Alignment-Free Sequence Analysis and Applications

Genome and metagenome comparisons based on large amounts of next-generation sequencing (NGS) data pose significant challenges for alignment-based approaches due to the huge data size and the relatively short length of the reads. Alignment-free approaches based on the counts of word patterns in NGS data do not depend on the complete genome and are generally computationally efficient. Thus, they contribute significantly to genome and metagenome comparison. Recently, novel statistical approaches have been developed for the comparison of both long and shotgun sequences. These approaches have been applied to many problems including the comparison of gene regulatory regions, genome sequences, metagenomes, binning contigs in metagenomic data, identification of virus-host interactions, and detection of horizontal gene transfers. We provide an updated review of these applications and other related developments of word-count based approaches for alignment-free sequence analysis.

Forming Different Planetary Architectures . I . Formation Efficiency of Hot Jupites from High-eccentricity Mechanisms

Exoplanets discovered over the last decades have provided a new sample of giant exoplanets, hot Jupiters. For lack of enough materials in current locations of hot Jupiters, they are perceived to form outside snowline. Then, migrate to the locations observed through interactions with gas disks or high-eccentricity mechanisms. We examined the efficiencies of different high-eccentricity mechanisms to form hot Jupiters in near coplaner multi-planet systems. These mechanisms include planet-planet scattering, Kozai-Lidov mechanism, coplanar high-eccentricity migration, secular chaos, as well as other two new mechanisms we find in this work, which can produce hot Jupiters with high inclinations even retrograde. We find Kozai-Lidov mechanism plays the most important role in producing hot Jupiters among these mechanisms. Secular chaos is not the usual channel for the formation of hot Jupiters due to the lack of angular momentum deficit within 10^7 Tin (periods of the inner orbit). According to comparisons between the observations and simulations, we speculate that there are at least two populations of hot Jupiters. One population migrates into the boundary of tidal effects due to interactions with gas disk, such as ups And b, WASP-47 b and HIP 14810 b. These systems usually have at least two planets with lower eccentricities, and keep dynamical stable in compact orbital configurations. Another population forms through high-eccentricity mechanisms after the excitation of eccentricity due to dynamical instability. This kind of hot Jupiters usually has Jupiterlike companions in distant orbits with moderate or high eccentricities.

Effective reduction of the coercivity for Co$_{72}$Pt$_{28}$ thin film by exchange coupled Co$_{81}$Ir$_{19}$ soft layer with negative magnetocrystalline anisotropy

We report on the investigation of coercivity changes of the Co$_{72}$Pt$_{28}$/Co$_{81}$Ir$_{19}$ exchange-coupled composite (ECC) media with negative soft-layer (SL) magnetocrystalline anisotropy (MA) . Our results show that the hard-layer (HL) of our sample exhibits a columnar type microstructure with well isolated grains and the SL with hcp-structure grows on top of the HL with the same texture. Therefore, strong coupling of the two layers have been realized as evidenced by the magnetic characterization. Importantly, we observe a more effective reduction of the coercivity of the ECC media by using SLs with negative MA when compared to the use of SLs with positive or negligible MA. The experimental results are corroborated by theoretical calculations.

Review. Machine learning techniques for traffic sign detection

An automatic road sign detection system localizes road signs from within images captured by an on-board camera of a vehicle, and support the driver to properly ride the vehicle. Most existing algorithms include a preprocessing step, feature extraction and detection step. This paper arranges the methods applied to road sign detection into two groups: general machine learning, neural networks. In this review, the issues related to automatic road sign detection are addressed, the popular existing methods developed to tackle the road sign detection problem are reviewed, and a comparison of the features of these methods is composed.

Self-to-self transitions in open quantum systems: the origin and solutions

The information of quantum pathways can be extracted in the framework of the Hamiltonian-encoding and Observable-decoding method. For closed quantum systems, only off-diagonal elements of the Hamiltonian in the Hilbert space is required to be encoded to obtain the desired transitions. For open quantum systems, environment-related terms will appear in the diagonal elements of the Hamiltonian in the Liouville space. Therefore, diagonal encodings have to be performed to differentiate different pathways, which will lead to self-to-self transitions and inconsistency of pathway amplitudes with Dyson expansion. In this work, a well-designed transformation is proposed to avoid the counter-intuitive transitions and the inconsistency, with or without control fields. A three-level open quantum system is employed for illustration, and numerical simulations show that the method are consistent with Dyson expansion.

