Static Virus Spread Algorithm for DNA Sequence Design

DNA is not only the genetic material of life, but also a favorable material for a new computing model. Various research works based on DNA computing have been carried out in recent years. DNA sequence design is the foundation of such research. The sequence quality directly affects the universality, robustness, and stability of DNA computing. How to design DNA sequences depends on the biological properties and target requirements, which is a typical combinatorial optimization problem. In this paper, in order to design DNA sequences with high-quality, we propose a novel meta-heuristic evolutionary algorithm, termed the static virus spread algorithm (SVS). Through this algorithm, we focus on the constraints of universal DNA sequence design and produce a large number of DNA sequences with non-complementarity and small difference in melting temperature as the objectives, and fully considering the balanced proportion of the four bases. The computer simulation and polyacrylamide gel electrophoresis experiments show that the high-quality DNA sequences designed by this algorithm are effective, which is expected to provide a convenient tool for sequence preparation before DNA biochemical operations.

Illumination-insensitive Binary Descriptor for Visual Measurement Based on Local Inter-patch Invariance

Binary feature descriptors have been widely used in various visual measurement tasks, particularly those with limited computing resources and storage capacities. Existing binary descriptors may not perform well for long-term visual measurement tasks due to their sensitivity to illumination variations. It can be observed that when image illumination changes dramatically, the relative relationship among local patches mostly remains intact. Based on the observation, consequently, this study presents an illumination-insensitive binary (IIB) descriptor by leveraging the local inter-patch invariance exhibited in multiple spatial granularities to deal with unfavorable illumination variations. By taking advantage of integral images for local patch feature computation, a highly efficient IIB descriptor is achieved. It can encode scalable features in multiple spatial granularities, thus facilitating a computationally efficient hierarchical matching from coarse to fine. Moreover, the IIB descriptor can also apply to other types of image data, such as depth maps and semantic segmentation results, when available in some applications. Numerical experiments on both natural and synthetic datasets reveal that the proposed IIB descriptor outperforms state-of-the-art binary descriptors and some testing float descriptors. The proposed IIB descriptor has also been successfully employed in a demo system for long-term visual localization. The code of the IIB descriptor will be publicly available.

Nanoparticles Passive Targeting Allows Optical Imaging of Bone Diseases

Bone health related skeletal disorders are commonly diagnosed by X-ray imaging, but the radiation limits its use. Light excitation and optical imaging through the near-infrared-II window (NIR-II, 1000-1700 nm) can penetrate deep tissues without radiation risk, but the targeting of contrast agent is non-specific. Here, we report that lanthanide-doped nanocrystals can be passively transported by endothelial cells and macrophages from the blood vessels into bone marrow microenvironment. We found that this passive targeting scheme can be effective for longer than two months. We therefore developed an intravital 3D and high-resolution planar imaging instrumentation for bone disease diagnosis. We demonstrated the regular monitoring of 1 mm bone defects for over 10 days, with resolution similar to X-ray imaging result, but more flexible use in prognosis. Moreover, the passive targeting can be used to reveal the early onset inflammation at the joints as the synovitis in the early stage of rheumatoid arthritis. Furthermore, the proposed method is comparable to μCT in recognizing symptoms of osteoarthritis, including the mild hyperostosis in femur which is ~100 μm thicker than normal, and the growth of millimeter-scale osteophyte in the knee joint, which further proves the power and universality of our approach in diagnosis of bone diseases

Optimizing Indoor Navigation Policies For Spatial Distancing

In this paper, we focus on the modification of policies that can lead to movement patterns and directional guidance of occupants, which are represented as agents in a 3D simulation engine. We demonstrate an optimization method that improves a spatial distancing metric by modifying the navigation graph by introducing a measure of spatial distancing of agents as a function of agent density (i.e., occupancy). Our optimization framework utilizes such metrics as the target function, using a hybrid approach of combining genetic algorithm and simulated annealing. We show that within our framework, the simulation-optimization process can help to improve spatial distancing between agents by optimizing the navigation policies for a given indoor environment.

High Spatial and Temporal Resolution NIR-IIb Gastrointestinal Imaging in Mice

Conventional biomedical imaging modalities, including endoscopy, X-rays, and magnetic resonance, are invasive and cannot provide sufficient spatial and temporal resolutions for regular imaging of gastrointestinal (GI) tract to guide prognosis and therapy of GI diseases. Here we report a non-invasive method for optical imaging of GI tract. It is based on a new type of lanthanide-doped nanocrystal with near-infrared (NIR) excitation at 980 nm and second NIR window (NIR-IIb) (1500~1700 nm) fluorescence emission at around 1530 nm. The rational design and controlled synthesis of nanocrystals with high brightness have led to an absolute quantum yield (QY) up to 48.6%. Further benefitting from the minimized scattering through the NIR-IIb window, we enhanced the spatial resolution by 3 times compared with the other NIR-IIa (1000~1500 nm) contract agents for GI tract imaging. The approach also led to a high temporal resolution of 8 frames per second, so that the moment of mice intestinal peristalsis happened in one minute can be captured. Furthermore, with a light-sheet imaging system, we demonstrated a three-dimensional (3D) imaging of the stereoscopic structure of the GI tract. Moreover, we successfully translate these advances to diagnose inflammatory bowel disease (IBD) in a pre-clinical model of mice colitis.

