Domain-Agnostic Molecular Generation with Chemical Feedback

The generation of molecules with desired properties has become increasingly popular, revolutionizing the way scientists design molecular structures and providing valuable support for chemical and drug design. However, despite the potential of language models in molecule generation, they face challenges such as generating syntactically or chemically flawed molecules, having narrow domain focus, and struggling to create diverse and feasible molecules due to limited annotated data or external molecular databases. To tackle these challenges, we introduce MolGen, a pre-trained molecular language model tailored specifically for molecule generation. Through the reconstruction of over 100 million molecular SELFIES, MolGen internalizes structural and grammatical insights. This is further enhanced by domain-agnostic molecular prefix tuning, fostering robust knowledge transfer across diverse domains. Importantly, our chemical feedback paradigm steers the model away from molecular hallucinations, ensuring alignment between the model's estimated probabilities and real-world chemical preferences. Extensive experiments on well-known benchmarks underscore MolGen's optimization capabilities in properties such as penalized logP, QED, and molecular docking. Additional analyses confirm its proficiency in accurately capturing molecule distributions, discerning intricate structural patterns, and efficiently exploring the chemical space. Code is available at https://github.com/zjunlp/MolGen.

Mol-Instructions: A Large-Scale Biomolecular Instruction Dataset for Large Language Models

Large Language Models (LLMs), with their remarkable task-handling capabilities and innovative outputs, have catalyzed significant advancements across a spectrum of fields. However, their proficiency within specialized domains such as biomolecular studies remains limited. To address this challenge, we introduce Mol-Instructions, a comprehensive instruction dataset designed for the biomolecular domain. Mol-Instructions encompasses three key components: molecule-oriented instructions, protein-oriented instructions, and biomolecular text instructions. Each component aims to improve the understanding and prediction capabilities of LLMs concerning biomolecular features and behaviors. Through extensive instruction tuning experiments on LLMs, we demonstrate the effectiveness of Mol-Instructions in enhancing large models' performance in the intricate realm of biomolecular studies, thus fostering progress in the biomolecular research community. Mol-Instructions is publicly available for ongoing research and will undergo regular updates to enhance its applicability.

TRINITY III: Quasar Luminosity Functions Decomposed by Halo, Galaxy, and Black Hole Masses and Eddington Ratios from z=0-10

We present the redshift evolution of quasar luminosity functions decomposed by halo mass, galaxy mass, supermassive black hole (SMBH) mass, and Eddington ratio, as well as SMBH kinetic/radiative energy output ratios from TRINITY, a flexible empirical model that self-consistently infers the halo--galaxy--SMBH connection that match observational data. Key findings include: 1) The normalization of QLF increases by ~3-4 dex from z~10 to z~4, due to the fast mass build-up of different SMBH populations; 2) From z~4 to z~1, less massive galaxies and SMBHs make up bigger and bigger fractions of QLFs, due to the AGN downsizing effect; 3) At z~0, massive haloes/galaxies/SMBHs are responsible for most bright quasars due to low Eddington ratios among all SMBHs; 4) The bright ends of quasar luminosity functions (QLFs) are dominated by SMBHs that are at least 0.3 dex over-massive relative to the median SMBH mass-galaxy mass relation; 5) QLFs at z~6-7 are dominated by SMBHs accreting at Eddington ratios 0.1 < $η_\mathrm{rad}$ < 1, but super-Eddington AGNs contribute more significantly to QLFs towards z~9-10.

DESI z >~ 5 Quasar Survey. I. A First Sample of 400 New Quasars at z ~ 4.7-6.6

We report the first results of a high-redshift ($z$ >~ 5) quasar survey using the Dark Energy Spectroscopic Instrument (DESI). As a DESI secondary target program, this survey is designed to carry out a systematic search and investigation of quasars at $z$ >~ 5, up to redshift 6.8. The target selection is based on the DESI Legacy Imaging Surveys (the Legacy Surveys) DR9 photometry, combined with the Pan-STARRS1 data and $J$-band photometry from public surveys. A first quasar sample has been constructed from the DESI Survey Validation 3 (SV3) and first-year observations until May 2022. This sample includes more than 400 new quasars at redshift 4.7 <= $z$ < 6.6, down to 21.5 magnitude in the $z$ band, discovered from 35% of the entire target sample. Remarkably, there are 220 new quasars identified at $z$ >= 5, more than one third of existing quasars previously published at this redshift. The observations so far result in an average success rate of 23% at $z$ > 4.7. The current spectral dataset has already allowed analysis of interesting individual objects (e.g., quasars with damped Ly$α$ absorbers and broad absorption line features), and statistical analysis will follow the survey's completion. A set of science projects will be carried out leveraging this program, including quasar luminosity function, quasar clustering, intergalactic medium, quasar spectral properties, intervening absorbers, and properties of early supermassive black holes. Additionally, a sample of 38 new quasars at $z$ ~ 3.8-5.7 discovered from a pilot survey in the DESI SV1 is also published in this paper.

