Energy localization and shape transformations in semiflexible polymer rings

Shape transformations in driven and damped molecular chains are considered. Closed chains of weakly coupled molecular subunits under the action of spatially homogeneous time-periodic external field are studied. The coupling between the internal excitations and the bending degrees of freedom of the chain modifies the local bending rigidity of the chain. In the absence of driving the array takes a circular shape. When the energy pumped into the system exceeds some critical value the chain undergoes a non-equilibrium phase transition: the circular shape of the aggregate becomes unstable and the chain takes the shape of an ellipse or, in general, of a polygon. The excitation energy distribution becomes spatially nonuniform: it localizes in such places where the chain is more flat. The weak interaction of the chain with a flat surface restricts the dynamics to a flat manifold

Adatom interaction effects in surface diffusion

Motivated by recent research of Nikitin et al. (J.Phys.D vol. 49, 055301(2009)), we examine the effects of interatomic interactions on adatom surface diffusion. By using a mean-field approach in the random walk problem, we derive a nonlinear diffusion equation and analyze its solutions. The results of our analysis are in good agreement with direct numerical simulations of the corresponding discrete model. It is shown that by analyzing a time dependence of adatom concentration profiles one can estimate the type and strength of interatomic interactions.

Analytical and numerical modeling of front propagation and interaction of fronts in nonlinear thermoviscous fluids including dissipation

A wave equation, that governs finite amplitude acoustic disturbances in a thermoviscous Newtonian fluid, and includes nonlinear terms up to second order, is proposed. In contrast to the model known as the Kuznetsov equation, the proposed nonlinear wave equation preserves the Hamiltonian structure of the fundamental fluid dynamical equations in the non-dissipative limit. An exact traveling front solution is obtained from a generalized traveling wave assumption. This solution is, in an overall sense, equivalent to the Taylor shock solution of the Burgers equation. However, in contrast to the Burgers equation, the model equation considered here is capable to describe waves propagating in opposite directions. Owing to the Hamiltonian structure of the proposed model equation, the front solution is in agreement with the classical Rankine-Hugoniot relations. The exact front solution propagates at supersonic speed with respect to the fluid ahead of it, and subsonic speed with respect to the fluid behind it, similarly to the fluid dynamical shock. Linear stability analysis reveals that the front is stable when the acoustic pressure belongs to a critical interval, and is otherwise unstable. These results are verified numerically. Studies of head-on colliding fronts demonstrate that the front propagation speed changes upon collision.

Switching phenomena in magnetic vortex dynamics

A magnetic nanoparticle in a vortex state is a promising candidate for the information storage. One bit of information corresponds to the upward or downward magnetization of the vortex core (vortex polarity). Generic properties of the vortex polarity switching are insensitive of the way how the vortex dynamics was excited: by an AC magnetic field, or by an electrical current. We study theoretically the switching process and describe in detail its mechanism, which involves the creation and annihilation of an intermediate vortex-antivortex pair.

Equilibrium magnetisation structures in ferromagnetic nanorings

The ground state of the ring-shape magnetic nanoparticle is studied. Depending on the geometrical and magnetic parameters of the nanoring, there exist different magnetisation configurations (magnetic phases): two phases with homogeneous magnetisation (easy-axis and easy-plane phases) and two inhomogeneous (planar vortex phase and out-of-plane one). The existence of a new intermediate out-of-plane vortex phase, where the inner magnetisation is not strongly parallel to the easy axis, is predicted. Possible transitions between different phases are analysed using the combination of analytical calculations and micromagnetic simulations.

Bubble generation in a twisted and bent DNA-like model

The DNA molecule is modeled by a parabola embedded chain with long-range interactions between twisted base pair dipoles. A mechanism for bubble generation is presented and investigated in two different configurations. Using random normally distributed initial conditions to simulate thermal fluctuations, a relationship between bubble generation, twist and curvature is established. An analytical approach supports the numerical results.

Nonlinearity-induced conformational instability and dynamics of biopolymers

We propose a simple phenomenological model for describing the conformational dynamics of biopolymers via the nonlinearity-induced buckling and collapse (i.e. coiling up) instabilities. Taking into account the coupling between the internal and mechanical degrees of freedom of a semiflexible biopolymer chain, we show that self-trapped internal excitations (such as amide-I vibrations in proteins, base-pair vibrations in DNA, or polarons in proteins) may produce the buckling and collapse instabilities of an initially straight chain. These instabilities remain latent in a straight infinitely long chain, because the bending of such a chain would require an infinite energy. However, they manifest themselves as soon as we consider more realistic cases and take into account a finite length of the chain. In this case the nonlinear localized modes may act as drivers giving impetus to the conformational dynamics of biopolymers. The buckling instability is responsible, in particular, for the large-amplitude localized bending waves which accompany the nonlinear modes propagating along the chain. In the case of the collapse instability, the chain folds into a compact three-dimensional coil. The viscous damping of the aqueous environment only slows down the folding of the chain, but does not stop it even for a large damping. We find that these effects are only weakly affected by the peculiarities of the interaction potentials, and thus they should be generic for different models of semiflexible chains carrying nonlinear localized excitations.

