High-throughput discovery of chemical structure-polarity relationships combining automation and machine learning techniques

As an essential attribute of organic compounds, polarity has a profound influence on many molecular properties such as solubility and phase transition temperature. Thin layer chromatography (TLC) represents a commonly used technique for polarity measurement. However, current TLC analysis presents several problems, including the need for a large number of attempts to obtain suitable conditions, as well as irreproducibility due to non-standardization. Herein, we describe an automated experiment system for TLC analysis. This system is designed to conduct TLC analysis automatically, facilitating high-throughput experimentation by collecting large experimental data under standardized conditions. Using these datasets, machine learning (ML) methods are employed to construct surrogate models correlating organic compounds' structures and their polarity using retardation factor (Rf). The trained ML models are able to predict the Rf value curve of organic compounds with high accuracy. Furthermore, the constitutive relationship between the compound and its polarity can also be discovered through these modeling methods, and the underlying mechanism is rationalized through adsorption theories. The trained ML models not only reduce the need for empirical optimization currently required for TLC analysis, but also provide general guidelines for the selection of conditions, making TLC an easily accessible tool for the broad scientific community.

A Comparative Study of Deep Learning Classification Methods on a Small Environmental Microorganism Image Dataset (EMDS-6): from Convolutional Neural Networks to Visual Transformers

In recent years, deep learning has made brilliant achievements in Environmental Microorganism (EM) image classification. However, image classification of small EM datasets has still not obtained good research results. Therefore, researchers need to spend a lot of time searching for models with good classification performance and suitable for the current equipment working environment. To provide reliable references for researchers, we conduct a series of comparison experiments on 21 deep learning models. The experiment includes direct classification, imbalanced training, and hyperparameter tuning experiments. During the experiments, we find complementarities among the 21 models, which is the basis for feature fusion related experiments. We also find that the data augmentation method of geometric deformation is difficult to improve the performance of VTs (ViT, DeiT, BotNet and T2T-ViT) series models. In terms of model performance, Xception has the best classification performance, the ViT model consumes the least time for training, and the ShuffleNet-V2 model has the least number of parameters.

How Anti-de Sitter Black Holes Reach Thermal Equilibrium

It is commonly known in the literature that large black holes in anti-de Sitter spacetimes (with reflective boundary condition) are in thermal equilibrium with their Hawking radiation. Focusing on black holes with event horizon of toroidal topology, we study a simple model to understand explicitly how this thermal equilibrium is reached under Hawking evaporation. It is shown that it is possible for a large toroidal black hole to evolve into a small (but stable) one.

Neither Fast Nor Slow: How to Fly Through Narrow Tunnels

Nowadays, multirotors are playing important roles in abundant types of missions. During these missions, entering confined and narrow tunnels that are barely accessible to humans is desirable yet extremely challenging for multirotors. The restricted space and significant ego airflow disturbances induce control issues at both fast and slow flight speeds, meanwhile bringing about problems in state estimation and perception. Thus, a smooth trajectory at a proper speed is necessary for safe tunnel flights. To address these challenges, in this letter, a complete autonomous aerial system that can fly smoothly through tunnels with dimensions narrow to 0.6 m is presented. The system contains a motion planner that generates smooth mini-jerk trajectories along the tunnel center lines, which are extracted according to the map and Euclidean Distance Field (EDF), and its practical speed range is obtained through computational fluid dynamics (CFD) and flight data analyses. Extensive flight experiments on the quadrotor are conducted inside multiple narrow tunnels to validate the planning framework as well as the robustness of the whole system.

BeepTrace: Blockchain-enabled Privacy-preserving Contact Tracing for COVID-19 Pandemic and Beyond

The outbreak of COVID-19 pandemic has exposed an urgent need for effective contact tracing solutions through mobile phone applications to prevent the infection from spreading further. However, due to the nature of contact tracing, public concern on privacy issues has been a bottleneck to the existing solutions, which is significantly affecting the uptake of contact tracing applications across the globe. In this paper, we present a blockchain-enabled privacy-preserving contact tracing scheme: BeepTrace, where we propose to adopt blockchain bridging the user/patient and the authorized solvers to desensitize the user ID and location information. Compared with recently proposed contract tracing solutions, our approach shows higher security and privacy with the additional advantages of being battery friendly and globally accessible. Results show viability in terms of the required resource at both server and mobile phone perspectives. Through breaking the privacy concerns of the public, the proposed BeepTrace solution can provide a timely framework for authorities, companies, software developers and researchers to fast develop and deploy effective digital contact tracing applications, to conquer COVID-19 pandemic soon. Meanwhile, the open initiative of BeepTrace allows worldwide collaborations, integrate existing tracing and positioning solutions with the help of blockchain technology.