ChatCell: Facilitating Single-Cell Analysis with Natural Language

As Large Language Models (LLMs) rapidly evolve, their influence in science is becoming increasingly prominent. The emerging capabilities of LLMs in task generalization and free-form dialogue can significantly advance fields like chemistry and biology. However, the field of single-cell biology, which forms the foundational building blocks of living organisms, still faces several challenges. High knowledge barriers and limited scalability in current methods restrict the full exploitation of LLMs in mastering single-cell data, impeding direct accessibility and rapid iteration. To this end, we introduce ChatCell, which signifies a paradigm shift by facilitating single-cell analysis with natural language. Leveraging vocabulary adaptation and unified sequence generation, ChatCell has acquired profound expertise in single-cell biology and the capability to accommodate a diverse range of analysis tasks. Extensive experiments further demonstrate ChatCell's robust performance and potential to deepen single-cell insights, paving the way for more accessible and intuitive exploration in this pivotal field. Our project homepage is available at https://zjunlp.github.io/project/ChatCell.

A quasar-galaxy merger at $z\sim6.2$: black hole mass and quasar properties from the NIRSpec spectrum

We present JWST/NIRSpec integral field data of the quasar PJ308-21 at $z=6.2342$. As shown by previous ALMA and HST imaging, the quasar has two companion sources, interacting with the quasar host galaxy. The high-resolution G395H/290LP NIRSpec spectrum covers the $2.87-5.27\ \rm μm$ wavelength range and shows the rest-frame optical emission of the quasar with exquisite quality ($S/N\sim 100-400$ per spectral element). Based on the H$β$ line from the broad line region, we obtain an estimate of the black hole mass $M_{\rm BH,Hβ}\sim 2.7\times 10^{9}\ \rm M_{\odot}$. This value is within a factor $\lesssim 1.5$ of the H$α$-based black hole mass from the same spectrum ($M_{\rm BH, Hα}\sim 1.93\times 10^{9}\ \rm M_{\odot}$) and is consistent with a previous estimate relying on the MgII $λ2799$ ($M_{\rm BH, MgII}\sim 2.65\times 10^{9}\ \rm M_{\odot}$). All these $M_{\rm BH}$ are within the $\sim 0.5$ dex intrinsic scatter of the adopted mass calibrations. The high Eddington ratio of PJ308-21 $λ_{\rm Edd,Hβ}\sim 0.67$ ($λ_{\rm Edd,Hα}\sim 0.96$) is in line with the overall quasar population at $z \gtrsim 6$. The relative strengths of the [OIII], FeII and H$β$ lines are consistent with the empirical "Eigenvector 1" correlations as observed for low redshift quasars. We find evidence for blueshifted [OIII] $λ5007$ emission with a velocity offset $Δv_{\rm [OIII]}=-1922\pm 39$ km s$^{-1}$ from the systemic velocity and a $\rm FWHM([OIII])=2776^{+75}_{-74}$ km s$^{-1}$. This may be the signature of an outflow from the nuclear region, despite the true values of $Δv_{\rm [OIII]}$ and $\rm FWHM([OIII])$ are likely more uncertain due to the blending with H$β$ and FeII lines. Our study demonstrates the unique capabilities of NIRSpec in capturing quasar spectra at cosmic dawn and studying their properties in unprecedented detail.

