Designing the statistically optimal drug for cancer therapy

Cancer and healthy cells have distinct distributions of molecular properties and thus respond differently to drugs. Cancer drugs ideally kill cancer cells while limiting harm to healthy cells. However, the inherent variance among cells in both cancer and healthy cell populations increases the difficulty of selective drug action. Here we propose a classification framework based on the idea that an ideal cancer drug should maximally discriminate between cancer and healthy cells. We first explore how molecular markers can be used to discriminate cancer cells from healthy cells on a single cell basis, and then how the effects of drugs are statistically predicted by these molecular markers. We then combine these two ideas to show how to optimally match drugs to tumor cells. We find that expression levels of a handful of genes suffice to discriminate well between individual cells in cancer and healthy tissue. We also find that gene expression predicts the efficacy of cancer drugs, suggesting that the cancer drugs act as classifiers using gene profiles. In agreement with our first finding, a small number of genes predict drug efficacy well. Finally, we formulate a framework that defines an optimal drug, and predicts drug cocktails that may target cancer more accurately than the individual drugs alone. Conceptualizing cancer drugs as solving a discrimination problem in the high-dimensional space of molecular markers promises to inform the design of new cancer drugs and drug cocktails.

Genetic information, physical interpreters and thermodynamics; the material-informatic basis of biosemiosis

The sequence of nucleotide bases occurring in an organism's DNA is often regarded as a codescript for its construction. However, information in a DNA sequence can only be regarded as a codescript relative to an operational biochemical machine, which the information constrains in such a way as to direct the process of construction. In reality, any biochemical machine for which a DNA codescript is efficacious is itself produced through the mechanical interpretation of an identical or very similar codescript. In these terms the origin of life can be described as a bootstrap process involving the simultaneous accumulation of genetic information and the generation of a machine that interprets it as instructions for its own construction. This problem is discussed within the theoretical frameworks of thermodynamics, informatics and self-reproducing automata, paying special attention to the physico-chemical origin of genetic coding and the conditions, both thermodynamic and informatic, which a system must fulfil in order for it to sustain semiosis. The origin of life is equated with biosemiosis

An Improved Temporal Formulation of Pupal Transpiration in Glossina

The temporal aspect of a model of pupal dehydration is improved upon. The observed dependence of pupal transpiration on time is attributed to an alternation between two, essential modes, for which the deposition of a thin, pupal skin inside the puparium and its subsequent demise are thought to be responsible. For each mode of transpiration, the results of the Bursell (1958) investigation into pupal dehydration are used as a rudimentary data set. These data are generalised to all temperatures and humidities by invoking the property of multiplicative separability. The problem, then, is that as the temperature varies with time, so does the metabolism and the developmental stages to which the model data pertain, must necessarily warp. The puparial-duration formula of Phelps and Burrows (1969) and Hargrove (2004) is exploited to facilitate a mapping between the constant-temperature time domain of the data and that of some, more general case at hand. The resulting, Glossina morsitans model is extrapolated to other species using their relative surface areas, their relative protected and unprotected transpiration rates and their different fourth instar excretions (drawing, to a lesser extent, from the data of Buxton and Lewis, 1934). In this way the problem of pupal dehydration is formulated as a series of integrals and the consequent survival can be predicted. The discovery of a distinct definition for hygrophilic species, within the formulation, prompts the investigation of the hypothetical effect of a two-day heat wave on pupae. This leads to the conclusion that the classification of species as hygrophilic, mesophilic and xerophilic is largely true only in so much as their third and fourth instars are and, possibly, the hours shortly before eclosion.

A Model of Teneral Dehydration in Glossina

The results of a long-established investigation into teneral transpiration are used as a rudimentary data set. These data are not complete in that all are at 25 $^\circ\mathrm{C}$ and the temperature-dependence cannot, therefore be resolved. An allowance is, nonetheless, made for the outstanding temperature-dependent data. The data are generalised to all humidities, levels of activity and, in theory, temperatures, by invoking the property of multiplicative separability. In this way a formulation, which is a very simple, first order, ordinary differential equation, is devised. The model is extended to include a variety of Glossina species by resorting to their relative, resting water loss rates in dry air. The calculated, total water loss is converted to the relevant humidity, at 24 $^\circ\mathrm{C}$, that which produced an equivalent water loss in the pupa, in order to exploit an adaption of an established survival relationship. The resulting computational model calculates total, teneral water loss, consequent mortality and adult recruitment. Surprisingly, the postulated race against time, to feed, applies more to the mesophilic and xerophilic species, in that increasing order. So much so that it is reasonable to conclude that, should Glossina brevipalpis survive the pupal phase, it will almost certainly survive to locate a host, without there being any significant prospect of death from dehydration. With the conclusion of this work comes the revelation that the classification of species as hygrophilic, mesophilic and xerophilic is largely true only in so much as their third and fourth instars are and, possibly, the hours shortly before eclosion.