Observation of Ultrahigh Mobility Surface States in a Topological Crystalline Insulator by Infrared Spectroscopy

Topological crystalline insulators (TCIs) possess metallic surface states protected by crystalline symmetry, which are a versatile platform for exploring topological phenomena and potential applications. However, progress in this field has been hindered by the challenge to probe optical and transport properties of the surface states owing to the presence of bulk carriers. Here we report infrared (IR) reflectance measurements of a TCI, (001) oriented $Pb_{1-x}Sn_{x}Se$ in zero and high magnetic fields. We demonstrate that the far-IR conductivity is unexpectedly dominated by the surface states as a result of their unique band structure and the consequent small IR penetration depth. Moreover, our experiments yield a surface mobility of 40000 $cm^{2}/(Vs)$, which is one of the highest reported values in topological materials, suggesting the viability of surface-dominated conduction in thin TCI crystals. These findings pave the way for exploring many exotic transport and optical phenomena and applications predicted for TCIs.

Qualitative properties of positive solutions for mixed integro-differential equations

This paper is concerned with the qualitative properties of the solutions of mixed integro-differential equation \begin{equation}\label{eq 1} \left\{ \arraycolsep=1pt \begin{array}{lll} (-Δ)_x^α u+(-Δ)_y u+u=f(u)\quad \ \ {\rm in}\ \ \R^N\times\R^M, u>0\ \ {\rm{in}}\ \R^N\times\R^M,\ \ \quad \lim_{|(x,y)|\to+\infty}u(x,y)=0, \end{array} \right. \end{equation} with $N\ge 1$, $M\ge 1$ and $α\in (0,1)$. We study decay and symmetry properties of the solutions to this equation. Difficulties arise due to the mixed character of the integro-differential operators. Here, a crucial role is played by a version of the Hopf's Lemma we prove in our setting. In studying the decay, we construct appropriate super and sub solutions and we use the moving planes method to prove the symmetry properties.

Effective Spectral Unmixing via Robust Representation and Learning-based Sparsity

Hyperspectral unmixing (HU) plays a fundamental role in a wide range of hyperspectral applications. It is still challenging due to the common presence of outlier channels and the large solution space. To address the above two issues, we propose a novel model by emphasizing both robust representation and learning-based sparsity. Specifically, we apply the $\ell_{2,1}$-norm to measure the representation error, preventing outlier channels from dominating our objective. In this way, the side effects of outlier channels are greatly relieved. Besides, we observe that the mixed level of each pixel varies over image grids. Based on this observation, we exploit a learning-based sparsity method to simultaneously learn the HU results and a sparse guidance map. Via this guidance map, the sparsity constraint in the $\ell_{p}\!\left(\!0\!<\! p\!\leq\!1\right)$-norm is adaptively imposed according to the learnt mixed level of each pixel. Compared with state-of-the-art methods, our model is better suited to the real situation, thus expected to achieve better HU results. The resulted objective is highly non-convex and non-smooth, and so it is hard to optimize. As a profound theoretical contribution, we propose an efficient algorithm to solve it. Meanwhile, the convergence proof and the computational complexity analysis are systematically provided. Extensive evaluations verify that our method is highly promising for the HU task---it achieves very accurate guidance maps and much better HU results compared with state-of-the-art methods.

Antiproton--proton annihilation into light neutral meson pairs within an effective meson theory

Antiproton--proton annihilation into light neutral mesons in the few GeV energy domain is investigated in view of a global description of the existing data and predictions for future experiments at PANDA, FAIR. An effective meson model earlier developed, with mesonic and baryonic degrees of freedom in $s$, $t$, and $u$ channels, is applied here to $π^0π^0$ production. Form factors with logarithmic $s$ and $t(u)$ dependencies are applied. A fair agreement with the existing angular distributions is obtained. Applying SU(3) symmetry, it is straightforward to recover the angular distributions for $ π^0η$, and $ηη$ production in the same energy range. A good agreement is generally obtained with all existing data.