A Massive Protocluster Anchored by a Luminous Quasar at $z=6.63$

Protoclusters, the progenitors of galaxy clusters, trace large scale structures in the early Universe and are important to our understanding of structure formation and galaxy evolution. To date, only a handful of protoclusters have been identified in the Epoch of Reionization (EoR). As one of the rarest populations in the early Universe, distant quasars that host active supermassive black holes are thought to reside in the most massive dark matter halos at that cosmic epoch, and could thus potentially pinpoint some of the earliest protoclusters. In this letter, we report the discovery of a massive protocluster around a luminous quasar at $z=6.63$. This protocluster is anchored by the quasar, and includes three [CII] emitters at $z\sim6.63$, 12 spectroscopically confirmed Ly$α$ emitters (LAEs) at $6.54 30$ in its central region (i.e., $R\lesssim2$ cMpc). We estimate that this protocluster will collapse into a galaxy cluster with a mass of $6.9^{+1.2}_{-1.4}\times10^{15}~M_\odot$ at the current epoch, more massive than the most massive clusters known in the local Universe such as Coma. In the quasar vicinity, we discover a double-peaked LAE which implies that the quasar has a UV lifetime greater than 0.8 Myrs and has already ionized its surrounding intergalactic medium.

A SPectroscopic survey of biased halos In the Reionization Era (ASPIRE): Impact of Galaxies on the CGM Metal Enrichment at z > 6 Using the JWST and VLT

We characterize the multiphase circumgalactic medium and galaxy properties at z = 6.0-6.5 in four quasar fields from the James Webb Space Telescope A SPectroscopic survey of biased halos In the Reionization Era (ASPIRE) program. We use the Very Large Telescope/X-shooter spectra of quasar J0305-3150 to identify one new metal absorber at z = 6.2713 with multiple transitions (OI, MgI, FeII and CII). They are combined with the published absorbing systems in Davies et al. (2023a) at the same redshift range to form of a sample of nine metal absorbers at z = 6.03 to 6.49. We identify eight galaxies within 1000 km s$^{-1}$ and 350 kpc around the absorbing gas from the ASPIRE spectroscopic data, with their redshifts secured by [OIII]($λλ$4959, 5007) doublets and H$β$ emission lines. Our spectral energy distribution fitting indicates that the absorbing galaxies have stellar mass ranging from 10$^{7.2}$ to 10$^{8.8}M_{\odot}$ and metallicity between 0.02 and 0.4 solar. Notably, the z = 6.2713 system in the J0305-3150 field resides in a galaxy overdensity region, which contains two (tentatively) merging galaxies within 350 kpc and seven galaxies within 1 Mpc. We measure the relative abundances of $α$ elements to iron ([$α$/Fe]) and find that the CGM gas in the most overdense region exhibits a lower [$α$/Fe] ratio. Our modeling of the galaxy's chemical abundance favors a top-heavy stellar initial mass function, and hints that we may be witnessing the contribution of the first generation Population III stars to the CGM at the end of reionization epoch.

Diverse molecular gas excitations in quasar host galaxies at z \sim 6

We present observations using the NOrthern Extended Millimetre Array (NOEMA) of CO and $\rm H_{2}O$ emission lines, and the underlying dust continuum in two quasars at $z \sim 6$, i.e., P215-16 at $z$ = 5.78 and J1429+5447 at $z$ = 6.18. Notably, among all published CO SLEDs of quasars at $z \sim 6$, the two systems reveal the highest and the lowest CO level of excitation, respectively. Our radiative transfer modeling of the CO SLED of P215-16 suggests that the molecular gas heated by AGN could be a plausible origin for the high CO excitation. For J1429+5447, we obtain the first well-sampled CO SLED (from transitions from 2-1 to 10-9) of a radio-loud quasar at $z\gtrsim 6$. Analysis of the CO SLED suggests that a single photo-dissociation region (PDR) component could explain the CO excitation in the radio-loud quasar J1429+5447. This work highlights the utility of the CO SLED in uncovering the ISM properties in these young quasar-starburst systems at the highest redshift. The diversity of the CO SLEDs reveals the complexities in gas conditions and excitation mechanisms at their early evolutionary stage.

