Causal network inference using biochemical kinetics

Network models are widely used as structural summaries of biochemical systems. Statistical estimation of networks is usually based on linear or discrete models. However, the dynamics of these systems are generally nonlinear, suggesting that suitable nonlinear formulations may offer gains with respect to network inference and associated prediction problems. We present a general framework for both network inference and dynamical prediction that is rooted in nonlinear biochemical kinetics. This is done by considering a dynamical system based on a chemical reaction graph and associated kinetics parameters. Inference regarding both parameters and the reaction graph itself is carried out within a fully Bayesian framework. Prediction of dynamical behavior is achieved by averaging over both parameters and reaction graphs, allowing prediction even when the underlying reactions themselves are unknown or uncertain. Results, based on (i) data simulated from a mechanistic model of mitogen-activated protein kinase signaling and (ii) phosphoproteomic data from cancer cell lines, demonstrate that nonlinear formulations can yield gains in network inference and permit dynamical prediction in the challenging setting where the reaction graph is unknown.

User Friendly Implementation for Efficiently Conducting Hammersmith Infant Neurological Examination

The aim of this work is to design a semi-automatic application that can be used as an aid by the doctors for smoothly conducting Hammersmith Infant Neurological Examination (IDNE). A simplified version of the examination which provides a quantitative neurological assessment is used to design the application. The application includes a methodology of conducting IDNE examination suited to inexperienced staff, applicable to both neonatal and post-neonatal infants. It also provides a facility to go through the previous records of a patient that can help in diagnosing patients with high risk of neurological disorder. A semi-automatic approach is proposed for skeleton generation. The application has been installed in hospitals and currently in operation. It is expected to increase the efficiency of conducting HINE using the proposed application.

Partial spin reversal in magnetic deflagration

The reversal of spins in a magnetic material as they relax toward equilibrium is accompanied by the release of Zeeman energy which can lead to accelerated spin relaxation and the formation of a well-defined self-sustained propagating spin-reversal front known as magnetic deflagration. To date, studies of Mn$_{12}$-acetate single crystals have focused mainly on deflagration in large longitudinal magnetic fields and found a fully spin-reversed final state. We report a systematic study of the effect of transverse magnetic field on magnetic deflagration and demonstrate that in small longitudinal fields the final state consists of only partially reversed spins. Further, we measured the front speed as a function of applied magnetic field. The theory of magnetic deflagration, together with a modification that takes into account the partial spin reversal, fits the transverse field dependence of the front speed but not its dependence on longitudinal field. The most significant result of this study is the finding of a partially spin-reversed final state, which is evidence that the spins at the deflagration front are also only partially reversed.

X-ray absorption spectroscopy characterization of iron-oxide nanoparticles synthesized by high temperature plasma processing

Iron-oxide nanoparticles have been synthesized by high temperature arc plasma route with different plasma currents and characterized for their structure, morphology and local atomic order. Fe K-edge x-ray absorption spectra reveal distinct local structure of the samples grown with different plasma currents. We have shown that the local disorder is higher for the higher plasma current grown samples that also have a larger average particle-size. The results provide useful information to control structural and morphological properties of nanoparticles grown by high temperature plasma synthesis process.

Meson screening masses at finite temperature with Highly Improved Staggered Quarks

We report on the first study of the screening properties of the mesonic excitations with strange ($s$) and charm ($c$) quarks, specifically the ground states of the pseudo-scalar and vector meson excitations for the $\bar{s}s$, $\bar{s}c$ and $\bar{c}c$ flavor combinations, using the Highly Improved Staggered Quark action with dynamical physical strange quark and nearly-physical up and down quarks. By comparing with their respective vacuum meson masses and by investigating the influence of the changing temporal boundary conditions of the valence quarks we study the thermal modifications of these mesonic excitations. While the $\bar{s}s$ states show significant modifications even below the chiral crossover temperature $T_c$, the modifications of the open-charm and charmonium like states become visible only for temperatures $T\gtrsim T_c$ and $T\gtrsim1.2T_c$, respectively.