Unveiling the role of Co-O-Mg bond in magnetic anisotropy of Pt/Co/MgO using atomically controlled deposition and in-situ electrical measurement

Despite the crucial role of interfacial perpendicular magnetic anisotropy in Co(Fe)/MgO based magnetic tunnel junction, the underlying mechanism is still being debated. Here, we report an anatomical study of oxygen and Mg effect on Pt/Co bilayers through repeated in-situ anomalous Hall effect measurements, controlled oxygen exposure and Mg deposition in an ultrahigh vacuum system. We found that chemisorbed oxygen not only quenches the effective magnetic moment of the Co surface layer, but also softens its magnetic anisotropy. However, a subsequent Mg dusting on the oxygen pre-exposed Pt/Co surface can recover the magnetic anisotropy. The ab initio calculations on the exchange splitting and orbital hybridization near the Fermi level give a clear physical explanation of the experimental observations. Our results suggest that Co(Fe)-O-M bond plays a more important role than the widely perceived Co(Fe)-O bond does in realizing interfacial perpendicular magnetic anisotropy in Co(Fe)/MgO heterostructures.

High Thermoelectric Powerfactor in Single and Few-Layer MoS$_2$

The quest for high-efficiency heat-to-electricity conversion has been one of the major driving forces towards renewable energy production for the future. Efficient thermoelectric devices require high voltage generation from a temperature gradient and a large electrical conductivity, while maintaining a low thermal conductivity. For a given thermal conductivity and temperature, the thermoelectric powerfactor is determined by the electronic structure of the material. Low dimensionality (1D and 2D) opens new routes to high powerfactor due to the unique density of states (DOS) of confined electrons and holes. 2D transition metal dichalcogenide (TMDC) semiconductors represent a new class of thermoelectric materials not only due to such confinement effects, but especially due to their large effective masses and valley degeneracies. Here we report a powerfactor of $MoS_2$ as large as $8.5 mWm^{-1}K^{-2}$ at room temperature, which is amongst the highest measured in traditional, gapped thermoelectric materials. To obtain these high powerfactors, we perform thermoelectric measurements on few-layer $MoS_2$ in the metallic regime, which allows us to access the 2D DOS near the conduction band edge and exploit the effect of 2D confinement on electron scattering rates, which result in a large Seebeck coefficient. The demonstrated high, electronically modulated powerfactor in 2D TMDCs holds promise for efficient thermoelectric energy conversion.

Magnetic brightening and control of dark excitons in monolayer WSe2

Monolayer transition metal dichalcogenide (TMDC) crystals, as direct-gap materials with unusually strong light-matter interaction, have attracted much recent attention. In contrast to the initial understanding, the minima of the conduction band are predicted to be spin split. Because of this splitting and the spin-polarized character of the valence bands, the lowest-lying excitonic states in WX2 (X=S, Se) are expected to be spin-forbidden and optically dark. To date, however, there has been no direct experimental probe of these dark band-edge excitons, which strongly influence the light emission properties of the material. Here we show how an in-plane magnetic field can brighten the dark excitonic states and allow their properties to be revealed experimentally in monolayer WSe2. In particular, precise energy levels for both the neutral and charged dark excitons were obtained and compared with ab-initio calculations using the GW-BSE approach. Greatly increased emission and valley lifetimes were observed for the brightened dark states as a result of their spin configuration. These studies directly probe the excitonic spin manifold and provide a new route to tune the optical and valley properties of these prototypical two-dimensional semiconductors.

Field-like spin orbit torque in ultra-thin polycrystalline FeMn films

Field-like spin orbit torque in FeMn/Pt bilayers with ultra-thin polycrystalline FeMn has been characterized through planar Hall effect measurements. A large effective field is obtained for FeMn in the thickness range of 2 to 5 nm. The experimental observations can be reasonably accounted for by using a macro-spin model under the assumption that the FeMn layer is composed of two spin sublattices with unequal magnetizations. The large effective field corroborates the spin Hall origin of the effective field considering the much smaller uncompensated net moments in FeMn as compared to NiFe. The effective absorption of spin current by FeMn is further confirmed by the fact that spin current generated by Pt in NiFe/FeMn/Pt trilayers can only travel through the FeMn layer with a thickness of 1 to 4 nm. By quantifying the field-like effective field induced in NiFe, a spin diffusion length of 2 nm is estimated in FeMn, in consistence with values reported in literature by ferromagnetic resonance and spin-pumping experiments.

