The Challenge of Cell Segmentation in Spatially Resolved Transcriptomics

Spatially resolved transcriptomics (SRT) is transforming how we study tissues by measuring gene expression in cells in their spatial context. However, the field lacks robust methodological guidance on one of its most fundamental analytical steps: how to accurately segment cells and assign spatially localized transcripts to them. Major technical challenges include sparse molecular signals, transcript displacement, complex cellular morphologies, and the projection of three-dimensional tissue architecture onto two-dimensional imaging planes. These challenges make segmentation a major source of uncertainty, with errors that can propagate through downstream analyses and ultimately lead to misleading biological interpretations. Here, we argue that segmentation should be treated as a central unresolved problem in spatial omics rather than a routine preprocessing step. We review current approaches, highlight key methodological limitations, including the lack of appropriate metrics and gold-standard benchmarks, and propose a community-driven path forward. Establishing shared evaluation frameworks, scalable benchmark datasets, and transparent reporting standards will be essential for transforming SRT into a robust and reproducible foundation for biological discovery and clinical translation.

Ten Quick Tips for Harnessing the Power of ChatGPT/GPT-4 in Computational Biology

The rise of advanced chatbots, such as ChatGPT, has sparked curiosity in the scientific community. ChatGPT is a general-purpose chatbot powered by large language models (LLMs) GPT-3.5 and GPT-4, with the potential to impact numerous fields, including computational biology. In this article, we offer ten tips based on our experience with ChatGPT to assist computational biologists in optimizing their workflows. We have collected relevant prompts and reviewed the nascent literature in the field, compiling tips we project to remain pertinent for future ChatGPT and LLM iterations, ranging from code refactoring to scientific writing to prompt engineering. We hope our work will help bioinformaticians to complement their workflows while staying aware of the various implications of using this technology. Additionally, to track new and creative applications for bioinformatics tools such as ChatGPT, we have established a GitHub repository at https://github.com/csbl-br/awesome-compbio-chatgpt. Our belief is that ethical adherence to ChatGPT and other LLMs will increase the efficiency of computational biologists, ultimately advancing the pace of scientific discovery in the life sciences.

OUTBREAK: A user-friendly georeferencing online tool for disease surveillance

The current COVID-19 pandemic has already claimed more than 100,000 victims and it will cause more deaths in the coming months. Tools that can track the number and locations of cases are critical for surveillance and can help in making policy decisions for controlling the outbreak. The current surveillance web-based dashboards run on proprietary platforms, which are often expensive and require specific computational knowledge. We present a new tool (OUTBREAK) for studying and visualizing epidemiological data. It permits even non-specialist users to input data most conveniently and track outbreaks in real-time. This tool has the potential to guide and help health authorities to intervene and minimize the effects of the outbreaks. It is freely available at http://outbreak.sysbio.tools/.