Spectral and Energy Efficiency of DCO-OFDM in Visible Light Communication Systems with Finite-Alphabet Inputs

The bound of the information transmission rate of direct current biased optical orthogonal frequency division multiplexing (DCO-OFDM) for visible light communication (VLC) with finite-alphabet inputs is yet unknown, where the corresponding spectral efficiency (SE) and energy efficiency (EE) stems out as the open research problems. In this paper, we derive the exact achievable rate of {the} DCO-OFDM system with finite-alphabet inputs for the first time. Furthermore, we investigate SE maximization problems of {the} DCO-OFDM system subject to both electrical and optical power constraints. By exploiting the relationship between the mutual information and the minimum mean-squared error, we propose a multi-level mercury-water-filling power allocation scheme to achieve the maximum SE. Moreover, the EE maximization problems of {the} DCO-OFDM system are studied, and the Dinkelbach-type power allocation scheme is developed for the maximum EE. Numerical results verify the effectiveness of the proposed theories and power allocation schemes.

Deligne-Beilinson cohomology of the universal K3 surface

O'Grady's generalized Franchetta conjecture (GFC) is concerned with codimension 2 algebraic cycles on universal polarized K3 surfaces. In \cite{BL17}, this conjecture has been studied in the Betti cohomology groups. Following a suggestion of Voisin, we investigate this problem in the Deligne-Beilinson (DB) cohomology groups. In this paper, we develop the theory of Deligne-Beilinson cohomology groups on separated (smooth) Deligne-Mumford stacks. Using the automorphic cohomology group and Noether-Lefschetz theory, we compute the 4-th DB-cohomology group of universal oriented polarized K3 surfaces with at worst an $A_1$-singularity and show that GFC for such family holds in DB-cohomology. In particular, this confirms O'Grady's original conjecture in DB cohomology.

Asymptotic Analysis for Data-Driven Inventory Policies

We study periodic review stochastic inventory control in the data-driven setting where the retailer makes ordering decisions based only on historical demand observations without any knowledge of the probability distribution of the demand. Since an (s, S)-policy is optimal when the demand distribution is known, we investigate the statistical properties of the data-driven (s, S)-policy obtained by recursively computing the empirical cost-to-go functions. This policy is inherently challenging to analyze because the recursion induces propagation of the estimation error backwards in time. In this work, we establish the asymptotic properties of this data-driven policy by fully accounting for the error propagation. First, we rigorously show the consistency of the estimated parameters by filling in some gaps (due to unaccounted error propagation) in the existing studies. In this setting, empirical process theory (EPT) cannot be directly applied to show asymptotic normality. To explain, the empirical cost-to-go functions for the estimated parameters are not i.i.d. sums due to the error propagation. Our main methodological innovation comes from an asymptotic representation for multi-sample U-processes in terms of i.i.d. sums. This representation enables us to apply EPT to derive the influence functions of the estimated parameters and to establish joint asymptotic normality. Based on these results, we also propose an entirely data-driven estimator of the optimal expected cost and we derive its asymptotic distribution. We demonstrate some useful applications of our asymptotic results, including sample size determination and interval estimation. The results from our numerical simulations conform to our theoretical analysis.lations conform to our theoretical analysis.

Spectral and Energy Efficiency of ACO-OFDM in Visible Light Communication Systems

In this paper, we study the spectral efficiency (SE) and energy efficiency (EE) of asymmetrically clipped optical orthogonal frequency division multiplexing (ACO-OFDM) for visible light communication (VLC). Firstly, we derive the achiev-able rates for Gaussian distributions inputs and practical finite-alphabet inputs. Then, we investigate the SE maximization problems subject to both the total transmit power constraint and the average optical power constraint with the above two inputs, respectively. By exploiting the relationship between the mutual information and the minimum mean-squared error, an optimal power allocation scheme is proposed to maximize the SE with finite-alphabet inputs. To reduce the computational complexity of the power allocation scheme, we derive a closed-form lower bound of the SE. Also, considering the quality of service, we further tackle the non-convex EE maximization problems of ACO-OFDM with the two inputs, respectively. The problems are solved by the proposed Dinkelbach-type iterative algorithm. In each iteration, the interior point algorithm is applied to obtain the optimal power allocation. The performance of the proposed power allocation schemes for the SE and EE maximization are validated through numerical analysis.