The role of blood circulatory system in thermal regulation of animals explained by entropy production analysis

A novel model of thermal regulation of homoeothermic animals has been implemented. The model is based on a non-equilibrium thermodynamic approach which introduces entropy balance and the rate of entropy generation as a formulation of The Second Law. The model explains linear correlation between an animals skin and environment temperatures using the first principles and demonstrates the role of blood circulation in the thermoregulation of homoeothermic animals.

Substance Abuse via Legally Prescribed Drugs: The Case of Vicodin in the United States

Vicodin is the most commonly prescribed pain reliever in the United States. Research indicates that there are two million people who are currently abusing Vicodin, and the majority of those who abuse Vicodin were initially exposed to it via prescription. Our goal is to determine the most effective strategies for reducing the overall population of Vicodin abusers. More specifically, we focus on whether prevention methods aimed at educating doctors and patients on the potential for drug abuse or treatment methods implemented after a person abuses Vicodin will have a greater overall impact. We consider one linear and two non-linear compartmental models in which medical users of Vicodin can transition into the abuser compartment or leave the population by no longer taking the drug. Once Vicodin abusers, people can transition into a treatment compartment, with the possibility of leaving the population through successful completion of treatment or of relapsing and re-entering the abusive compartment. The linear model assumes no social interaction, while both non-linear models consider interaction. One considers interaction with abusers affecting the relapse rate, while the other assumes both this and an additional interaction between the number of abusers and the number of new prescriptions. Sensitivity analyses are conducted varying the rates of success of these intervention methods measured by the parameters to determine which strategy has the greatest impact on controlling the population of Vicodin abusers. From these models and analyses, we determine that manipulating parameters tied to prevention measures has a greater impact on reducing the population of abusers than manipulating parameters associated with treatment. We also note that increasing the rate at which abusers seek treatment affects the population of abusers more than the success rate of treatment itself.

Dynamics and Control of an Invasive Species: The Case of the Rasberry Crazy Ant Colonies

This project is motivated by the costs related with the documented risks of the introduction of non-native invasive species of plants, animals, or pathogens associated with travel and international trade. Such invasive species often have no natural enemies in their new regions. The spatiotemporal dynamics related to the invasion/spread of Nylanderia fulva, commonly known as the Rasberry crazy ant, are explored via the use of models that focus on the reproduction of ant colonies. A Cellular Automaton (CA) simulates the spatially explicit spread of ants on a grid. The impact of local spatial correlations on the dynamics of invasion is investigated numerically and analytically with the aid of a Mean Field (MF) model and a Pair Approximation (PA) model, the latter of which accounts for adjacent cell level efects. The PA model approach considers the limited mobility range of N. fulva, that is, the grid cell dynamics are not strongly in uenced by non-adjacent cells. The model determines the rate of growth of colonies of N. fulva under distinct cell spatial architecture. Numerical results and qualitative conclusions on the spread and control of this invasive ant species are discussed.

DNA evolved to minimize frameshift mutations

Point mutations can surely be dangerous but what is worst than to lose the reading frame?! Does DNA evolved a strategy to try to limit frameshift mutations?! Here we investigate if DNA sequences effectively evolved a system to minimize frameshift mutations analyzing the transcripts of proteins with high molecular weights.

A Quantum Model on Chemically-Physically Induced Pluripotency in Stem Cells

A quantum model on the chemically and physically induced pluripotency in stem cells is proposed. Based on the conformational Hamiltonian and the idea of slow variables (molecular torsions) slaving fast ones the conversion from the differentiate state to pluripotent state is defined as the quantum transition between conformational states. The transitional rate is calculated and an analytical form for the rate formulas is deduced. Then the dependence of the rate on the number of torsion angles of the gene and the magnitude of the rate can be estimated by comparison with protein folding. The reaction equations of the conformational change of the pluripotency genes in chemical reprogramming are given. The characteristic time of the chemical reprogramming is calculated and the result is consistent with experiments. The dependence of the transition rate on physical factors such as temperature, PH value and the volume and shape of the coherent domain is analyzed from the rate equation. It is suggested that by decreasing the coherence degree of some pluripotency genes a more effective approach to the physically induced pluripotency can be made.

