FL-Sailer: Efficient and Privacy-Preserving Federated Learning for Scalable Single-Cell Epigenetic Data Analysis via Adaptive Sampling

Single-cell ATAC-seq (scATAC-seq) enables high-resolution mapping of chromatin accessibility, yet privacy regulations and data size constraints hinder multi-institutional sharing. Federated learning (FL) offers a privacy-preserving alternative, but faces three fundamental barriers in scATAC-seq analysis: ultra-high dimensionality, extreme sparsity, and severe cross-institutional heterogeneity. We propose FL-Sailer, the first FL framework designed for scATAC-seq data. FL-Sailer integrates two key innovations: (i) adaptive leverage score sampling, which selects biologically interpretable features while reducing dimensionality by 80%, and (ii) an invariant VAE architecture, which disentangles biological signals from technical confounders via mutual information minimization. We provide a convergence guarantee, showing that FL-Sailer converges to an approximate solution of the original high-dimensional problem with bounded error. Extensive experiments on synthetic and real epigenomic datasets demonstrate that FL-Sailer not only enables previously infeasible multi-institutional collaborations but also surpasses centralized methods by leveraging adaptive sampling as an implicit regularizer to suppress technical noise. Our work establishes that federated learning, when tailored to domain-specific challenges, can become a superior paradigm for collaborative epigenomic research.

Minimax optimal differentially private synthetic data for smooth queries

Differentially private synthetic data enables the sharing and analysis of sensitive datasets while providing rigorous privacy guarantees for individual contributors. A central challenge is to achieve strong utility guarantees for meaningful downstream analysis. Many existing methods ensure uniform accuracy over broad query classes, such as all Lipschitz functions, but this level of generality often leads to suboptimal rates for statistics of practical interest. Since many common data analysis queries exhibit smoothness beyond what worst-case Lipschitz bounds capture, we ask whether exploiting this additional structure can yield improved utility. We study the problem of generating $(\varepsilon,\delta)$-differentially private synthetic data from a dataset of size $n$ supported on the hypercube $[-1,1]^d$, with utility guarantees uniformly for all smooth queries having bounded derivatives up to order $k$. We propose a polynomial-time algorithm that achieves a minimax error rate of $O_{k,d}(n^{-\min \{1, \frac{k}{d}\}})$, up to a $\log(n)$ factor. This characterization uncovers a phase transition at $k=d$. Our results generalize the Chebyshev moment matching framework of (Musco et al., 2025; Wang et al., 2016) and strictly improve the error rates for $k$-smooth queries established in \citep{wang2016differentially}. Moreover, we establish the first minimax lower bound for the utility of $(\varepsilon,\delta)$-differentially private synthetic data with respect to $k$-smooth queries, extending the Wasserstein lower bound for $\varepsilon$-differential privacy in (Boedihardjo et al., 2024).

A note on the improved sparse Hanson-Wright inequalities

We establish sparse Hanson-Wright inequalities for quadratic forms of sparse $\alpha$-sub-exponential random vectors with exponent parameter $\alpha\in(0, 2]$. In the regime $0< \alpha\le 1$ we derive a refined inequality that is optimal in several canonical models. These results extend the classical Hanson-Wright bound to the sparse setting. Illustrative applications include covariance matrix estimation with incomplete observations, low-rank matrix approximation under the maximum norm with sparsified sketches, and concentration inequalities for sparse $\alpha$-sub-exponential random vectors.