Study of the hidden charm $D\bar{D}^*$ interactions in chiral effective field theory

We study the chiral interactions of the hidden charm $D\bar{D}^*$ system within chiral effective field theory. Chiral Lagrangians are constructed by incorporating the chiral symmetry, heavy quark symmetry as well as proper charge conjugation properties of the heavy mesons. The interacting potentials of the $S$-wave $D\bar{D}^*$ are calculated up to second chiral order at 1-loop level, where complete two-pion exchange interactions are included. We further investigate the behaviors of the potentials in coordinate space, as well as their bound state properties. Our studies indicate that there exists a interacting strength ordering among considered four channels: $\text{str.}[0^+(1^{++})]>\text{str.}[0^-(1^{+-})] > \text{str.}[1^+(1^{+-})] > \text{str.}[1^-(1^{++})]$ where str. stands for the strength of the $D\bar{D}^*$ interaction. Moreover, we find that $X(3872)$ can be treated as a good candidate of $0^+(1^{++})$ molecular state. There also tends to form $0^-(1^{+-})$ and $1^+(1^{+-})$ molecular states and we expect the experiments to search for the predicted multi-structures around the $D\bar{D}^*$ mass region.

$D D^{*}$ potentials in chiral perturbation theory and possible molecular states

The $DD^{*}$ potentials are studied within the framework of heavy meson chiral effective field theory. We obtain the effective potentials of the $DD^{*}$ system up to $O(ε^2)$ at the one-loop level. In addition to the one-pion exchange contribution, the contact and two-pion exchange interactions are also investigated in detail. Furthermore, we search for the possible molecular states by solving the Schrödinger equation with the potentials. We notice that the contact and two-pion exchange potentials are numerically non-negligible and important for the existence of a bound state. In our results, no bound state is found in the $I=1$ channel within a wide range of cutoff parameter, while there exists a bound state in the $I=0$ channel as the cutoff is near $m_ρ$ in our approach.

Learning Dynamic Preference Structure Embedding From Temporal Networks

The dynamics of temporal networks lie in the continuous interactions between nodes, which exhibit the dynamic node preferences with time elapsing. The challenges of mining temporal networks are thus two-fold: the dynamic structure of networks and the dynamic node preferences. In this paper, we investigate the dynamic graph sampling problem, aiming to capture the preference structure of nodes dynamically in cooperation with GNNs. Our proposed Dynamic Preference Structure (DPS) framework consists of two stages: structure sampling and graph fusion. In the first stage, two parameterized samplers are designed to learn the preference structure adaptively with network reconstruction tasks. In the second stage, an additional attention layer is designed to fuse two sampled temporal subgraphs of a node, generating temporal node embeddings for downstream tasks. Experimental results on many real-life temporal networks show that our DPS outperforms several state-of-the-art methods substantially owing to learning an adaptive preference structure. The code will be released soon at https://github.com/doujiang-zheng/Dynamic-Preference-Structure.

Deep-Learning Discovers Macroscopic Governing Equations for Viscous Gravity Currents from Microscopic Simulation Data

Although deep-learning has been successfully applied in a variety of science and engineering problems owing to its strong high-dimensional nonlinear mapping capability, it is of limited use in scientific knowledge discovery. In this work, we propose a deep-learning based framework to discover the macroscopic governing equation of viscous gravity current based on high-resolution microscopic simulation data without the need for prior knowledge of underlying terms. For two typical scenarios with different viscosity ratios, the deep-learning based equations exactly capture the same dominated terms as the theoretically derived equations for describing long-term asymptotic behaviors, which validates the proposed framework. Unknown macroscopic equations are then obtained for describing short-term behaviors, and additional deep-learned compensation terms are eventually discovered. Comparison of posterior tests shows that the deep-learning based PDEs actually perform better than the theoretically derived PDEs in predicting evolving viscous gravity currents for both long-term and short-term regimes. Moreover, the proposed framework is proven to be very robust against non-biased data noise for training, which is up to 20%. Consequently, the presented deep-learning framework shows considerable potential for discovering unrevealed intrinsic laws in scientific semantic space from raw experimental or simulation results in data space.