The Emergence of Brightest Cluster Galaxy in a Protocluster Core at $z=2.24$

We report the detection of a pair of massive quiescent galaxies likely in the process of merging at the center of the spectroscopically confirmed, extremely massive protocluster BOSS1244 at $z=2.24\pm0.02$. These galaxies, BOSS1244-QG1 and BOSS1244-QG2, were detected with Hubble Space Telescope (HST) grism slitless spectroscopic observations. These two quiescent galaxies are among the brightest member galaxies with $z=2.223-2.255$ in BOSS1244 and reside at redshifts $z=2.244$ and $z=2.242$, with a half-light radius of $6.76\pm0.50$ and $2.72\pm0.16$ kpc, respectively. BOSS1244-QG1 and BOSS1244-QG2 are separated by a projected distance of about 70 physical kpc, implying that the two galaxies likely merge to form a massive brightest cluster galaxy (BCG) with size and mass similar to the most massive BCGs in the local Universe. We thus infer that BCG formation through dry major mergers may happen earlier than the full assembly of a cluster core, which broadens our previous understanding of the co-evolution of mature galaxy clusters and BCGs in the nearby Universe. Moreover, we find a strong density-star formation relation over a scale of $\sim18$ co-moving Mpc in BOSS1244, i.e. star formation activity decreases as density increases, implying that the quenching of star formation in BCGs and their progenitors is likely governed by environment-related processes before the virialization of the cluster core.

XQz5: A New Ultraluminous z$\sim$5 Quasar Legacy Sample

Bright quasar samples at high redshift are useful for investigating active galactic nuclei evolution. In this study, we describe XQz5, a sample of 83 ultraluminous quasars in the redshift range $4.5 < z < 5.3$ with optical and near-infrared spectroscopic observations, with unprecendented completeness at the bright end of the quasar luminosity function. The sample is observed with the Southern Astrophysical Research Telescope, the Very Large Telescope, and the ANU 2.3m Telescope, resulting in a high-quality, moderate-resolution spectral atlas of the brightest known quasars within the redshift range. We use established virial mass relations to derive the black hole masses by measuring the observed Mg\,\textsc{ii}$λ$2799Å emission-line and we estimate the bolometric luminosity with bolometric corrections to the UV continuum. Comparisons to literature samples show that XQz5 bridges the redshift gap between other X-shooter quasar samples, XQ-100 and XQR-30, and is a brighter sample than both. Luminosity-matched lower-redshift samples host more massive black holes, which indicate that quasars at high redshift are more active than their counterparts at lower-redshift, in concordance with recent literature.

Searching for [CII] Emission from the First Sample of $z\sim 6$ OI Absorption-Associated Galaxies with ALMA

We report the first statistical analyses of [CII] and dust continuum observations in six strong OI absorber fields at the end of the reionization epoch obtained by the Atacama Large Millimeter/Submillimeter Array (ALMA). Combined with one [CII] emitter reported in Wu et al. (2021), we detect one OI-associated [CII] emitter in six fields. At redshifts of OI-absorbers in non-detection fields, no emitters are brighter than our detection limit within impact parameters of 50 kpc and velocity offsets between $\pm200\ {\rm km\ s^{-1}}$. The averaged [CII]-detection upper limit is $< 0.06$ Jy ${\rm km\ s^{-1}}$ (3$σ$), corresponding to the [CII] luminosity of $L_{\rm [CII]} <5.8\times 10^7\ L_{\odot}$ and the [CII]-based star formation rate of ${\rm SFR_{\rm [CII]}} < 5.5$ $M_\odot$ yr$^{-1}$. Cosmological simulations suggest that only $\sim10^{-2.5}$ [CII] emitters around [OI] absorbers have comparable SFR to our detection limit. Although the detection in one out of six fields is reported, an order of magnitude number excess of emitters obtained from our ALMA observations supports that the contribution of massive galaxies that caused the metal enrichment cannot be ignored. Further, we also found 14 tentative galaxy candidates with S/N of $\approx4.3$ at large impact parameters ($>50$ kpc) and having larger outflow velocities within $\pm 600$ km s$^{-1}$. If these detections are confirmed in the future, then the mechanism of pushing metals at larger distances with higher velocities needs to be further explored from the theoretical side.

A SPectroscopic survey of biased halos In the Reionization Era (ASPIRE): JWST Discovers an Overdensity around a Metal Absorption-selected Galaxy at $z\sim5.5$