Low-energy bound states at interfaces between superconducting and block antiferromagnet regions in KxFe{2-y}Se2

The high-Tc alkali doped iron selenide superconductors KxFe{2-y}Se2 have been recently shown to be intrinsically phase separated into Fe vacancy ordered block antiferromagnetic regions and superconducting regions at low temperatures. In this work, we use a microscopic five orbital Hubbard model to obtain the electronic low-energy states near the interfaces between block antiferromagnets and superconductors. It is found that abundant low-energy in-gap bound states exist near such interfaces irrespective of whether the superconductor has d- or s-wave pairing symmetry. By contrast, it is shown how nonmagnetic scattering planes can provide a natural means to distinguish between these two leading pairing instabilities of the KxFe{2-y}Se2 materials.

Thermal dilepton rates from quenched lattice QCD

We present new lattice results on the continuum extrapolation of the vector current correlation function. Lattice calculations have been carried out in the deconfined phase at a temperature of 1.1 Tc, extending our previous results at 1.45 Tc, utilizing quenched non-perturbatively clover-improved Wilson fermions and light quark masses. A systematic analysis on multiple lattice spacings allows to perform the continuum limit of the correlation function and to extract spectral properties in the continuum limit. Our current analysis suggests the results for the electrical conductivity are proportional to the temperature and the thermal dilepton rates in the quark gluon plasma are comparable for both temperatures. Preliminary results of the continuum extrapolated correlation function at finite momenta, which relates to thermal photon rates, are also presented.

Onset of a Propagating Self-Sustained Spin Reversal Front in a Magnetic System

The energy released in a magnetic material by reversing spins as they relax toward equilibrium can lead to a dynamical instability that ignites self-sustained rapid relaxation along a deflagration front that propagates at a constant subsonic speed. Using a trigger heat pulse and transverse and longitudinal magnetic fields, we investigate and control the crossover between thermally driven magnetic relaxation and magnetic deflagration in single crystals of Mn$_{12}$-acetate.

U_A(1) breaking at finite temperature from the Dirac spectrum with the dynamical HISQ action

We investigate $U_A(1)$ breaking above $T_c$ in terms of the Dirac spectrum on configurations with (2+1)-flavors, using the HISQ action. The strange quark mass is at its physical value. We use several light quark masses corresponding to the Goldstone pion masses in the range of about 115 -- 230 MeV on lattices of size 32$^3 \times$8 and 48$^3 \times$8. We calculate the 100 lowest-lying Dirac eigenvalues at temperatures below and above $T_c$. We investigate the volume dependence of the Dirac eigenvalue density to determine whether there is a gap around zero, which can appear if $U_A(1)$ symmetry is restored in the chiral symmetric phase. We also investigate the quark mass dependence of the Dirac eigenvalue density at zero and check whether there is a linear behavior that would signal the $U_A(1)$ breaking above $T_c$.

Discrete antiferromagnetic spin-wave excitations in the giant ferric wheel Fe18

The low-temperature elementary spin excitations in the AFM molecular wheel Fe18 were studied experimentally by inelastic neutron scattering and theoretically by modern numerical methods, such as dynamical density matrix renormalization group or quantum Monte Carlo techniques, and analytical spin-wave theory calculations. Fe18 involves eighteen spin-5/2 Fe(III) ions with a Hilbert space dimension of 10^14, constituting a physical system that is situated in a region between microscopic and macroscopic. The combined experimental and theoretical approach allowed us to characterize and discuss the magnetic properties of Fe18 in great detail. It is demonstrated that physical concepts such as the rotational-band or L&E-band concepts developed for smaller rings are still applicable. In particular, the higher-lying low-temperature elementary spin excitations in Fe18 or AFM wheels in general are of discrete antiferromagnetic spin-wave character.

Low-temperature ferroelectric phase and magnetoelectric coupling in the underdoped La_2CuO_(4+x)

We report the discovery of a ferroelectric ground state below 4.5 K in highly underdoped La_2CuO_(4+x) accompanied by slow charge dynamics which develop below T~40 K. An anisotropic magnetoelectric response has also been observed, indicating considerable spin-charge coupling in this lightly doped "parent" high temperature copper-oxide superconductor. The ferroelectric state is proposed to develop from polar nanoregions, in which spatial inversion symmetry is locally broken due to non-stoichiometric carrier doping.

Bi-quadratic magnetoelectric coupling in underdoped La_2CuO_{4+x}

The recent discovery of relaxor ferroelectricity and magnetoelectric effect in lightly doped cuprate material La_2CuO_{4+x} has provided a number of questions concerning its theoretical description. It has been argued using a Ginzburg-Landau free energy approach that the magnetoelectric effect can be explained by the presence of bi-quadratic interaction terms in the free energy. Here, by using the same free energy functional, we study the variety of behavior which can emerge in the electric polarization under an external magnetic field. Subsequently, we discuss the role of Dzyaloshinskii-Moriya interaction in generating this magnetoelectric response. This work is particularly relevant for such relaxor systems where the material-dependent parameters would be affected by changes in e.g. chemical doping or cooling rate.