Affine geometry and Frobenius algebra

The associativity of the multiplication on a Frobenius manifold is equivalent to the WDVV equation of a symmetric cubic form in flat coordinates. Frobenius manifold could be regarded a very special type of statistical manifold. There is a natural commutative product on each tangent space of a statistical manifold. We show that it is associative, hence making it into a manifold with Frobenius algebra structure, if and only if the sectional $K$-curvature vanishes. In other words, WDVV equation is equivalent to zero sectional $K$-curvature. This gives a curvature interpretation for WDVV equation.

Whole Heart Anatomical Refinement from CCTA using Extrapolation and Parcellation

Coronary computed tomography angiography (CCTA) provides detailed an-atomical information on all chambers of the heart. Existing segmentation tools can label the gross anatomy, but addition of application-specific labels can require detailed and often manual refinement. We developed a U-Net based framework to i) extrapolate a new label from existing labels, and ii) parcellate one label into multiple labels, both using label-to-label mapping, to create a desired segmentation that could then be learnt directly from the image (image- to-label mapping). This approach only required manual correction in a small subset of cases (80 for extrapolation, 50 for parcella-tion, compared with 260 for initial labels). An initial 6-label segmentation (left ventricle, left ventricular myocardium, right ventricle, left atrium, right atrium and aorta) was refined to a 10-label segmentation that added a label for the pulmonary artery and divided the left atrium label into body, left and right veins and appendage components. The final method was tested using 30 cases, 10 each from Philips, Siemens and Toshiba scanners. In addition to the new labels, the median Dice scores were improved for all the initial 6 labels to be above 95% in the 10-label segmentation, e.g. from 91% to 97% for the left atrium body and from 92% to 96% for the right ventricle. This method provides a simple framework for flexible refinement of anatomical labels. The code and executables are available at cemrg.com.

Masses and magnetic moments of hadrons with one and two open heavy quarks: heavy baryons and tetraquarks

In this work, we compute masses and magnetic moments of the heavy baryons and tetraquarks with one and two open heavy flavors in a unified framework of MIT bag model. Using the parameters of MIT bag model, we confirm that an extra binding energy, which is supposed to exist between heavy quarks ($c$ and $b$) and between heavy and strange quarks in literatures, is required to reconcile light hadrons with heavy hadrons. Numerical calculations are made for all light mesons, heavy hadrons with one and two open heavy flavors, predicting the masses of doubly charmed baryons to be $ M(Ξ_{cc})=3.604$ GeV, $ M(Ξ_{cc}^{\ast })=3.714$ GeV, and that of the strange isosinglet tetraquark $ud\bar{s}\bar{c}$ with $J^{P}=0^{+}$ to be $ M\left( ud\bar{s}\bar{c},0^{+}\right) =2.934$ GeV. The state mixing due to chromomagnetic interaction is shown to be sizable for the strange scalar tetraquark $nn\bar{s}\bar{c}$.

Well-Posedness and Exponential Decay for the Navier-Stokes Equations of Viscous Compressible Heat-Conductive Fluids with Vacuum

This paper is concerned with the Cauchy problem of Navier-Stokes equations for compressible viscous heat-conductive fluids with far-field vacuum at infinity in $\R^3$. For less regular data and weaker compatibility condition than those proposed by Cho-Kim \cite{CK2006}, we first prove the existence of local-in-time solutions belonging to a larger class of functions in which the uniqueness can be shown to hold. The local solution is in fact a classical one away from the initial time, provided the initial density is regular. We also establish the global well-posedness of classical solutions with large oscillations and vacuum in the case when the initial total energy is suitably small. The exponential decay estimates of the global solutions are obtained.

Predicting the Stereoselectivity of Chemical Transformations by Machine Learning

Stereoselective reactions (both chemical and enzymatic reactions) have been essential for origin of life, evolution, human biology and medicine. Since late 1960s, there have been numerous successes in the exciting new frontier of asymmetric catalysis. However, most industrial and academic asymmetric catalysis nowadays do follow the trial-and-error model, since the energetic difference for success or failure in asymmetric catalysis is incredibly small. Our current understanding about stereoselective reactions is mostly qualitative that stereoselectivity arises from differences in steric effects and electronic effects in multiple competing mechanistic pathways. Quantitatively understanding and modulating the stereoselectivity of for a given chemical reaction still remains extremely difficult. As a proof of principle, we herein present a novel machine learning technique, which combines a LASSO model and two Random Forest model via two Gaussian Mixture models, for quantitatively predicting stereoselectivity of chemical reactions. Compared to the recent ground-breaking approach [1], our approach is able to capture interactions between features and exploit complex data distributions, which are important for predicting stereoselectivity. Experimental results on a recently published dataset demonstrate that our approach significantly outperform [1]. The insight obtained from our results provide a solid foundation for further exploration of other synthetically valuable yet mechanistically intriguing stereoselective reactions.

