A low-energy compact Shanghai-Wuhan electron beam ion trap for extraction of highly charged ions

A low-energy, compact and superconducting electron beam ion trap (the Shanghai-Wuhan EBIT or SW-EBIT) for extraction of highly charged ions is presented. The magnetic field in the central drift tube of the SW-EBIT is approximately 0.21 T produced by a pair of high-temperature superconducting coils. The electron-beam energy of the SW-EBIT is in the range of 30-4000 eV, and the maximum electron-beam current is up to 9 mA. Acting as a source of highly charged ions, the ion-beam optics for extraction is integrated, including an ion extractor and an einzel lens. A Wien filter is then used to measure the charge-state distribution of the extracted ions. In this work, the tungsten ions below the charge state of 15 have been produced, extracted, and analyzed. The charge-state distributions and spectra in the range of 530-580 nm of tungsten ions have been measured simultaneously with the electron-beam energy of 279 eV and 300 eV, which preliminarily indicates that the 549.9 nm line comes from $W^{14+}$.

Bayesian active learning for optimization and uncertainty quantification in protein docking

Motivation: Ab initio protein docking represents a major challenge for optimizing a noisy and costly "black box"-like function in a high-dimensional space. Despite progress in this field, there is no docking method available for rigorous uncertainty quantification (UQ) of its solution quality (e.g. interface RMSD or iRMSD). Results: We introduce a novel algorithm, Bayesian Active Learning (BAL), for optimization and UQ of such black-box functions and flexible protein docking. BAL directly models the posterior distribution of the global optimum (or native structures for protein docking) with active sampling and posterior estimation iteratively feeding each other. Furthermore, we use complex normal modes to represent a homogeneous Euclidean conformation space suitable for high-dimension optimization and construct funnel-like energy models for encounter complexes. Over a protein docking benchmark set and a CAPRI set including homology docking, we establish that BAL significantly improve against both starting points by rigid docking and refinements by particle swarm optimization, providing for one third targets a top-3 near-native prediction. BAL also generates tight confidence intervals with half range around 25% of iRMSD and confidence level at 85%. Its estimated probability of a prediction being native or not achieves binary classification AUROC at 0.93 and AUPRC over 0.60 (compared to 0.14 by chance); and also found to help ranking predictions. To the best of our knowledge, this study represents the first uncertainty quantification solution for protein docking, with theoretical rigor and comprehensive assessment. DeepAffinity: Interpretable Deep Learning of Compound-Protein Affinity through Unified Recurrent and Convolutional Neural Networks

Motivation: Drug discovery demands rapid quantification of compound-protein interaction (CPI). However, there is a lack of methods that can predict compound-protein affinity from sequences alone with high applicability, accuracy, and interpretability. Results: We present a seamless integration of domain knowledges and learning-based approaches. Under novel representations of structurally-annotated protein sequences, a semi-supervised deep learning model that unifies recurrent and convolutional neural networks has been proposed to exploit both unlabeled and labeled data, for jointly encoding molecular representations and predicting affinities. Our representations and models outperform conventional options in achieving relative error in IC$_{50}$ within 5-fold for test cases and 20-fold for protein classes not included for training. Performances for new protein classes with few labeled data are further improved by transfer learning. Furthermore, separate and joint attention mechanisms are developed and embedded to our model to add to its interpretability, as illustrated in case studies for predicting and explaining selective drug-target interactions. Lastly, alternative representations using protein sequences or compound graphs and a unified RNN/GCNN-CNN model using graph CNN (GCNN) are also explored to reveal algorithmic challenges ahead. Learning Correspondence Structures for Person Re-identification

This paper addresses the problem of handling spatial misalignments due to camera-view changes or human-pose variations in person re-identification. We first introduce a boosting-based approach to learn a correspondence structure which indicates the patch-wise matching probabilities between images from a target camera pair. The learned correspondence structure can not only capture the spatial correspondence pattern between cameras but also handle the viewpoint or human-pose variation in individual images. We further introduce a global constraint-based matching process. It integrates a global matching constraint over the learned correspondence structure to exclude cross-view misalignments during the image patch matching process, hence achieving a more reliable matching score between images. Finally, we also extend our approach by introducing a multi-structure scheme, which learns a set of local correspondence structures to capture the spatial correspondence sub-patterns between a camera pair, so as to handle the spatial misalignments between individual images in a more precise way. Experimental results on various datasets demonstrate the effectiveness of our approach.