The chiral and deconfinement aspects of the QCD transition

We present results on the chiral and deconfinement properties of the QCD transition at finite temperature. Calculations are performed with 2+1 flavors of quarks using the p4, asqtad and HISQ/tree actions. Lattices with temporal extent N_tau=6, 8 and 12 are used to understand and control discretization errors and to reliably extrapolate estimates obtained at finite lattice spacings to the continuum limit. The chiral transition temperature is defined in terms of the phase transition in a theory with two massless flavors and analyzed using O(N) scaling fits to the chiral condensate and susceptibility. We find consistent estimates from the HISQ/tree and asqtad actions and our main result is T_c=154 +/- 9 MeV.

Transverse Field Ising Ferromagnetism in Mn$_{12}$-acetate-MeOH

We report measurements of the magnetic susceptibility of single crystals of Mn$_{12}$-acetate-MeOH, a new high-symmetry variant of the original single molecule magnet Mn$_{12}$-acetate. A comparison of these data to theory and to data for the Mn$_{12}$ acetate material shows that Mn$_{12}$-acetate-MeOH is a realization of a transverse-field Ising ferromagnet in contrast to the original Mn$_{12}$ acetate material, in which solvent disorder leads to effects attributed to random field Ising ferromagnetism.

Theory of the magnetoeletric effect in a lightly doped high-Tc cuprate

In a recent study Viskadourakis et al. discovered that extremely underdoped La_2CuO_(4+x) is a relaxor ferroelectric and a magnetoelectric material at low temperatures. It is further observed that the magnetoelectric response is anisotropic for different directions of electric polarization and applied magnetic field. By constructing an appropriate Landau theory, we show that a bi-quadratic magnetoelectric coupling can explain the experimentally observed polarization dependence on magnetic field. This coupling leads to several novel low-temperature effects including a feedback enhancement of the magnetization below the ferroelectric transition, and a predicted magnetocapacitive effect.

Eigenvalue distribution of the Dirac operator at finite temperature with (2+1)-flavor dynamical quarks using the HISQ action

We report on the behavior of the eigenvalue distribution of the Dirac operator in (2+1)-flavor QCD at finite temperature, using the HISQ action. We calculate the eigenvalue density at several values of the temperature close to the pseudocritical temperature. For this study we use gauge field configurations generated on lattices of size $32^3 \times 8$ with two light quark masses corresponding to pion masses of about 160 and 115 MeV. We find that the eigenvalue density below $T_c$ receives large contributions from near-zero modes which become smaller as the temperature increases or the light quark mass decreases. Moreover we find no clear evidence for a gap in the eigenvalue density up to 1.1$T_c$. We also analyze the eigenvalue density near $T_c$ where it appears to show a power-law behavior consistent with what is expected in the critical region near the second order chiral symmetry restoring phase transition in the massless limit.

Exploring phase diagram of $N_f=3$ QCD at $μ=0$ with HISQ fermions

We studied the QCD phase transition as a function of quark mass in the $N_f=3$ QCD at vanishing baryon density. Lattice simulations have been performed using Highly Improved Staggered Quarks on $N_τ=6$ lattices with quark masses that correspond to pion masses in the region $80 \lesssim m_π \lesssim 230 $MeV. We found no evidence of the first order phase transition in the current pion mass window. The pion mass at the critical point where the first order phase transition starts is estimated to be $m^c_π\lesssim 45$ MeV.

Tuning of dielectric properties and magnetism of SrTiO3 by site-specific doping of Mn

Combining experiments with first principles calculations, we show that site-specific doping of Mn into SrTiO3 has a decisive influence on the dielectric properties of these doped systems. We find that phonon contributions to the dielectric constant invariably decrease sharply on doping at any site. However, a sizable, random dipolar contribution only for Mn at the Sr site arises from a strong off-centric displacement of Mn in spite of Mn being in a non-d0 state; this leads to a large dielectric constant at higher temperatures and gives rise to a relaxor ferroelectric behavior at lower temperatures. We also investigate magnetic properties in detail and critically reevaluate the possibility of a true multi-glass state in such systems.
