SGMFQP:An Ontology-based Swine Gut Microbiota Federated Query Platform

Gut microbiota plays a crucial role in modulating pig development and health, and gut microbiota characteristics are associated with differences in feed efficiency. To answer open questions in feed efficiency analysis, biologists seek to retrieve information across multiple heterogeneous data sources. However, this is error-prone and time-consuming work since the queries can involve a sequence of multiple sub-queries over several databases. We present an implementation of an ontology-based Swine Gut Microbiota Federated Query Platform (SGMFQP) that provides a convenient, automated, and efficient query service about swine feeding and gut microbiota. The system is constructed based on a domain-specific Swine Gut Microbiota Ontology (SGMO), which facilitates the construction of queries independent of the actual organization of the data in the individual sources. This process is supported by a template-based query interface. A Datalog+-based federated query engine transforms the queries into sub-queries tailored for each individual data source, and an automated workflow orchestration mechanism executes the queries in each source database and consolidates the results. The efficiency of the system is demonstrated on several swine feeding scenarios.

Matching Using Sufficient Dimension Reduction for Heterogeneity Causal Effect Estimation

Causal inference plays an important role in under standing the underlying mechanisation of the data generation process across various domains. It is challenging to estimate the average causal effect and individual causal effects from observational data with high-dimensional covariates due to the curse of dimension and the problem of data sufficiency. The existing matching methods can not effectively estimate individual causal effect or solve the problem of dimension curse in causal inference. To address this challenge, in this work, we prove that the reduced set by sufficient dimension reduction (SDR) is a balance score for confounding adjustment. Under the theorem, we propose to use an SDR method to obtain a reduced representation set of the original covariates and then the reduced set is used for the matching method. In detail, a non-parametric model is used to learn such a reduced set and to avoid model specification errors. The experimental results on real-world datasets show that the proposed method outperforms the compared matching methods. Moreover, we conduct an experiment analysis and the results demonstrate that the reduced representation is enough to balance the imbalance between the treatment group and control group individuals.

Automatic Semantic Modeling for Structural Data Source with the Prior Knowledge from Knowledge Base

A critical step in sharing semantic content online is to map the structural data source to a public domain ontology. This problem is denoted as the Relational-To-Ontology Mapping Problem (Rel2Onto). A huge effort and expertise are required for manually modeling the semantics of data. Therefore, an automatic approach for learning the semantics of a data source is desirable. Most of the existing work studies the semantic annotation of source attributes. However, although critical, the research for automatically inferring the relationships between attributes is very limited. In this paper, we propose a novel method for semantically annotating structured data sources using machine learning, graph matching and modified frequent subgraph mining to amend the candidate model. In our work, Knowledge graph is used as prior knowledge. Our evaluation shows that our approach outperforms two state-of-the-art solutions in tricky cases where only a few semantic models are known.