The launch of ${\it JWST}$ opens a new window for studying the connection between metal-line absorbers and galaxies at the end of the Epoch of Reionization (EoR). Previous studies have detected absorber-galaxy pairs in limited quantities through ground-based observations. To enhance our understanding of the relationship between absorbers and their host galaxies at $z>5$, we utilized the NIRCam Wide Field Slitless Spectroscopy (WFSS) to search for absorber-associated galaxies by detecting their rest-frame optical emission lines (e.g., [OIII] + H$β$). We report the discovery of a MgII-associated galaxy at $z=5.428$ using data from the ${\it JWST}$ ASPIRE program. The MgII absorber is detected on the spectrum of quasar J0305--3150 with a rest-frame equivalent width of 0.74$\mathring{A}$. The associated galaxy has an [OIII] luminosity of $10^{42.5}\ {\rm erg\ s^{-1}}$ with an impact parameter of 24.9 proper kiloparsecs (pkpc). The joint ${\it HST}$-${\it JWST}$ spectral energy distribution (SED) implies a stellar mass and star-formation rate of ${\rm M_* \approx 10^{8.8}}$ ${\rm M_{\odot}}$, ${\rm SFR}\approx 10\ {\rm M_{\odot}\ yr^{-1}}$. Its [OIII] equivalent width and stellar mass are typical of [OIII] emitters at this redshift. Furthermore, connecting the outflow starting time to the SED-derived stellar age, the outflow velocity of this galaxy is $\sim300\ {\rm km\ s^{-1}}$, consistent with theoretical expectations. We identified six additional [OIII] emitters with impact parameters of up to $\sim300$ pkpc at similar redshifts ($|dv|<1000\ {\rm km\ s^{-1}}$). The observed number is consistent with that in cosmological simulations. This pilot study suggests that systematically investigating the absorber-galaxy connection within the ASPIRE program will provide insights into the metal-enrichment history in the early universe.

MAGNIF: A Tentative Lensed Rotating Disk at $z=8.34$ detected by JWST NIRCam WFSS with Dynamical Forward Modeling

We report galaxy MACS0416-Y3 behind the lensing cluster MACSJ0416.1--2403 as a tentative rotating disk at $z=8.34$ detected through its [OIII]$\lambda5007$ emission in JWST NIRCam wide-field slitless spectroscopic observations. The discovery is based on our new grism dynamical modeling methodology for JWST NIRCam slitless spectroscopy, using the data from ``Median-band Astrophysics with the Grism of NIRCam in Frontier Fields'' (MAGNIF), a JWST Cycle-2 program. The [OIII]$\lambda5007$ emission line morphology in grism data shows velocity offsets compared to the F480M direct imaging, suggestive of rotation. Assuming a geometrically thin disk model, we constrain the rotation velocity of $v_{\rm rot}=58^{+53}_{-35}$ km s$^{-1}$ via forward modeling of the two-dimensional (2D) spectrum. We obtain the kinematic ratio of $v_{\rm rot}/σ_v=1.6^{+1.9}_{-0.9}$, where $σ_v$ is the velocity dispersion, in line with a quasi-stable thin disk. The resulting dynamical mass is estimated to be $\log(M_{\rm dyn}/M_{\odot})=8.4^{+0.5}_{-0.7}$. If the rotation confirmed, our discovery suggests that rotating gaseous disks may have already existed within 600 million years after Big Bang.

JWST CEERS & JADES Active Galaxies at z = 4-7 Violate the Local $M_\bullet-M_\star$ Relation at $>3σ$: Implications for Low-Mass Black Holes and Seeding Models

JWST is revolutionizing our understanding of the high-$z$ Universe by expanding the black hole horizon, looking farther and to smaller masses, and revealing the stellar light of their hosts. By examining JWST galaxies at $z=4-7$ that host H$α$-detected black holes, we investigate (i) the high-$z$ $M_\bullet-M_\star$ relation and (ii) the black hole mass distribution, especially in its low-mass range ($M_\bullet \lesssim 10^{6.5} M_\odot$). With a detailed statistical analysis, our findings conclusively reveal a high-$z$ $M_\bullet-M_\star$ relation that deviates at $>3σ$ confidence level from the local relation. The high-$z$ relation is: $\log(M_\bullet/M_\odot) = -2.43^{+0.83}_{-0.83} + 1.06^{+0.09}_{-0.09} \log(M_\star/M_\odot)$. Black holes are overmassive by $\sim 10-100\times$ compared to their low-$z$ counterparts in galactic hosts of the same stellar mass. This fact is not due to a selection effect in surveys. Moreover, our analysis predicts the possibility of detecting in high-$z$ JWST surveys $5-15\times$ more black holes with $M_\bullet \lesssim 10^{6.5} M_\odot$, and $10-30\times$ more with $M_\bullet \lesssim 10^{8.5} M_\odot$, compared to local relation's predictions. The lighter black holes preferentially occupy galaxies with a stellar mass of $\sim 10^{7.5}-10^8 M_\odot$. We have yet to detect these sources because (i) they may be inactive (duty cycles $1\%-10\%$), (ii) the host overshines the AGN, or (iii) the AGN is obscured and not immediately recognizable by line diagnostics. A search of low-mass black holes in existing JWST surveys will further test the $M_\bullet-M_\star$ relation. Current JWST fields represent a treasure trove of black hole systems at $z = 4-7$; their detection will provide crucial insights into their early evolution and co-evolution with their galactic hosts.