OMNet: Learning Overlapping Mask for Partial-to-Partial Point Cloud Registration

Point cloud registration is a key task in many computational fields. Previous correspondence matching based methods require the inputs to have distinctive geometric structures to fit a 3D rigid transformation according to point-wise sparse feature matches. However, the accuracy of transformation heavily relies on the quality of extracted features, which are prone to errors with respect to partiality and noise. In addition, they can not utilize the geometric knowledge of all the overlapping regions. On the other hand, previous global feature based approaches can utilize the entire point cloud for the registration, however they ignore the negative effect of non-overlapping points when aggregating global features. In this paper, we present OMNet, a global feature based iterative network for partial-to-partial point cloud registration. We learn overlapping masks to reject non-overlapping regions, which converts the partial-to-partial registration to the registration of the same shape. Moreover, the previously used data is sampled only once from the CAD models for each object, resulting in the same point clouds for the source and reference. We propose a more practical manner of data generation where a CAD model is sampled twice for the source and reference, avoiding the previously prevalent over-fitting issue. Experimental results show that our method achieves state-of-the-art performance compared to traditional and deep learning based methods. Code is available at https://github.com/megvii-research/OMNet.

Positivity in Multi-Field EFTs

We discuss the general method for obtaining full positivity bounds on multi-field effective field theories (EFTs). While the leading order forward positivity bounds are commonly derived from the elastic scattering of two (superposed) external states, we show that for a generic EFT containing 3 or more low-energy modes, this approach only gives incomplete bounds. We then identify the allowed parameter space as the dual to a spectrahedron, constructed from crossing symmetries of the amplitude, and show that finding the optimal bounds for a given number of modes is equivalent to a geometric problem: finding the extremal rays of a spectrahedron. We show how this is done analytically for simple cases, and numerically formulated as semidefinite programming (SDP) problems for more complicated cases. We demonstrate this approach with a number of well-motivated examples in particle physics and cosmology, including EFTs of scalars, vectors, fermions and gravitons. In all these cases, we find that the SDP approach leads to results that either improve the previous ones or are completely new. We also find that the SDP approach is numerically much more efficient.

Enabling Longitudinal Exploratory Analysis of Clinical COVID Data

As the COVID-19 pandemic continues to impact the world, data is being gathered and analyzed to better understand the disease. Recognizing the potential for visual analytics technologies to support exploratory analysis and hypothesis generation from longitudinal clinical data, a team of collaborators worked to apply existing event sequence visual analytics technologies to a longitudinal clinical data from a cohort of 998 patients with high rates of COVID-19 infection. This paper describes the initial steps toward this goal, including: (1) the data transformation and processing work required to prepare the data for visual analysis, (2) initial findings and observations, and (3) qualitative feedback and lessons learned which highlight key features as well as limitations to address in future work.

Achievable Regions and Precoder Designs for the Multiple Access Wiretap Channels with Confidential and Open Messages

This paper investigates the secrecy capacity region of multiple access wiretap (MAC-WT) channels where, besides confidential messages, the users have also open messages to transmit. All these messages are intended for the legitimate receiver (or Bob for brevity) but only the confidential messages need to be protected from the eavesdropper (Eve). We first consider a discrete memoryless (DM) MAC-WT channel where both Bob and Eve jointly decode their interested messages. By using random coding, we find an achievable rate region, within which perfect secrecy can be realized, i.e., all users can communicate with Bob with arbitrarily small probability of error, while the confidential information leaked to Eve tends to zero. Due to the high implementation complexity of joint decoding, we also consider the DM MAC-WT channel where Bob simply decodes messages independently while Eve still applies joint decoding. We then extend the results in the DM case to a Gaussian vector (GV) MAC-WT channel. Based on the information theoretic results, we further maximize the sum secrecy rate of the GV MAC-WT system by designing precoders for all users. Since the problems are non-convex, we provide iterative algorithms to obtain suboptimal solutions. Simulation results show that compared with existing schemes, secure communication can be greatly enhanced by the proposed algorithms, and in contrast to the works which only focus on the network secrecy performance, the system spectrum efficiency can be effectively improved since open messages can be simultaneously transmitted.