Non-Point Visible Light Transmitter Localization based on Monocular Camera

Many algorithms for visible light positioning (VLP) localization do not consider the shapes of the transmitters, which leads to the impracticality of the algorithm and the low localization accuracy. Therefore, this paper proposes a novel VLP algorithm and addresses the problems in terms of practicality and complexity by using one non-point transmitter based on a monocular. Because the shape of the transmitter is considered, the proposed algorithm is easy for practice and has wide applicability. Besides, it decreases the computation for simple geometric model and expands the coverage for there is a greater chance of receiving signals from one light than that of receiving signals from multiple lights.

A Unifying Framework for Variance Reduction Algorithms for Finding Zeroes of Monotone Operators

It is common to encounter large-scale monotone inclusion problems where the objective has a finite sum structure. We develop a general framework for variance-reduced forward-backward splitting algorithms for this problem. This framework includes a number of existing deterministic and variance-reduced algorithms for function minimization as special cases, and it is also applicable to more general problems such as saddle-point problems and variational inequalities. With a carefully constructed Lyapunov function, we show that the algorithms covered by our framework enjoy a linear convergence rate in expectation under mild assumptions. We further consider Catalyst acceleration and asynchronous implementation to reduce the algorithmic complexity and computation time. We apply our proposed framework to a policy evaluation problem and a strongly monotone two-player game, both of which fall outside of function minimization.

ReXCam: Resource-Efficient, Cross-Camera Video Analytics at Scale

Enterprises are increasingly deploying large camera networks for video analytics. Many target applications entail a common problem template: searching for and tracking an object or activity of interest (e.g. a speeding vehicle, a break-in) through a large camera network in live video. Such cross-camera analytics is compute and data intensive, with cost growing with the number of cameras and time. To address this cost challenge, we present ReXCam, a new system for efficient cross-camera video analytics. ReXCam exploits spatial and temporal locality in the dynamics of real camera networks to guide its inference-time search for a query identity. In an offline profiling phase, ReXCam builds a cross-camera correlation model that encodes the locality observed in historical traffic patterns. At inference time, ReXCam applies this model to filter frames that are not spatially and temporally correlated with the query identity's current position. In the cases of occasional missed detections, ReXCam performs a fast-replay search on recently filtered video frames, enabling gracefully recovery. Together, these techniques allow ReXCam to reduce compute workload by 8.3x on an 8-camera dataset, and by 23x - 38x on a simulated 130-camera dataset. ReXCam has been implemented and deployed on a testbed of 5 AWS DeepLens cameras.

Cartoonish sketch-based face editing in videos using identity deformation transfer

We address the problem of using hand-drawn sketches to create exaggerated deformations to faces in videos, such as enlarging the shape or modifying the position of eyes or mouth. This task is formulated as a 3D face model reconstruction and deformation problem. We first recover the facial identity and expressions from the video by fitting a face morphable model for each frame. At the same time, user's editing intention is recognized from input sketches as a set of facial modifications. Then a novel identity deformation algorithm is proposed to transfer these facial deformations from 2D space to the 3D facial identity directly while preserving the facial expressions. After an optional stage for further refining the 3D face model, these changes are propagated to the whole video with the modified identity. Both the user study and experimental results demonstrate that our sketching framework can help users effectively edit facial identities in videos, while high consistency and fidelity are ensured at the same time.

Growing community networks with local events

The study of community networks has attracted considerable attention recently. In this paper, we propose an evolving community network model based on local processes, the addition of new nodes intra-community and new links intra- or inter-community. Employing growth and preferential attachment mechanisms, we generate networks with a generalized power-law distribution of nodes' degrees.

Impacts of preference and geography on epidemic spreading

We investigate the standard susceptible-infected-susceptible model on a random network to study the effects of preference and geography on diseases spreading. The network grows by introducing one random node with $m$ links on a Euclidean space at unit time. The probability of a new node $i$ linking to a node $j$ with degree $k_j$ at distance $d_{ij}$ from node $i$ is proportional to $k_{j}^{A}/d_{ij}^{B}$, where $A$ and $B$ are positive constants governing preferential attachment and the cost of the node-node distance. In the case of A=0, we recover the usual epidemic behavior with a critical threshold below which diseases eventually die out. Whereas for B=0, the critical behavior is absent only in the condition A=1. While both ingredients are proposed simultaneously, the network becomes robust to infection for larger $A$ and smaller $B$.

Numerical simulation of Bell inequality's violation using optical transverse modes in multimode waveguides

We numerically demonstrate that "mode-entangled states" based on the transverse modes of classical optical fields in multimode waveguides violate Bell's inequality. Numerically simulating the correlation measurement scheme of Bell's inequality, we obtain the normalized correlation functions of the intensity fluctuations for the two entangled classical fields. By using the correlation functions, the maximum violations of Bell's inequality are obtained. This implies that the two classical fields in the mode-entangled states, although spatially separated, present a nonlocal correlation.