Lagerkvist versus Crick

Present day data allow significant reconsideration of ideas on mechanisms underlying the degeneracy in the genetic code. Here a hypothesis is presented which links the degeneracy to possible conformational alterations in the codon-anticodon duplex. This enables explanation of Rumer symmetry in the table of the genetic code, coding of methionine and tryptophane without degeneracy and predict significant difference between thymine and uracyl. The suggested hypothesis has something in common with Lagerkvist idea that only two nucleotides in codon are coding.

Law of Urination: all mammals empty their bladders over the same duration

Many urological studies rely upon animal models such as rats and pigs whose urination physics and correlation to humans are poorly understood. Here we elucidate the hydrodynamics of urination across five orders of magnitude in animal mass. Using high-speed videography and flow rate measurement at Zoo Atlanta, we discover the "Law of Urination," which states animals empty their bladders over nearly constant duration of average 21 seconds (standard deviation 13 seconds). This feat is made possible by larger animals having longer urethras, thus higher gravitational force and flow speed. Smaller mammals are challenged during urination due to high viscous and surface tension forces that limit their urine to single drops. Our findings reveal the urethra constitutes as a flow enhancing device, enabling the urinary system to be scaled up without compromising its function. This study may help in the diagnosis of urinary problems in animals and in inspiring the design of scalable hydrodynamic systems based on those in nature.

Bioinformatics Knowledge Transmission (training, learning, and teaching): overview and flexible comparison of computer based training approaches

The merger of computer science, mathematics, and life sciences has brought about the discipline known as bioinformatics. However, the transmission (e.g. training, learning, and teaching) of this knowledge becomes an important issue. Many tools have been developed to help the bioinformatics community with that transmission challenge. When selecting the best of these tools, called here BKTMS (Bioinformatics Knowledge Transmission Management Systems), there may be confusion. What makes a good BKTMS? How can we make this choice efficiently? These questions remain unanswered for many users (e.g. learner, teacher and student, trainer and trainee, administrator). This paper provides a critical review of 32 existing BKTMS and a flexible comparison. This review and evaluation will be used to gain insight into the tools, systems, and capabilities that will be added to or excluded from a new proposed model for the next generation of BKTMS, involving multidisciplinary, web semantic tools (e.g. web services, workflow) and standards like LOM, or SCORM.

The matrix method of representation, analysis and classification of long genetic sequences

The article is devoted to a matrix method of comparative analysis of long nucleotide sequences by means of a presentation of each sequence in a form of three digital binary sequences. This method uses biochemical attributes of nucleotides and it also uses a possibility of presentation of every whole set of n-mers in a form of one of members of a Kronecker family of genetic matrices. Due to this method, a long nucleotide sequence can be visually represented as an individual fractal-like mosaic or another regular mosaic of binary type. In contrast to natural nucleotide sequences, artificial random sequences give non-regular patterns. Examples of binary mosaics of long nucleotide sequences are shown, including cases of human chromosomes and penicillins. Interpretation of binary presentations of nucleotide sequences from the point of view of Gray code is also tested. Possible reasons of genetic meaning of Kronecker multiplication of matrices are analyzed. The received results are discussed.

The age specific incidence anomaly suggests that cancers originate during development

Cancers are caused by the accumulation of genetic alterations. Since this accumulation takes time, the incidence of most cancers is thought to increase exponentially with age. However, careful measurements of the age-specific incidence shows that the specific incidence for many forms of cancer rises with age to a maximum, then decreases. This decrease in the age-specific incidence with age is an anomaly. Understanding this anomaly should lead to a better understanding of how tumors develop and grow. Here I derive the shape of the age-specific incidence, showing that it should follow the shape of a Weibull distribution. Measurements indicate that the age-specific incidence for colon cancer does indeed follow a Weibull distribution. This analysis leads to the interpretation that for colon cancer two sub-populations exist in the general population: a susceptible population and an immune population. Colon tumors will only occur in the susceptible population. This analysis is consistent with the developmental origins of disease hypothesis and generalizable to many other common forms of cancer.

Dynamic DNA Processing: A Microcode Model of Cell Differentiation

A general theoretical framework is put forth to organize and understand various observed phenomena and mathematical relationships in the field of molecular biology. By modeling each cell in eukaryotic organisms as a processor having a unique set of allowed states, represented by a specific DNA sequence, we demonstrate a method by which gene expression can be regulated. As the theory is developed, we suggest reasons for the complementary, quaternary (4-base) coding scheme used in most eukaryotes. A role for transposable elements is suggested, as is a role for the abundance of noncoding DNA, along with a clearly-defined method by which single nucleotide polymorphisms (SNP's) may alter gene expression. The effect of various errors is considered. Finally, a mechanism for inter-processor communication is proposed to explain cell-cell recognition processes, which leads to an elucidation of a possible pathway by which nonmutagenic carcinogenic agents may act.