A Global Torelli Theorem for Calabi-Yau Manifolds

We describe the proof that the period map from the Torelli space of Calabi-Yau manifolds to the classifying space of polarized Hodge structures is an embedding. The proof is based on the constructions of holomorphic affine structure on the Teichmüller space and Hodge metric completion of the Torelli space. A canonical global holomorphic section of the holomorphic $(n, 0)$ class on the Teichmüller space is constructed.

On the existence of optimal controls for backward stochastic partial differential equations

This paper is concerned with the existence of optimal controls for backward stochastic partial differential equations with random coefficients, in which the control systems are represented in an abstract evolution form, i.e. backward stochastic evolution equations. Under some growth and monotonicity conditions on the coefficients and suitable assumptions on the Hamiltonian function, the existence of the optimal control boils down to proving the uniqueness and existence of a solution to the stochastic Hamiltonian system, i.e. a fully coupled forward-backward stochastic evolution equation. Using some a prior estimates, we prove the uniqueness and existence via the method of continuation. Two examples of linear-quadratic control are solved to demonstrate our results.

Global Torelli Theorem for Projective Manifolds of Calabi-Yau Type

We prove that the period maps from the Torelli space and the moduli space with level $m$ structure of Calabi-Yau type manifolds to the corresponding period domain of polarized Hodge structures are injective. The proof is based on the construction of holomorphic affine structure on the Teichmüller space and the construction of the completion space of the Torelli space with respect to the Hodge metric.

Hodge metric completion of the moduli space of Calabi-Yau manifolds

In this paper, it is proved that the Hodge metric completion of the moduli space of polarized and marked Calabi-Yau manifolds, i.e. the Torelli space, is a complex affine manifold. As applications we prove that the period map from the Torelli space and the extended period map from its completion space, both are injective into the period domain, and that the completion space is a bounded domain of holomorphy with a complete Kähler-Einstein metric. As a corollary we show that the period map from the moduli space of polarized Calabi-Yau manifolds with level $m$ structure is also injective.

From local Torelli to global Torelli

We introduce the notions of strong local Torelli and T-class for polarized manifolds, and prove that strong local Torelli implies global Torelli theorem on the Torelli spaces for polarized manifolds in the T-class. We discuss many new examples of projective manifolds for which such global Torelli theorem holds. As applications we prove that, in these cases, a canonical completion of the Torelli space is a bounded pseudoconvex domain in complex Euclidean space, and show that generic Torelli implies global Torelli on moduli space with certain level structure.

Applications of the affine structures on the Teichmüller spaces

We prove the existence of global sections trivializing the Hodge bundles on the Hodge metric completion space of the Torelli space of Calabi--Yau manifolds, a global splitting property of these Hodge bundles. We also prove that a compact Calabi--Yau manifold can not be deformed to its complex conjugate. These results answer certain open questions in the subject. A general result about the period map to be bi-holomorphic from the Hodge metric completion space of the Torelli space of Calabi--Yau type manifolds to their period domains is proved and applied to the cases of K$3$ surfaces, cubic fourfolds, and hyperkähler manifolds.

Electric Field and Humidity Trigger Contact Electrification

Here, we study the old problem of why identical insulators can charge one another on contact. We perform several experiments showing that, if driven by a preexisting electric field, charge is transferred between contacting insulators. This happens because the insulator surfaces adsorb small amounts of water from a humid atmosphere. We believe the electric field then separates positively from negatively charged ions prevailing within the water, which we believe to be hydronium and hydroxide ions, such that at the point of contact, positive ions of one insulator neutralize negative ions of the other one, charging both of them. This mechanism can explain for the first time the observation made four decades ago that wind-blown sand discharges in sparks if and only if a thunderstorm is nearby.

Demonstration of Motion Transduction Based on Parametrically Coupled Mechanical Resonators

Universal sensing the motion of mechanical resonators with high precision and low back-action is of paramount importance in ultra-weak signal detection which plays a fundamental role in modern physics. Here we present a universal scheme that transfer mechanically the motion of the resonator not directly measurable to the one can be precisely measured using mechanical frequency conversion. Demonstration of the scheme at room temperature shows that both the motion imprecision and the back-action force are below the intrinsic level of the objective resonator, which agree well with our theoretical prediction. The scheme developed here provides an effective interface between an arbitrary mechanical resonator and a high quantum efficient displacement sensor, and is expected to find extensive applications in high-demanding mechanical-based force measurements.
