhibits a rich variety of dynamical behavior, including soliton-like collision between two pulses, recombination of a solitary pulse and synchronized pulses, and overtaking of a slow-moving solitary pulse by fast-moving synchronized pulses.

Coupled Map Modeling for Cloud Dynamics

A coupled map model for cloud dynamics is proposed, which consists of the successive operations of the physical processes; buoyancy, diffusion, viscosity, adiabatic expansion, fall of a droplet by gravity, descent flow dragged by the falling droplet, and advection. Through extensive simulations, the phases corresponding to stratus, cumulus, stratocumulus and cumulonimbus are found, with the change of the ground temperature and the moisture of the air. They are characterized by order parameters such as the cluster number, perimeter-to-area ratio of a cloud, and Kolmogorov-Sinai entropy.

Rayleigh-Bénard Convection; Patterns, Chaos, Spatiotemporal Chaos and Turbulence

A coupled map lattice for convection is proposed, which consists of Eulerian and Lagrangian procedures. Simulations of the model not only reproduce a wide-range of phenomena in Rayleigh-Bénard convection experiments but also lead to several prediction of novel phenomena there: For small aspect ratios, the formation of convective rolls, their oscillation, many routes to chaos, and chaotic itinerancy are found, with the increase of the Rayleigh number. For large aspect ratios, the collective oscillation of convective rolls, travelling waves, coherent chaos, and spatiotemporal intermittency are observed. At high Rayleigh numbers, the transition from soft to hard turbulence is confirmed, as is characterized by the change of the temperature distribution from Gaussian to exponential. Roll formation in three-dimensional convection is also simulated, and found to reproduce experiments well.