Sparse Hanson-Wright Inequalities with Applications

We derive new Hanson-Wright-type inequalities tailored to the quadratic forms of random vectors with sparse independent components. Specifically, we consider cases where the components of the random vector are sparse $\alpha$-subexponential random variables with $\alpha>0$. When $\alpha=\infty$, these inequalities can be seen as quadratic generalizations of the classical Bernstein and Bennett inequalities for sparse bounded random vectors. To establish this quadratic generalization, we also develop new Bernstein-type and Bennett-type inequalities for linear forms of sparse $\alpha$-subexponential random variables that go beyond the bounded case $(\alpha=\infty)$. Our proof relies on a novel combinatorial method for estimating the moments of both random linear forms and quadratic forms. We present two key applications of these new sparse Hanson-Wright inequalities: (1) A local law and complete eigenvector delocalization for sparse $\alpha$-subexponential Hermitian random matrices, generalizing the result of He et al. (2019) beyond sparse Bernoulli random matrices. To the best of our knowledge, this is the first local law and complete delocalization result for sparse $\alpha$-subexponential random matrices down to the near-optimal sparsity $p\geq \frac{\mathrm{polylog}(n)}{n}$ when $\alpha\in (0,2)$ as well as for unbounded sparse sub-gaussian random matrices down to the optimal sparsity $p\gtrsim \frac{\log n}{n}.$ (2) Concentration of the Euclidean norm for the linear transformation of a sparse $\alpha$-subexponential random vector, improving on the results of G{\"o}tze et al. (2021) for sparse sub-exponential random vectors.

Strong quantum nonlocality and unextendibility without entanglement in $N$-partite systems with odd $N$

A set of orthogonal product states is strongly nonlocal if it is locally irreducible in every bipartition, which shows the phenomenon of strong quantum nonlocality without entanglement. Although such a phenomenon has been shown to any three-, four-, and five-partite systems, the existence of strongly nonlocal orthogonal product sets in multipartite systems remains unknown. In this paper, by using a general decomposition of the $N$-dimensional hypercubes, we present strongly nonlocal orthogonal product sets in $N$-partite systems for all odd $N\geq 3$. Based on this decomposition, we give explicit constructions of unextendible product bases in $N$-partite systems for odd $N\geq 3$. Furthermore, we apply our results to quantum secret sharing, uncompletable product bases, and PPT entangled states.

Online Differentially Private Synthetic Data Generation

We present a polynomial-time algorithm for online differentially private synthetic data generation. For a data stream within the hypercube $[0,1]^d$ and an infinite time horizon, we develop an online algorithm that generates a differentially private synthetic dataset at each time $t$. This algorithm achieves a near-optimal accuracy bound of $O(\log(t)t^{-1/d})$ for $d\geq 2$ and $O(\log^{4.5}(t)t^{-1})$ for $d=1$ in the 1-Wasserstein distance. This result extends the previous work on the continual release model for counting queries to Lipschitz queries. Compared to the offline case, where the entire dataset is available at once, our approach requires only an extra polylog factor in the accuracy bound.

Differentially Private Low-dimensional Synthetic Data from High-dimensional Datasets

Differentially private synthetic data provide a powerful mechanism to enable data analysis while protecting sensitive information about individuals. However, when the data lie in a high-dimensional space, the accuracy of the synthetic data suffers from the curse of dimensionality. In this paper, we propose a differentially private algorithm to generate low-dimensional synthetic data efficiently from a high-dimensional dataset with a utility guarantee with respect to the Wasserstein distance. A key step of our algorithm is a private principal component analysis (PCA) procedure with a near-optimal accuracy bound that circumvents the curse of dimensionality. Unlike the standard perturbation analysis, our analysis of private PCA works without assuming the spectral gap for the covariance matrix.

Algorithmically Effective Differentially Private Synthetic Data

We present a highly effective algorithmic approach for generating $\varepsilon$-differentially private synthetic data in a bounded metric space with near-optimal utility guarantees under the 1-Wasserstein distance. In particular, for a dataset $X$ in the hypercube $[0,1]^d$, our algorithm generates synthetic dataset $Y$ such that the expected 1-Wasserstein distance between the empirical measure of $X$ and $Y$ is $O((\varepsilon n)^{-1/d})$ for $d\geq 2$, and is $O(\log^2(\varepsilon n)(\varepsilon n)^{-1})$ for $d=1$. The accuracy guarantee is optimal up to a constant factor for $d\geq 2$, and up to a logarithmic factor for $d=1$. Our algorithm has a fast running time of $O(\varepsilon dn)$ for all $d\geq 1$ and demonstrates improved accuracy compared to the method in (Boedihardjo et al., 2022) for $d\geq 2$.