The Mass-Metallicity Relation of Dwarf Galaxies at Cosmic Noon from JWST Observations

We present a study of the mass-metallicity relation (MZR) of 51 dwarf galaxies ($M_\star\approx 10^{6.5} - 10^{9.5}~M_\odot$) at $z = 2-3$ from the Abell 2744 and SMACS J0723-3732 galaxy cluster fields. These dwarf galaxies are identified and confirmed by deep JWST/NIRISS imaging and slitless grism spectroscopic observations. By taking advantage of the superior performance of JWST and the gravitational lensing effect, we extend the previous MZR relation at $z=2-3$ to a much lower mass regime down by $\approx$ 2.5 orders of magnitude as compared with previous studies. We find that the MZR has a shallower slope at the low-mass end ($M_\star<10^{9}~M_\odot$), with a slope turnover point of $\approx$ $10^9~M_\odot$. This implies that the dominating feedback processes in dwarf galaxies may be different from that in massive galaxies. From $z=3$ to $z=2$, the metallicity of the dwarf galaxies is enhanced by $\approx0.09$ dex for a given stellar mass, consistent with the mild evolution found in galaxies with higher mass. Furthermore, we confirm the existence of a fundamental metallicity relation (FMR) between the gas-phase metallicity, stellar mass, and star formation rate in dwarf galaxies at $z=2-3$. Our derived FMR, which has no significant redshift evolution, can be used as a benchmark to understand the origin of the anti-correlation between the SFR and metallicity of dwarf galaxies in the high-$z$ Universe.

TRINITY IV: Predictions for Supermassive Black Holes at $z \gtrsim 7$

We present predictions for the high-redshift halo-galaxy-supermassive black hole (SMBH) connection from the TRINITY model. Constrained by a comprehensive compilation of galaxy ($0\leq z \leq 10$) and SMBH datasets ($0\leq z \leq 6.5$), TRINITY finds: 1) The number of SMBHs with $M_\bullet > 10^9 M_\odot$ in the observable Universe increases by six orders of magnitude from $z\sim10$ to $z\sim2$, and by another factor of $\sim 3$ from $z\sim2$ to $z=0$; 2) The $M_\bullet > 10^9/10^{10} M_\odot$ SMBHs at $z\sim 6$ live in haloes with $\sim (2-3)/(3-5) \times 10^{12} M_\odot$; 3) the new JWST AGNs at $7\lesssim z \lesssim 11$ are broadly consistent with the median SMBH mass-galaxy mass relation for AGNs from TRINITY; 4) Seeds from runaway mergers in nuclear star clusters are viable progenitors for the SMBHs in GN-z11 ($z=10.6$) and CEERS_1019 ($z=8.7$); 5) $z=6-10$ quasar luminosity functions from wide area surveys by, e.g., Roman and Euclid, will reduce uncertainties in the $z=6-10$ SMBH mass-galaxy mass relation by up to $\sim 0.5$ dex.

Knowledge-informed Molecular Learning: A Survey on Paradigm Transfer

Machine learning, notably deep learning, has significantly propelled molecular investigations within the biochemical sphere. Traditionally, modeling for such research has centered around a handful of paradigms. For instance, the prediction paradigm is frequently deployed for tasks such as molecular property prediction. To enhance the generation and decipherability of purely data-driven models, scholars have integrated biochemical domain knowledge into these molecular study models. This integration has sparked a surge in paradigm transfer, which is solving one molecular learning task by reformulating it as another one. With the emergence of Large Language Models, these paradigms have demonstrated an escalating trend towards harmonized unification. In this work, we delineate a literature survey focused on knowledge-informed molecular learning from the perspective of paradigm transfer. We classify the paradigms, scrutinize their methodologies, and dissect the contribution of domain knowledge. Moreover, we encapsulate prevailing trends and identify intriguing avenues for future exploration in molecular learning.