Destination-aided Wireless Power Transfer in Energy-limited Cognitive Relay Systems

This paper considers an energy-limited cognitive relay network where a secondary transmitter (ST) assists to forward the traffic from a primary transmitter (PT) to a primary receiver (PR), in exchange for serving its own secondary receiver (SR) in the same frequency. The multiple-antenna ST is assumed to be energy-constrained and powered by both information flow from source (PT) and dedicated energy streams from destinations (PR and SR), which is called destination-aided wireless power transfer (DWPT) scheme. Then, the relay processing matrix, cognitive beamforming vector and power splitter are jointly de- signed to maximize the rate of secondary users under the energy causality constraint and the constraint that the demanded rate of primary users is satisfied. For the perfect channel information state (CSI) case, by adopting semi-definite relax (SDR) technique and Charnes-Cooper transformation, the global optimal solution is given. To reduce the complexity, matrix decomposition, zero forcing (ZF) scheme, and dual method are jointly employed to derive a suboptimal solution. For the imperfect CSI case, S- procedure is used to transform the worst-case robust problem into a tractable semi-definite program (SDP). Simulation results reveal that our proposed DWPT scheme is greatly preferred for both perfect and imperfect CSI cases when ST is close to PR/SR.

Transceiver Design for Cooperative Non-Orthogonal Multiple Access Systems with Wireless Energy Transfer

In this paper, an energy harvesting (EH) based cooperative non-orthogonal multiple access (NOMA) system is considered, where node S simultaneously sends independent signals to a stronger node R and a weaker node D. We focus on the scenario that the direct link between S and D is too weak to meet the quality of service (QoS) of D. Based on the NOMA principle, node R, the stronger user, has prior knowledge about the information of the weaker user, node D. To satisfy the targeted rate of D, R also serves as an EH decode-and-forward (DF) relay to forward the traffic from S to D. In the sense of equivalent cognitive radio concept, node R viewed as a secondary user assists to boost the performance of D, in exchange for receiving its own information from S. Specifically, transmitter beamforming design, power splitting ratio optimization and receiver filter design to maximize node R rate are studied with the predefined QoS constraint of D and the power constraint of S. Since the problem is non-convex, we propose an iterative approach to solve it. Moreover, to reduce the computational complexity, a zero- forcing (ZF) based solution is also presented. Simulation results demonstrate that, both two proposed schemes have better performance than the direction transmission.

Transit times and mean ages for nonautonomous and autonomous compartmental systems

We develop a theory for transit times and mean ages for nonautonomous compartmental systems. Using the McKendrick-von Förster equation, we show that the mean ages of mass in a compartmental system satisfy a linear nonautonomous ordinary differential equation that is exponentially stable. We then define a nonautonomous version of transit time as the mean age of mass leaving the compartmental system at a particular time and show that our nonautonomous theory generalises the autonomous case. We apply these results to study a nine-dimensional nonautonomous compartmental system modeling the terrestrial carbon cycle, which is a modification of the Carnegie-Ames-Stanford approach (CASA) model, and we demonstrate that the nonautonomous versions of transit time and mean age differ significantly from the autonomous quantities when calculated for that model.

Joint Source-Channel Decoding of Polar Codes for Language-Based Source

We exploit the redundancy of the language-based source to help polar decoding. By judging the validity of decoded words in the decoded sequence with the help of a dictionary, the polar list decoder constantly detects erroneous paths after every few bits are decoded. This path-pruning technique based on joint decoding has advantages over stand-alone polar list decoding in that most decoding errors in early stages are corrected. In order to facilitate the joint decoding, we first propose a construction of dynamic dictionary using a trie and show an efficient way to trace the dictionary during decoding. Then we propose a joint decoding scheme of polar codes taking into account both information from the channel and the source. The proposed scheme has the same decoding complexity as the list decoding of polar codes. A list-size adaptive joint decoding is further implemented to largely reduce the decoding complexity. We conclude by simulation that the joint decoding schemes outperform stand-alone polar codes with CRC-aided successive cancellation list decoding by over 0.6 dB.

Antiproton--proton annihilation into pion pairs within effective meson theory

Antiproton--proton annihilation into light mesons is revisited in the few GeV energy domain, in view of a global description of the existing data. An effective meson model is developed, with mesonic and baryonic degrees od freedom in $s$, $t$, and $u$ channels. Regge factors are added to reproduce the proper energy behavior and the forward and backward peaked behavior. A comparison with existing data and predictions for angular distributions and energy dependence are done for charged and neutral pion pair production.