Multi-component structure of nonlinear excitations in systems with length-scale competition

We investigate the properties of nonlinear excitations in different types of soliton bearing systems with long-range dispersive interaction. We show that length-scale competition in such systems universally results in a multi-component structure of nonlinear excitations and can lead to a new type of multistability: coexistence of different nonlinear excitations at the same value of the spectral parameter (i.e., velocity in the case of anharmonic lattices or frequency in nonlinear Schroedinger models).

Effects of finite curvature on soliton dynamics in a chain of nonlinear oscillators

We consider a curved chain of nonlinear oscillators and show that the interplay of curvature and nonlinearity leads to a number of qualitative effects. In particular, the energy of nonlinear localized excitations centered on the bending decreases when curvature increases, i.e. bending manifests itself as a trap for excitations. Moreover, the potential of this trap is double-well, thus leading to a symmetry breaking phenomenon: a symmetric stationary state may become unstable and transform into an energetically favorable asymmetric stationary state. The essentials of symmetry breaking are examined analytically for a simplified model. We also demonstrate a threshold character of the scattering process, i.e. transmission, trapping, or reflection of the moving nonlinear excitation passing through the bending.

Multi-soliton energy transport in anharmonic lattices

We demonstrate the existence of dynamically stable multihump solitary waves in polaron-type models describing interaction of envelope and lattice excitations. In comparison with the earlier theory of multihump optical solitons [see Phys. Rev. Lett. {\bf 83}, 296 (1999)], our analysis reveals a novel physical mechanism for the formation of stable multihump solitary waves in nonintegrable multi-component nonlinear models.

Solitons in anharmonic chains with ultra-long-range interatomic interactions

We study the influence of long-range interatomic interactions on the properties of supersonic pulse solitons in anharmonic chains. We show that in the case of ultra-long-range (e.g., screened Coulomb) interactions three different types of pulse solitons coexist in a certain velocity interval: one type is unstable but the two others are stable. The high-energy stable soliton is broad and can be described in the quasicontinuum approximation. But the low-energy stable soliton consists of two components, short-range and long-range ones, and can be considered as a bound state of these components.

Kinks in the discrete sine-Gordon model with Kac-Baker long-range interactions

We study effects of Kac-Baker long-range dispersive interaction (LRI) between particles on kink properties in the discrete sine-Gordon model. We show that the kink width increases indefinitely as the range of LRI grows only in the case of strong interparticle coupling. On the contrary, the kink becomes intrinsically localized if the coupling is under some critical value. Correspondingly, the Peierls-Nabarro barrier vanishes as the range of LRI increases for supercritical values of the coupling but remains finite for subcritical values. We demonstrate that LRI essentially transforms the internal dynamics of the kinks, specifically creating their internal localized and quasilocalized modes. We also show that moving kinks radiate plane waves due to break of the Lorentz invariance by LRI.

Effects of long-range dispersion in nonlinear dynamics of DNA molecules

A discrete nonlinear Schrodinger (NLS) model with long-range dispersive interactions describing the dynamical structure of DNA is proposed. Dispersive interactions of two types: the power dependence $r^{-s}$ and the exponential dependence $e^{-βr}$ on the distance, $r$, are studied. For $s$ less than some critical value, $s_{cr}$, and similarly for $β\leq β_{cr}$ there is an interval of bistability where two stable stationary states: narrow, pinned states and broad, mobile states exist at each value of the total energy. For cubic nonlinearity the bistability of the solitons occurs for dipole-dipole dispersive interaction $(s=3)$, and for the inverse radius of the dispersive interaction $β\leq β_{cr}=1.67$. For increasing degree of nonlinearity, $σ$, the critical values $s_{cr}$ and $β_{cr}$ increase. The long-distance behavior of the intrinsically localized states depends on $s$. For $s>3$ their tails are exponential while for $2<s<3$ they are algebraic. A controlled switching between pinned and mobile states is demonstrated applying a spatially symmetric perturbation in the form of a parametric kick. The mechanism could be important for controlling energy storage and transport in DNA molecules.

Models for energy and charge transport and storage in biomolecules

Two models for energy and charge transport and storage in biomolecules are considered. A model based on the discrete nonlinear Schrodinger equation with long-range dispersive interactions (LRI's) between base pairs of DNA is offered for the description of nonlinear dynamics of the DNA molecule. We show that LRI's are responsible for the existence of an interval of bistability where two stable stationary states, a narrow, pinned state and a broad, mobile state, coexist at each value of the total energy. The possibility of controlled switching between pinned and mobile states is demonstrated. The mechanism could be important for controlling energy storage and transport in DNA molecules. Another model is offered for the description of nonlinear excitations in proteins and other anharmonic biomolecules. We show that in the highly anharmonic systems a bound state of Davydov and Boussinesq solitons can exist.

Scale competition in nonlinear Schrodinger models

Three types of nonlinear Schrodinger models with multiple length scales are considered. It is shown that the length-scale competition universally results into arising of new localized stationary states. Multistability phenomena with a controlled switching between stable states become possible.

Interplay of disorder and nonlinearity in Klein-Gordon models: Immobile kinks

We consider Klein-Gordon models with a $δ$-correlated spatial disorder. We show that the properties of immobile kinks exhibit strong dependence on the assumptions as to their statistical distribution over the minima of the effective random potential. Namely, there exists a crossover from monotonically increasing (when a kink occupies the deepest potential well) to the non-monotonic (at equiprobable distribution of kinks over the potential minima) dependence of the average kink width as a function of the disorder intensity. We show also that the same crossover may take place with changing size of the system.
